Genetic diversification in the East Himalayas as revealed by comparative phylogeography of the black-throated bushtit and Elliot＇s laughing thrush

The Southwest Mountainous region of the eastern Himalayas is a hotspot with extraordinarily high biodiversity and endemism, but the processes that have driven this unique diversity are largely unknown. We evaluated processes that have con- tributed to the current observed high genetic diversity in this region by integrating comparative phylogeography with ecological niche modeling in a study of two representative birds of the Southwest Mountains： the black-throated bushtit Aegithalos concinnus and the Elliot＇s laughing thrush Garrulax elliotii. Mitochondrial DNA analyses revealed multiple divergent genetic lineages, which are roughly congruent with the north, south and east eco-subregion division of the Southwest Mountains. This strong geo- graphical structure in these two species suggests that lineage diversification has proceeded in situ between the eco-subregions of the Southwest Mountains. During Pleistocene glaciations, the two species responded differently to climatic fluctuations. A. con- cinnus maintained rather stable habitats, mostly evergreen forests, during glacial cycles and thus kept a stable population size and further accumulated genetic diversity. In contrast, G. elliotii, which is mostly active in shrublands, has shifted its suitable habitats with glacial cycles. This species dispersed to low elevation areas during glacial periods, which provided multiple opportunities for gene admixture. The admixture causes the mixing of previously isolated genetic lineages and thus obscures the pattern of genetic variation [Current Zoology 61 （5）： 935-942, 2015].

The Qinghai-Tibet Plateau （QTP） is well known for being of great importance in the evolution of montane species due to its unique geological history and landform configuration, climate complexity, and diversified habitats. The effect of environmental changes since the quaternary on species diversification, population genetic structure, and demography under environmental change can be studied using phylogenetic and phylogeographieal approaches. Birds are the most well-studied group of all terrestrial vertebrates with regard to their response to climatic changes over time. Herein, we briefly review the species diversification of birds in response to the uplift of the QTP, focusing on summarizing the different phylogeographical patterns of birds on the Plateau, its southeastern margin, and the Eastern Himalayas and the reasons underlying these patterns. Speciation was found to be closely related to the uplift of the QTP, with different patterns of intraspecific processes：（1） no divergence within a single refuge was identified in a restricted semi-continuous area of the eastern margin of the Plateau; （2） two divergent lineages with separated refugia were located at the south-eastern and north-eastern margins of the plateau; and （3） multiple divergent lineages within subregions were found in the Eastern Himalayas. Glacial movements and induced climate change are considered to be key factors in shaping these different patterns. The species distributed mainly in the heavily ice-covered platform regions of the Plateau experienced population expansion following the retreat of the extensive glaciations, whereas the species distributed on the ice-free edges of the plateau maintained their population size at a stable level. Demographic stresses on the edge species might have been mitigated by the milder climate in comparison to their platform-distributed counterparts. Biological invasion is considered among the most important global environmental *** of the source and dispersal routes of invasion could facilitate the eradication and control of invasive *** aphid,Aphis glycines,is among the most destructive soybean *** effective management of this pest,we conducted genetic analyses and approximate Bayesian computation analysis to determine the origins and dispersal of the aphid species,as well as the source of its invasion in the USA,using 8 microsatellite loci and the mitochondrial cytochrome c oxidase subunit I *** were able to identify a significant isolation by distance pattern and 3 genetic lineages in the microsatellite data but not in the mtDNA *** genetic structure showed that the USA population had the closest relationship with those from Korea and Japan,indicating that the 2 latter populations might be the sources of the invasion to the *** population genetic analyses and approximate Bayesian computation showed that the northeastern populations in China were the possible sources of the further spread of *** to *** dispersal history of this aphid can provide useful information for pest management strategies and can further help predict areas at risk of invasion.

Little has been published to describe or interpret Asian biodiversity hotspots,including those in the East Himalayan Mountains of Southwest China(HMSC),thus making necessary a review of the current *** Pliocene and Pleistocene geological and glacial histories of the Asian continent differ from those of Europe and North America,suggesting different mechanisms of speciation and extinction,and,thus,different responses to climate changes during the quaternary *** short review summarizes potential drivers in shaping and maintaining high species richness and endemism of birds in the *** geographical location at the junction of different biogeographical realms,the wide range of habitats and climates along the extensive elevational range,the complex topography and the distinct geological history of this region have probably contributed to the evolution of an exceptionally species-rich and endemic-rich,specialized montane avian *** Mountain systems in the HMSC may have provided refugia where species survived during the glacial periods and barriers for preventing species dispersal after the glacial *** studies are required to further test this refugia hypothesis by comparing more cold-tolerent and warm-tolerent species.

Elevational divergence in the great tit complex revealed by major hemoglobin genes

Gene flow and demographic history can play important roles in the adaptive genetic differentiation of species, which is rarely understood in the high-altitude adaptive evolution of birds. To elucidate genetic divergence of populations in the great tit complex （Parus major, P. minor and P. cinereus） at different elevations, we compared the genetic structure and gene flow in hemoglobin genes with neutral loci. Our results revealed the elevationally divergent structure of αA-globin gene, distinctive from that of the/βA-globin gene and neutral loci. We further investigated gene flow patterns among the populations in the central-northern （〉 1,000 m a.s.l.）, south-eastern （〈 1,000 m a.s.l.） regions and the Southwest Mountains （〉2,000 m a.s.l.） in China. The high-altitude （〉 1,000 m a.s.l.） diverged aA-globin genetic structure coincidαed with higher αA-globin gene flow between highland populations, in contrast to restricted neutral gene flow concordant with the phylogeny. The higher aA-globin gene flow suggests the possibility of adaptive evolution during population divergence, contrary to the lower aA-globin gene flow homogenized by neutral loci during population expantion. In concordance with patterns of historical gene flow, genotypic and allelic profiles provide distinctive patterns of fixation in different high-altitude populations. The fixation of alleles at contrasting elevations may primarily due to highland standing variants aA49Asn/72Asn/108Ala originating from the south-western population. Our findings demonstrate a pattern of genetic divergence with gene flow in major hemoglobin genes depending on population demographic history.

Large-scale patterns of species richness have gained much attention in recent years; however, the factors that drive high species richness are still controversial in local regions, especially in highly diversified montane regions. The Qinghai-Tibetan Plateau （QTP） and the surrounding mountains are biodiversity hot spots due to a high number of endemic montane species. Here, we explored the fac- tors underlying this high level of diversity by studying the relationship between species richness and environmental variables. The richness patterns of 758 resident bird species were summarized at the scale of 1°× 1° grid cell at different taxonomic levels （order, family, genus, and species） and in differ- ent taxonomic groups （Passeriformes, Galliformes, Falconiformes, and Columbiformes）. These rich- ness patterns were subsequently analyzed against habitat heterogeneity （topographical heterogen- eity and land cover）, temperature amplitude （annual temperature, annual precipitation, precipitation seasonality, and temperature seasonality） and a vegetation index （net primary productivity）. Our re- sults showed that the highest richness was found in the southeastern part of the QTP, the eastern Himalayas. The lowest richness was observed in the central plateau of the QTP. Topographical het- erogeneity and temperature amplitude are the primary factors that explain overall patterns of species richness in the QTP, although the specific effect of each environmental variable varies between the different taxonomic groups depending on their own evolutionary histories and ecological require- ments. High species richness in the southeastern QTP is mostly due to highly diversified habitat types and temperature zones along elevation gradients, whereas the low species richness in the cen- tral plateau of the QTP may be due to environmental and energetic constraints, as the central plateau is harsh environment.

Comparative phylogeography and niche modeling for three species complexes of SE China （Paradoxornis spp., Pycnonotus spp., Spizixos spp.）

Contrasting multiple organisms with similar contemporary distributions, researchers can identify shared evolutionary patterns and provide historical context for community composition. We used three species complexes with overlapping distributions in Southeastern China and surrounding islands to explore the phylogeographic history of the region. Despite similar geographic distributions, genetic data revealed few congruent patterns, but all complexes displayed genetic divergence for Taiwan Residents populations. Additionally, niche modeling and divergence dating did not find support for diversification associated with the Last Glacial Maximum [Current Zoology 61 （5）： 943-950,2015].
