The.G-quadruple. （G4） e.e.e.ts comprise.a class of nucle.c acid structure. forme. by stacking of guanine.base.quarte.s in a quadruple.he.ix. This （34 DNA can form within or across single.strande. DNA mole.ule. and is mutually e.clusive.with duple. B-form DNA. The.re.e.sibility and structural dive.sity of G4s make.the. highly ve.satile.ge.e.ic structure., as de.onstrate. by the.r role. in various functions including te.ome.e.me.abolism, ge.ome.mainte.ance. immunoglobulin ge.e.dive.sification, transcription, and translation. Se.ue.ce.motifs capable.of forming G4 DNA are.typically locate. in te.ome.e.re.e.t DNA and othe. non-te.ome.ic ge.omic loci. To inve.tigate.the.r pote.tial role. in a large.ge.ome.mode. plant spe.ie., we.computationaily ide.tifie. 149,988 non-te.ome.ic G4 motifs in maize.（Ze. mays L., B73 AGPv2）, 29% of which we.e.in non-re.e.itive.ge.omic re.ions. G4 motif hotspots e.hibite. non-random e.richme.t in ge.e. at two locations on the.antise.se.strand, one.in the.5~ UTR and the.othe. at the.5~ e.d of the.first intron. Se.e.al ge.ic G4 motifs we.e.shown to adopt se.ue.ce.spe.ific and potassium-de.e.de.t G4 DNA structure. in vitro. The.G4 motifs we.e.pre.ale.t in ke. re.ulatory ge.e. associate. with hypoxia （group VII e.Fs）, oxidative.stre.s （D J-1/GATase.）, and e.e.gy status （AMPK/ SnRK） pathways. The. also showe. statistical e.richme.t for ge.e. in me.abolic pathways that function in glycolysis, sugar de.radation, inositol me.abolism, and base.e.cision re.air. Colle.tive.y, the.maize.G4 motifs may re.re.e.t conditional re.ulatory e.e.e.ts that can aid in e.e.gy status ge.e.re.ponse.. Single.re.e.t R3 MYB transcription factors like.CPC （CAPRICe. are.known to play role. in de.e.opme.tal proce.se. such as root hair diffe.e.tiation and trichome.initiation. Howe.e., none.of the.six Arabidopsis single.re.e.t R3 MYB me.be.s has be.n re.orte. to re.ulate.flavonoid biosynthe.is. We.show he.e.that CPC is a ne.ative.re.ulator of anthocyanin biosynthe.is. In the.proce.s of using CPC to te.t GAL4-de.e.de.t drive. line., we.obse.ve. a re.re.sion of anthocyanin synthe.is upon GAL4-me.iate. CPC ove.e.pre.sion. We.de.onstrate. that this is not due.to an incre.se.in nutrie.t uptake.be.ause.of more.root hairs. Rathe., CPC e.pre.sion le.e. tightly controls anthocyanin accumulation. Microarray analysis on the.whole.ge.ome.showe. that, of 37 000 fe.ture. te.te., 85 ge.e. are.re.re.se. gre.te. than thre.-fold by CPC ove.e.pre.sion. Of the.e.85, se.e. are.late.anthocyanin biosynthe.is ge.e.. Also, anthocyanin synthe.is ge.e. we.e.shown to be.down-re.ulate. in 35S：：CPC ove.e.pre.sion plants. Transie.t e.pre.sion re.ults sugge.t that CPC compe.e. with the.R2R3-MYB transcription factor PAP1/2, which is an activator of anthocyanin biosynthe.is ge.e.. This re.ort adds anthocyanin biosynthe.is to the.se. of programs that are.unde. CPC control, indicating that this re.ulator is not only for de.e.opme.tal programs （e.g. root hairs, trichome.）, but can influe.ce.anthocyanin pigme.t synthe.is.
