A Non-Redundant Benchmark for Symmetric Protein Docking

Symmetric proteins play important roles in many biological processes, such as signal transduction and molecular transportation. Therefore, determining the symmetric oligomeric structure of subunits is crucial to investigate the molecular mechanism of the related processes. Due to the high cost and technical difficulties associated with many experimental methods, computational approaches, such as molecular docking, have played an important complementary role in the determination of symmetric complex structures, in which a benchmark data set is pressingly needed. In the present work, we develop a comprehensive and non-redundant benchmark for symmetric protein docking based on the structures in the Protein Data Bank(PDB). The diverse dataset consists of 251 targets, including 212 cases with cyclic groups symmetry, 35 cases with dihedral groups symmetry, 3 cases with cubic groups symmetry, and 1 case with helical symmetry. According to the conformational changes in the interface between bound and unbound structures, the 251 targets were classified into three groups: 176 "easy",37 "medium", and 38 "difficult" cases. A preliminary docking test on the targets of cyclic groups symmetry with MZDOCK indicated that symmetric multimer docking remains challenging. The benchmark will be beneficial for the development of symmetric protein docking algorithms. The proposed benchmark data set is available for download at http://***/SDBenchmark/.

EAT-NAS: elastic architecture transfer for accelerating large-scale neural architecture search

Neural architecture search(NAS) methods have been proposed to relieve human experts from tedious architecture engineering. However, most current methods are constrained in small-scale search owing to the issue of huge computational resource consumption. Meanwhile, the direct application of architectures searched on small datasets to large datasets often bears no performance guarantee due to the discrepancy between different datasets. This limitation impedes the wide use of NAS on large-scale tasks. To overcome this obstacle, we propose an elastic architecture transfer mechanism for accelerating large-scale NAS(EATNAS).In our implementations, the architectures are first searched on a small dataset, e.g., CIFAR-10. The best one is chosen as the basic architecture. The search process on a large dataset, e.g., ImageNet, is initialized with the basic architecture as the seed. The large-scale search process is accelerated with the help of the basic architecture. We propose not only a NAS method but also a mechanism for architecture-level transfer learning. In our experiments, we obtain two final models EATNet-A and EATNet-B, which achieve competitive accuracies of 75.5% and 75.6%, respectively, on ImageNet. Both the models also surpass the models searched from scratch on ImageNet under the same settings. For the computational cost, EAT-NAS takes only fewer than 5 days using 8 TITAN X GPUs, which is significantly less than the computational consumption of the state-of-the-art large-scale NAS methods.

A joint clustering and classification approach is proposed. This approach exploits unlabeled data for efficient clustering, which is applied in the classification with support vector machine （SVM） in the case of small-size training samples. The proposed method requires no prior information on data labels, and yields better cluster structures, Through cluster assumption and the notions of support vectors, the most confident k cluster centers and data points near the cluster boundaries are labeled and used to train a reliable SVM classifier. Our method gains better estimation of data distributions and mitigates the unrepresentative problem of small-size training samples. The data set collected from Landsat Thematic Mapper （Landsat TM-5） validates the effectiveness of the proposed approach.

Ultracold neutral atoms in higher bands of an optical lattice provide a natural avenue to emulate orbital physics in solid state ***,we report the realization of^(87)Rb Bose-Einstein condensates in the fourth and seventh Bloch bands of a hexagonal boron-nitride optical lattice,exhibiting remarkably long coherence time through active *** band mapping spectroscopy,we observe that atoms condensed at the energy minimum of L point(K_(1)and K_(2)points)in the fourth(seventh)band as sharp Bragg *** lifetime for the condensate in the fourth(seventh)band is about 57.6(4.8)ms,and the phase coherence of atoms in the fourth band persists for a long time larger than 110 *** work thus offers great promise for studying unconventional bosonic superfluidity of neutral atoms in higher bands of optical lattices.

We study the asymmetric decompositions of bound-state(BS) soliton solutions to the nonlinear Schr?dinger equation. Assuming that the BS solitons are split into multiple solitons with different displacements, we obtain more accurate decompositions compared to the symmetric decompositions. Through graphical techniques, the asymmetric decompositions are shown to overlap very well with the real trajectories of the BS soliton solutions.

A deterministic quantum communication protocol, called the ping-pong protocol, has been represented by Bostr6m and Felbinger [Phys. Rev. Lett. 89 （2002） 187902]. Based on an entangled pair of photons, it allows asymptotically secure key distribution and quasi-secure direct communication. However, it was concluded from our previous research that the experiment realization of this protocol requires two optic paths strictly equivalent for interferometry. Here we propose an improved protocol, which is more flexible and secure for conceivable applications. Its feasibility and security are also discussed.

Iterative dipole moment method for calculating dielectrophoretic forces of particle-particle electric field interactions

Dielectrophoresis （DEP） is one of the most popular techniques for bio-particle manipulation in microfluidic systems. Traditional calculation of dielectrophoretic forces of single particle based on the approximation of equivalent dipole moment （EDM） cannot be directly applied on the dense particle interactions in an electrical field. The Maxwell stress tensor （MST） method is strictly accurate in the theory for dielectrophoretic forces of particle interaction, but the cumbersome and complicated numerical computation greatly limits its practical applications. A novel iterative dipole moment （IDM） method is pre- sented in this work for calculating the dielectrophoretic forces of particle-particle inter- actions. The accuracy, convergence, and simplicity of the IDM are confirmed by a series of examples of two-particle interaction in a DC/AC electrical field. The results indicate that the IDM is able to calculate the DEP particle interaction forces in good agreement with the MST method. The IDM is a purely analytical operation and does not require complicated numerical computation for solving the differential equations of an electrical field while the particle is moving.
