Genome wide investigation of Hsf gene family in Phoebe bournei: identification, evolution, and expression after abiotic stresses

Heat shock transcription factors (Hsfs) have important roles during plant growth and development and responses to abiotic stresses. The identification and function of Hsf genes have been thoroughly studied in various herbaceous plant species, but not woody species, especially Phoebe bournei, an endangered, unique species in China. In this study, 17 members of the Hsf gene family were identified from P. bournei using bioinformatic methods. Phylogenetic analysis indicated that PbHsf genes were grouped into three subfamilies: A, B, and C. Conserved motifs, three-dimensional structure, and physicochemical properties of the PbHsf proteins were also analyzed. The structure of the PbHsf genes varied in the number of exons and introns. Prediction of cis-acting elements in the promoter region indicated that PbHsf genes are likely involved in responses to plant hormones and stresses. A collinearity analysis demonstrated that expansions of the PbHsf gene family mainly take place via segmental duplication. The expression levels of PbHsf genes varied across different plant tissues. On the basis of the expression profiles of five representative PbHsf genes during heat, cold, salt, and drought stress, PbHsf proteins seem to have multiple functions depending on the type of abiotic stress. This systematic, genome-wide investigation of PbHsf genes in P. bournei and their expression patterns provides valuable insights and information for further functional dissection of Hsf proteins in this endangered, unique species.

Single-cell RNA sequencing facilitates the elucidation of the complete biosynthesis of the antidepressant hyperforin in St. John's wort

Hyperforin is the compound responsible for the effectiveness of St. John's wort (Hypericum perforatum) as an antidepressant, but its complete biosynthetic pathway remains unknown. Gene discovery based on co- expression analysis of bulk RNA-sequencing data or genome mining failed to discover the missing steps in hyperforin biosynthesis. In this study, we sequenced the 1.54-Gb tetraploid H. perforatum genome assembled into 32 chromosomes with the scaffold N50 value of 42.44 Mb. By single-cell RNA sequencing, we identified a type of cell, "Hyper cells", wherein hyperforin biosynthesis de novo takes place in both the leaves and flowers. Through pathway reconstitution in yeast and tobacco, we identified and characterized four transmembrane prenyltransferases (HpPT1-4) that are localized at the plastid envelope and complete the hyperforin biosynthetic pathway. The hyperforin polycyclic scaffold is created by a reaction cascade involving an irregular isoprenoid coupling and a tandem cyclization. Our findings reveal how and where hyperforin is biosynthesized, enabling synthetic-biology reconstitution of the complete pathway. Thus, this study not only deepens our comprehension of specialized metabolism at the cellular level but also provides strategic guidance for elucidation of the biosynthetic pathways of other specializied metabolites in plants.

DNA chip-based expression profile analysis indicates involvement of the phosphatidylinositol signaling pathway in multiple plant responses to hormone and abiotic treatments

The phosphatidylinositol (PI) metabolic pathway is considered critical in plant responses to many environmental factors, and previous studies have indicated the involvement of multiple PI-related gene families during cellular responses. Through a detailed analysis of the Arabidopsis thaliana genome, 82 polypeptides were identified as being involved in PI signaling. These could be grouped into different families including PI synthases (PIS), PI-phosphate kinases (PIPK), phospholipases (PL), inositol polyphosphate phosphatases (IPPase), inositol polyphosphate kinases (IPK), PI transfer proteins and putative inositol polyphosphate receptors. The presence of more than 10 isoforms of PIPK, PLC, PLD and IPPase suggested that these genes might be differentially expressed during plant cellular responses or growth and development. Accordingly, DNA chip technology was employed to study the expression patterns of various isoforms. In total, 79 mRNA clones were amplified and used for DNA chip generation. Expression

Vitamin C （VC） content in commercial juices was voltammetrically determined using a highly selective and sensitive poly（3,4-ethylenedioxythiophene methanol）/ascorbate oxidase/Nafion-single-walled carbon nanotubes （PEDOTM/AO/Nation-SWCNT） biosensor. The biocompatible PEDOTM matrix was prepared facilely by the one-step electrochemical deposition technique in lithium perehlorate aqueous solutions. AO was dip-coated on the surface of the biocompatible PEDOTM matrix. The mixture of Nafion-SWCNT was dip-cast onto the surface of AO layer when it was obtained by blending Nation solution and SWCNT dispersion together in a volume ratio of 1：1. The prepared PEDOTM/AO/Nafion-SWCNT biosensor was used for the voltammetric determination of VC, which exhibited the good linear range （4.0 ~ 10-s-3 x 10-s mol/L）, low detection limit （13 I^mol/L）, pronounced sensitivity （1.4072 mA （mmol/L） i cm 2）, high bioaftinity （low apparent Michaelis-Menten constant）, good stability （good repeatability）, high specificity （good anti-interference ability） coupled with the good reliability and feasibility （the determination of VC in commercial juices）. Meanwhile, the good aqueous solubility and the low onset oxidation potential of EDOTM will be more beneficial to the application in biosensor field compared to 3,4-ethylenedioxythiophene. Moreover, the good biocompatibility of PEDOTM matrix and high selectivity of Nation-SWCNT films also provide a promising platform for the development of biosensing devices.

GeneCloud Reveals Semantic Enrichment in Lists of Gene Descriptions

Revealing the over-represented functions in a particular gene list is a particular important post-genomic challenge. Genome-wide investigations generate gene lists from which meaningful infor- mation has to be extracted. This information is key to orient in planta investigations and to define the biological significance of genome-wide reprogramming. Here we describe the develop- ment and use of the GeneCIoud algorithm, which retrieves the over-represented semantic terms in the description of a gene list. We demonstrate that GeneCIoud can pinpoint key features in lists of genes equivalent to Gene Ontology （GO） annotation functional enrichment and can provide several new insights. This tool has been embodied in a web interface available at https：//*** and works for Arabidopsis and rice.
