Composition and Function of Bacterial Communities of Bryophytes and Their Underlying Sediments in the Dajiuhu Peatland, Central China

Symbiotic microbiomes of Sphagnum have been confirmed to play a fundamental role in carbon and nitrogen cycles, however, little is known about microbiomes associated with other bryophytes in subtropical peatland ecosystems. To explore the differences in community structure, metabolic potential and interaction relationship of bacterial microbiomes associated with different bryophytes species, the gametophytes of three bryophyte species(Sphagnum palustre, Aulacomnium androgynum, and Polytrichum commune) and their underlying peat sediments were collected from the subtropical Dajiuhu Peatland and subjected to Illumina high-throughout sequencing of 16S r RNA gene. Results showed that bacterial diversity was lowest in S. palustre, the dominant moss species, among the three moss species investigated in Dajiuhu Peatland. Bacterial communities from bryophytes clearly separated with those from sediments as indicated by both phylogenetic and taxonomical approaches. Linear discriminant analysis effect size(LEf Se) identified 30 and 36 indicator taxa in mosses and peat sediments. Bacteroidetes, Verrucomicrobia and Thermoleophilia significantly enriched in S. palustre, A. androgynum and P. commune, Chloroflexi, Proteobacteria and Acidobacteria subgroup 6 was indicator taxa for corresponding underlying sediments, respectively. Despite of these differences in compositions, bacterial functional structures were similar among all bryophytes, such as abundant aerobic heterotrophs, rare nitrifiers and denitrifiers. This phenomenon was also observed among the underlying sediments. Network analysis indicated that Proteobacteria and Acidobacteria located in the center of network and exerted strong interactions to other taxa. The sub-network of bacterial communities in sediments was more connected and microbial groups were more competitive than those in bryophytes subnetwork. Temporal and Spatial Variations of Microbial Carbon Utilization in Water Bodies from the Dajiuhu Peatland, Central China

To investigate the microbial utilization of organic carbon in peatland ecosystem, water samples were collected from the Dajiuhu Peatland and nearby lakes, central China across the year of 2014. The acridine orange （AO） staining and Biolog Eco microplates were used to numerate microbial counts and determine the carbon utilization of microbial communities. Meanwhile, physicochemical characteristics were measured for subsequent analysis of the correlation between microbial carbon utilization and environmental factors. Results indicated that total microbial counts were between 106107 cells/L. Microbial diversities and carbon utilization rates showed a similar pattern, highest in September and lowest in November. Microbial communities in the peat pore waters preferred to utilize N-bearing carbon sources such as amines and amino acids compared with microbial communities in lakes. The network analysis of microbial utilization of 31 carbon substrates clearly distinguished microbial communities from peat pore waters and those from lakes. Redundancy analysis （RDA） showed the total organic nitrogen content （P=-0.03, F=2.5） and daily average temperature （P=0.034, F=2.4） significantly controlled microbial carbon utilization throughout the sampling period. Our report is the first one to address the temporal and spatial variations of carbon uti- lization of microbial communities which are closely related to the decomposition of organic matter in the Dajiuhu Peatland in context of climate warming.

Simultaneous nitrification and denitrification conducted by Halomonas venusta MA-ZP17-13 under low temperature conditions

Nitrification is a key step in the global nitrogen cycle.Compared with autotrophic nitrification,heterotrophic nitrification remains poorly understood.In this study,Halomonas venusta MA-ZP17-13,isolated from seawater in shrimp aquaculture (Penaeus vannamei),could simultaneously undertake nitrification and denitrification.With the initial ammonium concentration at 100 mg/L,the maximum ammonium-nitrogen removal rate reached98.7%under the optimal conditions including C/N concentration ratio at 5.95,p H at 8.93,and Na Cl at 2.33%.The corresponding average removal rate was 1.37 mg/(L·h)(according to nitrogen) in 3 d at 11.2℃.By whole genome sequencing and analysis,nitrification-and denitrification-related genes were identified,including ammonia monooxygenase,nitrate reductase,nitrite reductase,nitric oxide dioxygenase and nitric oxide synthase;while no gene encoding hydroxylamine oxidase was identified,it implied the existence of a novel nitrification pathway from hydroxylamine to nitrate.These results indicate heterotrophic bacterium H.venusta MA-ZP17-13 can undertake simultaneous nitrification and denitrification at low temperature and has potential for NH_(4)^(+)-N/NH_(3)-N removal in marine aquaculture systems.

A bacterial strain,YYQ-30,isolated from a water sand sediment mixed sample collected from a terrestrial Spring located in Dunhuang,China,was characterized with respect to its morphology,physiology and taxonomy.The bacterium was found to be Gram stain-negative,aerobic,oxidase- and catalase-positive,non-flagellated,oval to rod-shaped(0.5-1 μm in width and 1.1-6.6 μm in length) and divided by binary fission.Growth was observed at 0-10.0%(w/v)NaCl with optimal growth at 0-3.0%.The pH and temperature ranges for growth are pH 6.0-9.0and 10-45℃(optimum growth at pH 7.0-8.5 and 30-37℃).The isolate could reduce nitrate to nitrite,hydrolyse aesculin and gelatine(weakly),but was unable to degrade Tween 80 or starch.Phylogenetic analysis based on 16 S rRNA gene sequences indicated that strain YYQ-30 belongs to the family Rhodobacteraceae and forms a distinct lineage with the type strain of Albimonas donghaensis and forms a branch within a cluster constituted by the type strains of the genera Albimonas,Rhodovulum,Albidovulum,Haematobacter,Tropicimonas;levels of 16 S rRNA gene sequence similarity between strain YYQ-30 and the members of related genera ranged from 94.1%to 89.7%.Strain YYQ-30 contains Q-10 as the predominant ubiquinone and summed feature 8(Cω7c/ω6c(70.0%),C(9.5%),summed feature 2(C 3OH/C iso Ⅰ and C aldehyde(6.9%),and Cω7c 11-methyl(6.0%) as the principal fatty acids.The polar lipids comprise diphosphatidylglycerol,phosphatidylethanolamine,phosphatidylglycerol,three unidentified phospholipids,two unidentifided aminolipids,and five unknown lipids.The pufLM gene was detected.The G+C content of the genomic DNA was determined to be 71.7 mol%.based on the phylogenetic,chemotaxonomic and phenotypic data obtained in this study,strain YYQ-30 is considered to represent a novel species in a new genus within the family Rhodobacteraceae,for which the name Halovulum dunhuangense gen.***.sp.***.is proposed.The type strain of Halovulum dunhuangense is YYQ-30(= LMG 27418= MCCC 1A06483).

A novel beta-galactose-specific lectin of the tubeworm,Ridgeia piscesae,from the hydrothermal vent

Lectins are sugar-specific binding proteins or glycoproteins that play important physiological roles in cellular recognition and regulation. And they are also valuable in medicine and pharmacy. Tubeworm is the representative species around the hydrothermal vent in the deep sea. They have developed unique mechanisms to adapt to the harsh environment. In this study, a 1 092 bp cDNA, designed as rpgal, was first cloned and characterized from the tubeworm Ridgeia piscesae. Sequence analysis showed that RPGAL had low homology with the known galectin. And it had two homologous carbohydrate-recognition domains, which is the characteristic of the tandem-repeat type galectins. The RPGAL was successfully recombinant expressed in Escherichia coli and purified. Analysis of biological activity revealed that RPGAL was metal ion independent and it could agglutinate all the vertebrate erythrocytes tested. It was stable at 10-50℃ and pH 5-10. And the hemagglutinating activity of RPGAL was strongly inhibited by D-Lactose and lipopolysaccharide. Although RPGAL had no effect on the microorganisms tested, it showed anti-tumor activity towards HeLa cells and HT1080 cells, which was accomplished by apoptosis. The study demonstrated that RPGAL was a novel galectin and provided a potential candidate for therapy of anti-tumor.

Characterization of Bacillus phage Gxv1,a novel lytic Salasvirus phage isolated from deep-sea seamount sediments

Seamounts are hotspots for marine life,but to date,no bacteriophages have been reported.Here,a novel Bacillus podophage(named as Bacillus phage Gxv1)was isolated from deep-sea seamount sediments of the western Pacifc Ocean(~5790 m).Phage Gxv1 has a hexameric head~42–53 nm in diameter and a short tail of~30 nm long,which is a typical feature of the Podoviridae family.One-step curve analysis showed that Gxv1 is a lytic phage that can initiate host lysis within 3.5 h postinfection,and has a relatively large burst size.The 21,781-bp genome contains 34 predicted genes,and the G+C content of phage Gxv1 is 39.69%.Whole-genome comparison of phage Gxv1 with known bacteriophages,using BlastN analysis against the IMG/VR database,revealed that phage Gxv1 is closely related to Bacillus phage phi29 that infects Bacillus subtilis,and their genome-wide similarity is 93.62%.Phylogenetic analysis based on DNA polymerase showed that phage Gxv1 belongs to the Salasvirus genus.Multiple genome alignment showed that phage Gxv1 shares a high level of sequence similarity and common gene order with Bacillus phage phi29.However,some sequences are unique to phage Gxv1,and this region contains genes encoding DNA packing protein,DNA replication protein,and unknown protein.These sequences exhibit low sequence similarity to known bacteriophages,highlighting an unknown origin of these sequences.This study will help improve our understanding of the Salasvirus genus and phage diversity in deep-sea seamounts.

A taxonomic study was carried out on strain 19-m-6,which was isolated from deep sea sediment of South China Sea during the screening of alkane-degrading bacteria.The isolate was Gram-negative,oxidase and catalase positive.On the basis of 16 S rRNA gene sequence similarity,strain 19-m-6 was shown to belong to the genus Alcanivorax,related to A.jadensis T9(97.5%),A.hongdengensis A-11-3(97.3%),A.borkumensis SK2(96.6%) and other 7 species of genus Alcanivorax(93.9%5.4%).The ANI values between strain 19-m-6 and three type strains(A.jadensis T9,A.hongdengensis A-11-3 and A.borkumensis SK2) was found to be 85.12%,85.87%and 84.35%,respectively.The DNA-DNA hybridization estimated values between strain19-m-6 and three type strains was 22.0%,22.6%and 21.2%respectively.Four alkane hydroxylase(AlkB) genes were obtained from draft genome sequence.The G+C content of the chromosomal DNA was 56.44 mol%.The major fatty acids were C(26.0%),Cω7c(30.8%).and summed feature 3(Cω6c and/or Cω7c)(14.6%).The polar lipids were phosphatidylglycerol(PG),phosphatidylethanolamine(PE),one aminolipid(AL),three phospholipids(PL1-PL3),two glycolipids(GL1-GL2) and two aminophospholipids(PN1-PN2).According to its phenotypic features,fatty acid composition as well as the 16 S rRNA gene sequences,the novel strain fitted well into the genus Alcanivorax,but could be easily distinguished from all other known Alcanivorax species described to date.The name Alcanivorax nanhaiticus sp.***.is proposed,with the type strain 19-m-6(=MCCC 1A05629= KCTC52137).

A taxonomic study was carried out on strain 2211-Sllg,which was isolated from the surface seawater of the Atlantic Ocean.The bacterium was found to be Gram-negative,rod shaped without flagellum,oxidase positive and weakly catalase positive.Growth was observed at NaCl concentrations of 0.5-9%and at temperatures of 10-41℃.The isolate was incapable of gelatin hydrolysis and unable to reduce nitrate to nitrite,degrade aesculin and Tween 80.On the basis of16 S rRNA gene sequence similarity,strain 2211-S11g was found to be most closely related to Oceanicola batsensis HTCC2597(97.26%),followed by Oceanicola nitratireducens JLT1210(96.39%),whilst other species of genus Oceanicola shared 94.00-96.34%sequence similarity.However,it showed low similarity to Oceanicola granulosus HTCC2516(94.79%),the type species of the genus Oceanicola.Phylogenetic analysis showed that strain 2211-S11 g formed a clade with six species currently classified in the genus Oceanicola,but strain O.granulosus HTCC2516 and strain O.litoreus M-M22 clustered with two other genera respectively.The ANI values between strain 2211-S11g and two type strains(O.batsensis HTCC2597 and O.granulosus HTCC2516) are 91.86%and 91.81%respectively.The digital DNA-DNA hybridization estimate values between strain 2211-S11g and two type strains(O.batsensis HTCC2597 and O.granulosus HTCC2516) are 23.4±2.4%and 20.0±2.3%,respectively.The principal fatty acids were identified as summed feature 8(Cω7c/ω6c),C,Cω7c11-methyl and C3OH.The G+C content determined from the draft genome sequence is 64.1mol%.The respiratory quinone was determined to be Q-10(100%).Phosphatidylethanolamine,phosphatidylglycerol,an aminolipid,phosphatidylcholine,a phospholipid and three lipids were identified in the polar lipids.The combined genotypic and phenotypic data also show that strain2211-S11g should not be assigned to the genus Oceanicola;consequently strain 2211-S11g is concluded to represent a novel species of a novel genus in the family Rhodobacteraceae,for which the name Pseudooceanicola atl

A new aerobic,Gram stain-negative,oxidase- and catalase- positive,ovoid or rod-shaped bacterial strain,designated HTCJW17,was isolated from the sediment collected from the South China Sea and subjected to a polyphasic taxonomic characterization.The isolate forms small,creamy-white,opaque and circular colonies on agar plates.Growth occurs between 15 and45℃,1-7%(w/v) NaCl and pH 6-9.Phylogenetic analysis based on 16 S rRNA gene sequences showed that strain HTCJW17 belongs to the family Kordiimonadaceae of the order Kordiimonadales,with highest sequence similarity to Kordiimonas gwangyangensis GW14-5(91.1%).The major fatty acids were identified to be summed feature 8(Cω7c/ω6c;56.6%),C(8.5%),C2-OH(8.4%),summed feature 3(Cω7c/Cω6c;6.2%),and C(5.2%).The polar lipids were determined to be phosphatidylcholine,phosphatidylethanolamine,psphatidylglycerol,six unidentified glycolipids and two undentified phospholipids.The respiratory quinone was identified as ubiquinone Q-10.The genomic DNA G+C content was determined to be 56.3 mol%.On the basis of genotypic,chemotaxonomic and phenotypic distinctness,we propose a novel genus,Emcibacter gen.nov.,with Emcibacter nanhaiensis sp.***.as the type species.The type strain is HTCJW17(= CGMCC 1.12471= LMG 27419=MCCC 1A06723).

Molecular characteristics of three thymosin-repeat proteins from Marsupenaeus japonicus and their responses to WSSV infection

β-thymosins, a family of highly conserved peptides, play a vital role in wound-healing, angiogenesis,antimicrobial process and antiviral immunity. Three novel β-thymosin-repeat proteins, named mjthm4, mjthm3 and mjthm2, were cloned from Marsupenaeus japonicus using expressed sequence tags（EST） from suppression subtractive hybridization. The mjthm4, mjthm3 and mjthm2 c DNAs possessed open reading frames that encoded166, 128 and 90 amino acid residue polypeptides and contained four, three and two β-thymosin actin binding modules, respectively. Blast analysis demonstrated that mjthm4, mjthm3 and mjthm2 shared high homology with known invertebrate multi-repeat β-thymosins. These proteins are ubiquitously expressed in all of the examined tissues, and the transcriptional levels were highest in the intestine. Further investigation revealed that mjthm4,mjthm3 and mjthm2 were remarkably up-regulated 6 h after WSSV infection. Moreover, while mjthm4 transcriptional levels displayed no changes, mjthm3 and mjthm2 levels decreased in the virus-resistant shrimps.The results indicate that mjthm4, mjthm3 and mjthm2 are novel multi-repeat β-thymosin homologues, have a close relationship with WSSV infection, and might contribute to a better understanding of host defense and/or virus invasion interactions in shrimps.
