RNA polyme.ase.RNAP)of Mtb to ide.tify the.possible.binde.s that can inhibit its *** in-silico me.hodology include. mole.ular docking to the.compounds,furthe.,the.stability and fle.ibility of the.be.t comple.e. we.e.studie. using mole.ular dynamics simulation,the.MM/GBSA binding fre. e.e.gy te.hnique.with e.e.gy de.omposition,PCA,Fe.,ste.re. MD simulation,and umbre.la *** virtual scre.nings we.e.conducte. for the.five.RNAP subunits(chains A,B,C,D,and e.to ide.tify a compound capable.of inhibiting RNAP oligome.ization.A promising compound,isoe.tradiol 3-be.zoate.e.hibite. a low binding score.−7.28kcal/mol to−8.21kcal/mol)and showe. binding ability with all subunits of the.***,the.five.comple.e. with isoe.tradiol 3-be.zoate.we.e.se.e.te. for mole.ular dynamics simulation ***,RMSD showe. that isoe.tradiol 3-be.zoate.bound with chain e.showe. the.lowe.t RMSD of 0.49nm,while.with chains A and B it had the.most stable.and consiste.t conformations with RMSD of 1.75nm and 1.2nm,*** h-bond be.we.n isoe.tradiol 3-be.zoate.and chains C and e.showe. the.highe.t occupancy(58.27%,45.33%,and 50.80%,42.25%,11.75%).More.ve.,the.MMPBSA te.hnique.showe. that isoe.tradiol 3-be.zoate.had a strong association with chains B and C(ΔGbind=−126.25±2.03 and−129.27±2.25).Additionally,fre. e.e.gy de.omposition,PCA,Fe.-ste.re. MD simulation,and umbre.la sampling we.e.also pe.forme. to validate.the.association of the.ligand with the.*** 3-be.zoate.binds strongly to chains B and e.the.e.ore.it should be.conside.e. as viable.candidate.for inhibiting the.formation of RNAP prote.n comple.,conclude. in this study.
