The genome-wide landscape of small insertion and deletion mutations in Monopterus albus

Insertion and deletion(indel) mutations, which can trigger single nucleotide substitutions on the flanking regions of genes, may generate abundant materials for disease defense, reproduction, species survival and evolution. However, genetic and evolutionary mechanisms of indels remain elusive. We establish a comparative genome-transcriptome-alignment approach for a large-scale identification of indels in Monopterus population. Over 2000 indels in 1738 indel genes, including 1-21 bp deletions and 1-15 bp insertions, were detected. Each indel gene had ～1.1 deletions/insertions, and 2-4 alleles in population. Frequencies of deletions were prominently higher than those of insertions on both genome and population levels. Most of the indels led to in frame mutations with multiples of three and majorly occurred in non-domain regions, indicating functional constraint or tolerance of the indels. All indel genes showed higher expression levels than non-indel genes during sex reversal. Slide window analysis of global expression levels in gonads showed a significant positive correlation with indel density in the genome. Moreover, indel genes were evolutionarily conserved and evolved slowly compared to nonindel genes. Notably, population genetic structure of indels revealed divergent evolution of Monopterus population, as bottleneck effect of biogeographic isolation by Taiwan Strait, China.

Sex determining gene Mab-3 of C. elegans and doublesex of Drosophila contain a common DNA binding motif called a DM domain, both of which regulate similar aspects of sexual development. Human doublesex-related gene DMRT1 has been identified, which also contains the conserved DM-related DNA-binding domain and plays an essential role in gonadal differentiation. We present the amplification of a broad spectrum of DM domain sequences from phylogenetic diverse vertebrates (Cynops orientalis, Chrysemys scripta elegans and Coturnix coturnix) using degenerate PCR. Our results further reveal the unexpected complexity and the evolutionary conservation of the DM domain gene family.

Insights into autophagosome biogenesis during oogenesis

In the mammalian ovary, folliculogenesis begins from primordial germ cells, proceeds through the primary follicle stage to the mature follicle stage and finally produces functional oocytes. The molecular mechanisms of folliculogenesis are not completely understood yet. Identification of the key molecular events that control follicular development will help us to understand ovarian functions. In this study, we investigate autophagic roles in oogenesis. In an attempt to better understand the functions and molecular mechanisms of RAB37 in autophagy, we explore ATG proteins interacting with RAB37 and find that RAB37 as a key organiser of autophagosome formation promotes autophagy through the ATG5-ATG12-ATG16 L1 complex. It binds directly with ATG5, and promotes autophagosome formation in a GTP-dependent manner. RAB37 mutation and knockdown can impair autophagy in vivo. We discuss autophgic roles in folliculogenesis. The study answers the key, basic, and long-standing question of autophagosome biogenesis, and proposes that RAB37 acts as a key organizer of autophagosomal membrane biogenesis. The molecular mechanism for autophagosome biogenesis has broad physiological and pathological implications for understanding the autophagy regulation during ovary development.

Transfer RNAs(tRNAs) play an important role as the linkage between mRNA and amino acids during protein *** studies have revealed many split tRNAs which are encoded by two or more separate *** discovery of split tRNAs induces a heat debate on the evolutionary order of these split tRNAs and the continuous tRNAs which are major members in modern *** this paper,we conduct a deep sequence analysis on the tRNA genes and nearby regions,which cover all the three life *** show that single nucleotide substitution rate increases close to tRNA genes and this pattern is conserved among all the three life domains including archaeas,bacterias and eukaryotes as indels *** is strongly indicated that tRNA genes are insertion-derived *** half-tRNA-like sequences are universally found in many different organisms and these half-tRNA-like sequences are proved to be an ancient compared to modern tRNA ***,most of the half-tRNA-like sequences locate in retrotransposon regions of the corresponding *** we experimentally validate the expression of the half-tRNA-like sequences in the mouse brain tissues using *** results indicate that modern tRNA genes evolve from split tRNA genes through retrotransposition.

通识教育已经成为大学高等教育的重要组成部分,强调通专结合的办学理念,要求践行“以人为本”的教育实践。在教学实践中存在不少困难和困惑,需要不断总结和发展中国特色的通识教育体系。本文凝练了在人类生物学教学实践中如何融入人类遗传学知识的通识教学理念、案例和分析,以“人是什么”为切入点引入贴近生活的教学内容。通过现代进化基因组学知识,解析人类自身发展的过去、现在和未来所涉及的生物学核心问题。剖析人的经典属性及其与通识教育的特殊关联,进而引出基于问题的深层次思考。
