The ichnovirus TrIV, transmitted by the endoparasitic wasp Tranosema rostrale to its lepidopteran host during oviposition, replicates asymptomatically in wasp ovaries and causes physiological dysfunctions in parasitized caterpillars. The need to identify ichnoviral genes responsible for disturbances induced in lepidopteran hosts has provided the impetus for the sequencing and annotation of ichnovirus genomes, including that of TrIV. In the latter, 86 putative genes were identified, including 35 that could be assigned to recognized ichnoviral gene families. With the aim of assessing the relative importance of each TrIV gene, as inferred from its level of expression, and evaluating the accuracy of the gene predictions made during genome annotation, the present study builds on an earlier qPCR quantification of transcript abundance of TrIV rep ORFs, in both lepidopteran and wasp hosts, extending it to other gene families as well as to a sample of unassigned ORFs. We show that the majority (91%) of putative ORFs assigned to known gene families are expressed in infected larvae, while this proportion is lower (67%) for a sample taken among the remaining ORFs. Selected members of the TrV and rep gene families are shown to be transcribed in infected larvae at much higher levels than genes from any other TrIV gene family, pointing to their likely involvement in host subjugation. In wasp ovaries, the transcriptional profile is dominated by a rep gene and a member of a newly described gene family encoding secreted proteins displaying a novel cysteine motif, which we identified among previously unassigned ORFs.

AIM: To test for association of SLC11A1 with inflammatory bowel disease (IbD) and Mycobacterium avium subspecies paratuberculosis (MAP) status in a Caucasian cohort. METHODS: Five hundred and seven Crohn's disease (CD) patients, 474 ulcerative colitis (UC) patients, and 569 healthy controls were genotyped for SLC11A1 1730G>A and SLC11A1 469+14G>C using pre-designed TaqMan  SNP assays. χ 2 tests were applied to test for association of single nucleotide polymorphisms (SNPs) with disease, and the presence of MAP ***:SLC11A1 1730G>A and SLC11A 1469+14G>C were not associated with CD, UC, or IbD. The SLC11A1 1730A minor allele was over-represented in patients who did not require immunomodulator therapy (P = 0.002, OR: 0.29, 95% CI: 0.13-0.66). The frequency of the SLC11A1 469+14C allele was higher in the subset of study participants who tested positive for MAP DNA (P = 0.02, OR: 1.56, 95% CI: 1.06-2.29). No association of SLC11A1 1730G>A with MAP was ***: Although SLC11A1 was not associated with IbD, association with MAP suggests that SLC11A1 is important in determining susceptibility to bacteria implicated in the etiology of CD.

Whilst much attention has been given to models that describe wave, tide and sediment transport processes in sufficient detail to determine the local changes in bed level over a relatively detailed representation of the bathymetry, far less attention has been given to models that consider the problem at a much larger scale （e.g. that of geomorphological elements such as a tidal flat and tidal channel）. Such aggregated or lumped models tend not to represent the processes in detail but rather capture the behaviour at the scale of interest. One such model developed using the concept of an equilibrium concentration is the Aggregated Scale Morphological Interaction between Tidal basin and Adjacent coast （ASMITA）. In a companion paper （Part 1）, we detail the original model and provide some new insights into the concepts of equilibrium, and horizontal and vertical exchange that are key components of this modelling approach. In this paper, we summarise a range of developments that have been undertaken to extend the original model concept, to illustrate the flexibility and power of the conceptual framework. However, adding detail progressively moves the model in the direction of the more detailed process-based models and we give some consideration to the boundary between the two.

being shaded is a common environmental stress for plants, especial y for densely planted crops. Shade de-creases red: far-red (R:FR) ratios that inactivate phyto-chrome b (PHYb) and subsequently release phytochrome interaction factors (PIFs). Shaded plants display elongated hypocotyls, internodes, and petioles, hyponastic leaves, early flowering and are inhibited in branching: traits col ectively cal ed the shade avoidance syndrome (SAS). ZEITLUPE (ZTL) is a circadian clock component and blue light photoreceptor, which is also involved in floral rhythms and plant defense in Nicotiana attenuata. ztl mutants are hypersensitive to red light and ZTL physical y interacts with PHYb, suggesting the involvement of ZTL in R:FR light signaling. Here, we show that N. attenuata ZTL-silenced plants display a phenotype op-posite to that of the SAS under normal light. After simulated shade, the normal y induced transcript levels of the SAS mar-ker gene, ATHb2 are attenuated in ZTL-silenced plants. The auxin signaling pathway, known to be involved in SAS, was also significantly attenuated. Furthermore, NaZTL directly in-teracts with NaPHYbs, and regulates the transcript levels of PHYbs, PIF3a, PIF7 and PIF8 under shade. Our results suggest that ZTL may regulate PHYb- and the auxin-mediated sig-naling pathway, which functions in the SAS of N. attenuata.
