Identification and characterization of short tandem repeats in the Tibetan macaque genome based on resequencing data

The Tibetan macaque, which is endemic to China, is currently listed as a Near endangered primate species by the International Union for conservation of Nature （IUCN）（2017）. Short tandem repeats （STRs） refer to repetitive elements of genome sequence that range in length from 1-6 bp. They are found in many organisms and are widely applied in population genetic studies. To clarify the distribution characteristics of genome-wide STRs and understand their variation among Tibetan macaques, we conducted a genome-wide survey of STRs with next-generation sequencing of five macaque samples. A total of 1 077 790 perfect STRs were mined from our assembly, with an N50 of 4 966 bp. Mono-nucleotide repeats were the most abundant, followed by tetra- and di-nucleotide repeats. Analysis of GC content and repeats showed consistent results with other macaques. Furthermore, using STR analysis software （IobSTR）, we found that the proportion of base pair deletions in the STRs was greater than that of insertions in the five Tibetan macaque individuals （P〈0.05, t-test）. We also found a greater number of homozygous STRs than heterozygous STRs （P〈0.05, t-test）, with the Emei and Jianyang Tibetan macaques showing more heterozygous loci than Huangshan Tibetan macaques. The proportion of insertions and mean variation of alleles in the Emei and Jianyang individuals were slightly higher than those in the Huangshan individuals, thus revealing differences in STR allele size between the two populations The polymorphic STR loci identified based on the reference genome showed good amplification efficiency and could be used to study population genetics in Tibetan macaques. Three New Ranidae Mitogenomes and the Evolution of Mitochondrial Gene Rearrangements among Ranidae Species

Various types of gene rearrangements have been discovered in the mitogenoes of the frog family Ranidae. In this study, we determined the complete mitogenome sequence of three Rana frogs. By combining the available mitogenomic data sets from GenBank, we evaluated the phylogenetic relationships of Ranidae at the mitogenome level and analyzed mitogenome rearrangement cases within Ranidae. The three frogs shared an identical mitogenome organization that was extremely similar to the typical Neobatrachian-type arrangement. Except for the genus Babina, the monophyly of each genus was well supported. The genus Amnirana occupied the most basal position among the Ranidae. The [Lithobates ＋ Rana] was the closest sister group of Odorrana. The diversity of mitochondrial gene arrangements in ranid species was unexpectedly high, with 47 mitogenomes from 40 ranids being classified into 10 different gene rearrangement types. Some taxa owned their unique gene rearrangement characteristics, which had significant implication for their phylogeny analysis. All rearrangement events discovered in the Ranidae mitogenomes can be explained by the duplication and random loss model.

Factors influencing the natural regeneration of arrow bamboo in giant panda habitat of the north Minshan Mountains,southwestern China

To determine the effects of eco-factors on the regeneration of arrow bamboo in giant panda habitat,a field study was conducted in the Baozuo and Gonggangling Nature Reserves,sichuan Province,China.A total of 183 quadrats(10 m×10 m) and 717 small quadrats(1 m×1 m) were investigated within the study *** seedling density was used as an indicator of natural *** factors were measured,which included topography and forest factors(elevation,slope aspect,slope degree,slope position,canopy cover,and shrub cover) and microhabitat factors(upper vegetation cover,herb cover,litter layer cover,moss cover,moss thickness,and dead bamboo density).A One-Way ANOVA was used to analyze the effects of topography and forest factors on seedling density,and a GLM(Generalized Linear Model) procedure was performed to examine the relationship between seedling density and microhabitat *** results indicated that elevation and canopy cover had highly significant effects on seedling density:bamboo seedling density was highest and showed the best regeneration at middle elevations(2800-3000 m) and under medium to medium-high canopy *** thickness,moss cover,and dead bamboo density were the most important microhabitat factors influencing the natural regeneration of bamboo:seedling density increased with increasing moss cover and moss thickness and decreased with increasing dead bamboo *** propose that removal of dead bamboo and controlling grazing activities may accelerate the process of bamboo regeneration.

Characterization of major histocompatibility complex DRA and DRB genes of the forest musk deer(Moschus berezovskii)

The forest musk deer(Moschus berezovskii) is one of the most endangered species in *** the past decades,extensive hunting and poaching have pushed the forest musk deer to the edge of extinction,and conservation biologists are presently pursuing scientific management plans to rescue this *** major histocompatibility complex(MHC),a cluster of genes responsible for antigen presentation,is a highly polymorphic genomic region in vertebrates that has become a popular functional marker system for studying adaptive *** this study,we developed locus-specific genotyping primers for exon 2 fragments of one DRA gene and one DRB locus of the forest musk deer using a suite of comprehensive methods that included universal primer amplification,genome walking,single-strand conformation polymorphism(SSCP),heteroduplex(HD) profiling,and sequence *** forest musk deer showed no more than two sequences per locus,confirming the specificity of our *** with these primers allowed us to identify two DRA alleles and six DRB alleles in a captive breeding population of the sichuan Musk Deer Breeding *** the DRA locus,we found a slightly higher observed heterozygosity(N O =0.154) than expected(N E =0.143).In contrast,the DRB locus showed a significant heterozygote deficiency(N O =0.508;N E =0.761;P<0.05),which was probably due to inbreeding in the captive *** obvious excess of nonsynonymous substitutions over synonymous was observed at the antigen-binding positions of the DRA and DRB loci,showing the presence of positive selection in the forest musk deer DR ***,generation of phylogenetic trees for the DRA and DRB sequences of the forest musk deer and other ruminants revealed that the DRA and DRB loci identified in this study had homologous relationships with the known ruminant DRA and DRB *** on this analysis,and to facilitate future studies,we named these novel loci Mobe-DRA and Mobe-DRB3.

The major histocompatibility complex(MHC) genes play pivotal roles in the immune system of vertebrates against *** are also significant indicators of genetic structure,and are vital to species-level population viability analyses and disease risk *** this study,two DRA and two DQA sequences were isolated from Hainan Eld's deer(Cervus eldi hainanus) using rapid amplification of cDNA ends(RACE) and single-strand conformation polymorphism-heteroduplex(SSCP-HD) *** sequence analysis revealed large differences between the two DQA sequences,especially in their exon 2 regions,but only minimal differences between the variants of the DRA *** of the predicted amino acid sequences of the Ceel-MHC class Ⅱ A variants with those from six other species revealed that these molecules share high homology among ruminants.A phylogenetic tree of four class Ⅱ A sequences from Hainan Eld's deer and the other species placed the newly identified DQA and DRA genes on two distinct branches(100%-supportively),and further divided the two DQA sequences into 98%-supportive DQA1 and 99%-supportive DQA2 clusters,***,this study identified monomorphic Ceel-DQA1 and Ceel-DQA2 genes,and one dimorphic Ceel-DRA gene from Hainan Eld's deer.

Isolation and characterization of class Ⅰ MHC genes in the giant panda(Ailuropoda melanoleuca)

Artificial breeding is an important project to protect,recover and reintroduce endangered *** of the population's genetic diversity at functional loci is important for the establishment of effective captive breeding *** major histocompatibility complex(MHC) genes are ideal candidate genetic markers to inform planned breeding,due to their high levels of polymorphism and importance in the main immune coding region of the vertebrate *** this study,we constructed BAC-based contigs and isolated six functional MHC class Ⅰ genes from the giant panda(Ailuropoda melanoleuca),which we designated Aime-C,Aime-F,Aime-I,Aime-K,Aime-L and *** of the tissue expression patterns and full-length cDNA sequences of these class I genes revealed that Aime-C,-F,-I and-L could be considered classical class Ⅰ loci,due to their extensive expression patterns and normal exonic *** contrast,Aime-K and-1906 appeared to be nonclassical genes based on their tissue-specific expression patterns and the presence of an abnormal exon 7 in both *** established techniques for genotyping exons 2 and 3 of the classical loci using locus-specific single strand conformation polymorphism(SSCP) and sequence *** the Chengdu captive population,we identified one monomorphic locus(Aime-F) and three polymorphic loci with different numbers of alleles(4/4/4 exon 2 alleles at Aime-C/I/L and 6/5/5 exon 3 alleles at Aime-C/I/L).The distributions of the Aime-C,-I and-L alleles among members of different families were in good agreement with the known pedigree relationships,suggesting that the genotyping results are ***,the MHC-I genotyping techniques established in this study may provide a powerful tool for the future design of scientific breeding or release/reintroduction programs.

Nest Site Preference and Fidelity of Chinese Alligator (Alligator sinensis)

Oviparous female reptiles select nesting sites with optimal ecological factors that contribute to egg development. Chinese alligator （Alligator sinensis）, an oviparous reptile, is a critically endangered crocodilian with temperature-dependent sex determination. Research on its nesting behavior may facilitate the protection of this species. In this study, we monitored nesting behavior over eight years. We compared selected frequency of nest sites, distance from nest site to water, height from nest site top to the water surface, distance from nest site to human activity region, and canopy density between nest sites on the island and bank. The results showed that 45 nest sites were used by female alligators over eight years and each site was selected from one to 10 times. The selected frequency of nest site occurrence on the island was higher than that on the bank （P 〈 0.001）. We observed that 88% of the individual alligators （15/17） showed different degrees of nest site fidelity. However, Chinese alligators might not always be loyal to only one nest site because of environmental changes or interspecific competition at nest sites. Our findings suggest that female alligators prefer to nest at island, which might be because of the nests on the island had a higher canopy density （P = 0.010） and were further from the human activity region （P 〈 0.001） than those on the bank did. It would be beneficial to reduce human activities during the breeding season and protect the vegetation of Chinese alligator habitats in the future.

Microsatellite variability reveals high genetic diversity and low genetic differentiation in a critical giant panda population

Understanding present patterns of genetic diversity is critical in order to design effective conservation and manage- ment strategies for endangered species. Tangjiahe Nature Reserve （NR） is one of the most important national reserves for giant pandas Ailuropoda melanoleuca in China. Previous studies have shown that giant pandas in Tangjiahe NR may be threatened by population decline and fragmentation. Here we used 10 microsatellite DNA markers to assess the genetic variability in the Tang- jiahe population. The results indicate a low level of genetic differentiation between the Hongshihe and Motianling subpopulations in the reserve. Assignment tests using the Bayesian clustering method in STRUCTURE identified one genetic cluster from 42 in- dividuals of the two subpopulations. All individuals from the same subpopulation were assigned to one cluster. This indicates high gene flow between subpopulations. F statistic analyses revealed a low Fzs-value of 0.024 in the total population and implies a randomly mating population in Tangjiahe NR. Additionally, our data show a high level of genetic diversity for the Tangjiahe population. Mean allele number （A）, Allelic richness （AR） and mean expected heterozygosity （HE） for the Tangjiahe population was 5.9, 5.173 and 0.703, respectively.
