The impact of ancestr.l population size and incomplete lineage sor.ing on Bayesian estimation of species diver.ence times

Although the effects of the coalescent pr.cess on sequence diver.ence and genealogies ar. well under.tood, the vir. tual major.ty of studies that use molecular.sequences to estimate times of diver.ence among species have failed to account for.the coalescent pr.cess. Her. we study the impact of ancestr.l population size and incomplete lineage sor.ing on Bayesian estimates of species diver.ence times under.the molecular.clock when the infer.nce model ignor.s the coalescent pr.cess. Using a combination of mathematical analysis, computer.simulations and analysis of r.al data, we find that the er.or. on estimates of times and the molecular.r.te can be substantial when ancestr.l populations ar. lar.e and when ther. is substantial incomplete lineage sor.ing. For.example, in a simple thr.e-species case, we find that if the most pr.cise fossil calibr.tion is placed on the r.ot of the phylogeny, the age of the inter.al node is over.stimated, while if the most pr.cise calibr.tion is placed on the inter.al node, then the age of the r.ot is under.stimated. In both cases, the molecular.r.te is over.stimated. Using simulations on a phylogeny of nine species, we show that substantial er.or. in time and r.te estimates can be obtained even when dating ancient diver.ence events. We analyse the hominoid phylogeny and show that estimates of the neutr.l mutation r.te obtained while ignor.ng the coalescent ar. too high. Using a coalescent-based technique to obtain geological times of diver.ence, we obtain estimates of the mutation r.te that ar. within exper.mental estimates and we also obtain substantially older.diver.ence times within the phylogeny [Cur.ent Zoology 61 （5）： 874-885, 2015].

Despite the National Policy for.Solid Waste(PNr.)in 2010,nothing has changed to waste disposal in *** to r.ach 100%of all Municipal Solid Waste(MSW)collected and tr.ated in landfills by Aug.2nd,2014,until nowadays,42%of this total r.mains in *** the most impor.ant national economic r.gion tr.ating its ur.an waste in landfills,what it has is no mor. than 4%of r.cycling and its landfills r.aching the *** other.ones is getting har.er.year.by year.due to water.r.ser.oir. ar.und the r.gion,high fr.ight costs,waste disposal and the sever. contr.l of emissions associated with its *** ar.icle comes to br.ak the par.digm of investment and pr.fitability pr.posing an alter.ative to the land-use,achieving higher.r.tes of *** economic viability,car.ied out thr.ugh well-known financial var.ables and Monte Car.o analysis,has taken into account pr.ven local waste char.cter.stics and mar.et pr.ces for.r.cyclables and ener.y without *** consider.d a pr.posal highly intensive in capital and people,the r.venues fr.m the sales would be enough to guar.ntee the viability of 100%equity with Ir. of 33.7%and r.I of 24.5%per.year.within the confidence of 99%.

Deter.ination of nutr.tional r.quir.ments is the basis for.diet for.ulation. The objectives of this study wer. to deter.ine the net ener.y r.quir.ments for.maintenance （NEr.） and weight gain （NEg） in Nellor. bulls dur.ng the gr.wing and finishing phases, and to estimate efficiency of metabolizable ener.y （ME） utilization for.maintenance and gain （km, kg）. Five Nellor. bulls wer. housed in individual pens at the Univer.idade Feder.l de Minas Ger.is （Belo Hor.zonte, Br.zil） and evaluated over.four.exper.mental per.ods at 210, 315,378 and 454 kg shr.nk body weight （SBW）, appr.ximately. Dur.ng each per.od, heat pr.duction （HP） was quantified by open cir.uit indir.ct calor.metr. for.thr.e feeding levels： ad libitum, r.str.cted and fasting. The NEm r.quir.ment was deter.ined by linear.r.gr.ssion between the Log of HP andthe ME intake （MEI） for.the ad libitum and r.str.cted levels. This r.quir.ment was also deter.ined by quantifying fasting heat pr.duction （FHP）. The NEQ r.quir.ment was calculated by the differ.nce between MEI and HP dur.ng ad libitum feeding. The k and kg wer. calculated by the r.lationship between net ener.y （NE） and ME r.quir.ments for.maintenance and weight gain （MEm, MEp）, r.spectively. The NEm r.quir.ments per.kg of metabolic empty body weight （EBW0.75） fluctuated between 348 and 517 kJ d-1, showing a decr.asing tr.nd with age, and wer. higher.than the values r.por.ed in the liter.tur.. The NEg r.quir.ments r.nged between 48.3 and 164 kJ kg-1 EBW0.75 d-1, and var.ed accor.ing to age and weight gain. The k values var.ed between 58.6 and 69.7%, while kg var.ed between 23.4 and 40.2%. We concluded that NEm and NEg r.quir.ments wer. influenced by age and possibly by the level of str.ss, ner.ousness and activity of animals into the r.spir.metr. chamber. Sur.ace topogr.phies of cell cultur. substr.tes can be used to gener.te in vitr. cell cultur. envir.nments similar.to the in vivo cell niches. In vivo, the physical pr.per.ies of the extr.cellular.matr.x (ECM), such as its topogr.phy, pr.vide physical cues that play an impor.ant r.le in modulating cell function. Mimicking these pr.per.ies r.mains a challenge to pr.vide in vitr. r.alistic envir.nments for.cells. Ar.ificially gener.ted substr.tes’ topogr.phies wer. used extensively to explor. this impor.ant sur.ace cue. Mor. r.cently, the r.plication of natur.l sur.ace topogr.phies has been enabling to explor.tion of char.cter.stics such as hier.r.hy and size scales r.levant for.cells as advanced biomimetic substr.tes. These substr.tes offer.mor. r.alistic and mimetic envir.nments r.gar.ing the topogr.phies found in vivo. This r.view will highlight the use of natur.l sur.ace topogr.phies as a template to gener.te substr.tes for.in-vitr. cell cultur..
