Construction and validation of somatic mutation-derived long noncoding RNAs signatures of genomic instability to predict prognosis of hepatocellular carcinoma

BACKGROUND Long non-coding RNAs(LncRNAs)have been found to be a potential prognostic factor for cancers,including hepatocellular carcinoma(HCC).Some LncRNAs have been confirmed as potential indicators to quantify genomic instability(GI).Nevertheless,GI-LncRNAs remain largely *** study established a GI-derived LncRNA signature(GILncSig)that can predict the prognosis of HCC *** To establish a GILncSig that can predict the prognosis of HCC *** Identification of GI-LncRNAs was conducted by combining LncRNA expression and somatic mutation *** GI-LncRNAs were then analyzed for functional *** GILncSig was established in the training set by Cox regression analysis,and its predictive ability was verified in the testing set and TCGA *** addition,we explored the effects of the GILncSig and TP53 on *** A total of 88 GI-LncRNAs were found,and functional enrichment analysis showed that their functions were mainly involved in small molecule metabolism and *** GILncSig was constructed by 5 LncRNAs(miR210HG,AC016735.1,AC116351.1,AC010643.1,LUCAT1).In the training set,the prognosis of high-risk patients was significantly worse than that of low-risk patients,and similar results were verified in the testing set and TCGA *** Cox regression analysis and stratified analysis confirmed that the GILncSig could be used as an independent prognostic *** operating characteristic curve analysis of the GILncSig showed that the area under the curve(0.773)was higher than the two LncRNA signatures published ***,the GILncSig may have a better predictive performance than TP53 mutation status *** We established a GILncSig that can predict the prognosis of HCC patients,which will help to guide prognostic evaluation and treatment decisions.

The growing demand for semiconductor devices simulation poses a big challenge for large-scale electronic structure *** various methods,the linearly scaling three-dimensional fragment(LS3DF)method exhibits excellent scalability in large-scale *** on algorithmic and system-level optimizations,we propose a highly scalable and highly efficient implementation of LS3DF on a domestic heterogeneous supercomputer equipped with *** terms of algorithmic optimizations,the original all-band conjugate gradient algorithm is refined to achieve faster convergence,and mixed precision computing is adopted to increase overall *** terms of system-level optimiza-tions,the original two-layer parallel structure is replaced by a coarse-grained parallel *** strategies such as multi-stream,kernel fusion,and redundant computation removal are proposed to increase further utilization of the com-putational power provided by the heterogeneous *** a result,our optimized LS3DF can scale to a 10-million sili-con atoms system,attaining a peak performance of 34.8 PFLOPS(21.2% of the peak).All the improvements can be adapt-ed to the next-generation supercomputers for larger simulations.

Impacts of angiotensin II on retinal artery changes in apolipoprotein E deficient mice

AIM:To investigate the impacts of angiotensin II(Ang II)on retinal artery changes in apolipoprotein E deficient(apoE^(-/-))***:ApoE^(-/-)male mice were infused by minipumps with Ang II at 1000 ng/kg·min(Ang II group)or saline(control group)for *** were underwent ophthalmic fundus examination on day 0,14,and 28 of *** examination,ribonucleic acid(RNA)sequencing and local Ang II measurement of retinas were ***:Ophthalmic fundus examination showed Ang II infusion promoted the formation of retinal arterial aneurysm-like lesions on day *** coherence tomography revealed the ganglion cell and inner plexiform layer(GCIPL)thickness in the control group was significantly thinner than that in Ang II group(Plin-eosin staining demonstrated diffused swelling of GCIPL layer and its disordered structure in Ang II *** electron microscopy showed Ang II infusion caused aggravation of atherosclerotic lesions,including increased swelling,roughness,disorganization of the retinal vasculature,and vacuoles ***-sequencing and gene ontology enrichment analysis demonstrated that the structure and function of cellular membrane might be disturbed and visual function might be compromised by Ang *** local level of Ang II was higher in Ang II infusion group but did not show significant differences compared to the control group(P=0.086).CONCLUSION:Ang II infusion promotes the formation of retinal arterial aneurysm-like lesions in apoE^(-/-)mice,causing aggravation of atherosclerotic lesions,more severe disorganization of the retinal vasculature and disturbance of the cellular membrane.

AIM:To study functional brain abnormalities in patients with hypertensive retinopathy(HR)and to discuss the pathophysiological mechanisms of HR by fractional amplitude of low-frequency fluctuations(fALFFs)***:Twenty HR patients and 20 healthy controls(HCs)were respectively *** age,gender,and educational background characteristics of the two groups were *** functional magnetic resonance imaging(fMRI)scanning,the subjects’spontaneous brain activity was evaluated with the fALFF *** operating characteristic(ROC)curve analysis was used to classify the ***,we used Pearson’s correlation analysis to explore the relationship between fALFF values in specific brain regions and clinical behaviors in patients with ***:The brain areas of the HR group with lower fALFF values than HCs were the right orbital part of the middle frontal gyrus(RO-MFG)and right lingual *** contrast,the values of fALFFs in the left middle temporal gyrus(MTG),left superior temporal pole(STP),left middle frontal gyrus(MFG),left superior marginal gyrus(SMG),left superior parietal lobule(SPL),and right supplementary motor area(SMA)were higher in the HR *** results of a t-test showed that the average values of fALFFs were statistically significantly different in the HR group and HC group(P<0.001).The fALFF values of the left middle frontal gyrus in HR patients were positively correlated with anxiety scores(r=0.9232;P<0.0001)and depression scores(r=0.9682;P<0.0001).CONCLUSION:fALFF values in multiple brain regions of HR patients are abnormal,suggesting that these brain regions in HR patients may be dysfunctional,which may help to reveal the pathophysiological mechanisms of HR.

Cymbidium(Orchidaceae:Epidendroideae),with around 60 species,is widely-distributed across Southeast Asia,providing a nice system for studying the processes that underlie patterns of biodiversity in the ***,phylogenetic relationships of Cymbidium have not been well resolved,hampering investigations of species diversification and the biogeographical history of this *** this study,we construct a plastome phylogeny of 56 Cymbidium species,with four well-resolved major clades,which provides a framework for biogeographical and diversification rate *** dating and biogeographical analyses show that Cymbidium likely originated in the region spanning northern IndoBurma to the eastern Himalayas during the early Miocene(~21.10 Ma).It then rapidly diversified into four major clades in East Asia within approximately a million years during the middle *** *** to the adjacent regions(Borneo,Philippines,and Sulawesi)primarily occurred during the Pliocene-Pleistocene *** analyses indicate that the net diversification rate of Cymbidium has decreased since its origin,and is positively associated with changes in temperature and monsoon *** hydrothermal conditions brought by monsoon intensification in the early Miocene possibly contributed to the initial rapid diversification,after which the net diversification rate was reduced with the cooling climate after the middle *** transition from epiphytic to terrestrial habits may have enabled adaptation to cooler environments and colonization of northern niches,yet without a significant effect on diversification *** study provides new insights into how monsoon activity and temperature changes affected the diversification dynamics of plants in Southeast Asia.

IS THERE A NEED FOR SEROTYPING?The emergence and rapid selection of severe acute respiratory syndrome coronavirus 2(SARS-CoV-2)immune escape variants have exerted significant challenges in many different ways,from public health response to vaccine boosting strategy and monitoring of herd immunity against future variants or related severe acute respiratory syndrome(SARS)related coronaviruses(SARSr-CoVs).The Omicron sub-variants,which differ substantially from the pre-Omicron variants,are circulating worldwide and continuing to evolve extensively through mutations and/or recombination predominantly in the spike protein,mainly due to immune-selective *** their phylogenetically close relationship to ancestral SARS-CoV-2,antigenically,Omicron variants are very different from the original *** is therefore very natural to raise the question whether we need a better way to classify and differentiate those CoVs which are genetically very similar,but antigenically quite *** of viruses is a common practice for many known virus groups,most notably for human papillomavirus(HPV)and dengue virus(DENV)[1,2].The concept of CoV serotypes was not new and has been applied to study the antigenicity of feline CoVs[3].The possibility of establishing distinctive serotypes for the SARS-CoV-2 virus was first raised by Simon-Loriere and Schwartz in 2022[4].Serotyping SARS-CoV-2 is expected to help more scientifically define the differences between variants and facilitate more targeted diagnostics,therapeutics,and vaccine development.

Iso-propagation vortices with OAM-independent size and divergence toward future faster optical communications

Recognized in the 1990s, vortex beams' ability to carry orbital angular momentum(OAM) has significantly contributed to applications in optical manipulation and high-dimensional classical and quantum information communication. However, inherent diffraction in free space results in the inevitable expansion of beam size and divergence contingent upon the OAM, limiting vortex beams' applicability in areas such as spatial mode multiplexing communication, fiber-optic data transmission, and particle manipulation. These domains necessitate vortex beams with OAM-independent propagation *** introduce iso-propagation vortices(IPVs), vortex beams characterized by OAM-independent propagation behavior, achieved through precise radial index configuration of Laguerre–Gaussian beams. IPVs display notable transmission dynamics, including a reduced quality factor, resilience post-damage, and decreased and uniform modal scattering under atmospheric turbulence. Their distinctive attributes render IPVs valuable for potential applications in imaging, microscopy, optical communication, metrology, quantum information processing, and light–matter interactions. Notably, within optical communication, the case study suggests that the IPV basis, due to its OAM-independent propagation behavior, provides access to a more extensive spectrum of data channels compared with conventional spatial multiplexing techniques, consequently augmenting information capacity.
