Multi‑omics integration identifies regulatory factors underlying bovine subclinical mastitis

Background Mastitis caused by multiple factors remains one of the most common and costly disease of the dairy industry.Multi-omics approaches enable the comprehensive investigation of the complex interactions between mul-tiple layers of information to provide a more holistic view of disease pathogenesis.Therefore,this study investigated the genomic and epigenomic signatures and the possible regulatory mechanisms underlying subclinical mastitis by integrating RNA sequencing data(mRNA and lncRNA),small RNA sequencing data(miRNA)and DNA methylation sequencing data of milk somatic cells from 10 healthy cows and 20 cows with naturally occurring subclinical mastitis caused by Staphylococcus aureus or Staphylococcus chromogenes.Results Functional investigation of the data sets through gene set analysis uncovered 3458 biological process GO terms and 170 KEGG pathways with altered activities during subclinical mastitis,provided further insights into subclin-ical mastitis and revealed the involvement of multi-omics signatures in the altered immune responses and impaired mammary gland productivity during subclinical mastitis.The abundant genomic and epigenomic signatures with sig-nificant alterations related to subclinical mastitis were observed,including 30,846,2552,1276 and 57 differential methylation haplotype blocks(dMHBs),differentially expressed genes(DEGs),lncRNAs(DELs)and miRNAs(DEMs),respectively.Next,5 factors presenting the principal variation of differential multi-omics signatures were identified.The important roles of Factor 1(DEG,DEM and DEL)and Factor 2(dMHB and DEM),in the regulation of immune defense and impaired mammary gland functions during subclinical mastitis were revealed.Each of the omics within Factors 1 and 2 explained about 20%of the source of variation in subclinical mastitis.Also,networks of impor-tant functional gene sets with the involvement of multi-omics signatures were demonstrated,which contributed to a comprehensive view of the possible regulatory mechanisms underlying subclinical mastiti

In recent years,the notion of resilience has been developed and applied in many technical areas,becoming exceptionally pertinent to disaster risk science.During a disaster situation,accurate sensing information is the key to efficient recovery efforts.In general,resilience aims to minimize the impact of disruptions to systems through the fast recovery of critical functionality,but resilient design may require redundancy and could increase costs.In this article,we describe a method based on binary linear programming for sensor network design balancing efficiency with resilience.The application of the developed framework is demonstrated for the case of interior building surveillance utilizing infrared sensors in both twoand three-dimensional spaces.The method provides optimal sensor placement,taking into account critical functionality and a desired level of resilience and considering sensor type and availability.The problem formulation,resilience requirements,and application of the optimization algorithm are described in detail.Analysis of sensor locations with and without resilience requirements shows that resilient configuration requires redundancy in number of sensors and their intelligent placement.Both tasks are successfully solved by the described method,which can be applied to strengthen the resilience of sensor networks by design.The proposed methodology is suitable for large-scale optimization problems with many sensors and extensive coverage areas.

Background A more comprehensive assessment of growth and nutrition in children is required in China due to rapid socioeconomic processes.We aimed to investigate height and body mass index(BMI)trajectories from 1975 to 2015 and the prevalence of stunting and obesity in 2016 among children in Chinese cities.Methods A total of 904,263 children from birth to 6.9 years were collected from a series of nationally representative surveys in China.Height and BMI trajectories and prevalence of stunting,underweight,overweight and obesity were assessed.Results The average height level of Chinese urban children under 7 years presented a positive secular trend from 1975 to 2015;however,a slowing tendency occurred in 2005‒2015.An apparent increase was observed at the 5th,50th and 95th percentiles of BMI in urban children aged 3 years and older,with a more prominent increase at the 95th percentile.The total prevalence of stunting and underweight under 7 years was 1.4%and 2.0%,respectively.The total prevalence of overweight and obesity under 7 years was 12.6%and 4.3%,respectively,with 12.7%and 4.9%for boys,12.6%and 3.6%for girls,12.1%and 4.0%in urban areas and 13.1%and 4.5%in suburban rural areas.Conclusions The average height level of Chinese urban children has reached World Health Organization child growth standards since 2005 and presented a slowing tendency in secular trend in 2005‒2015.More attention and efforts and public health interventions should be urgently made to combat overweight and obesity among preschool children.

OBJECTIVE: To explore the material basis of the difference of efficacy of Dahuang(Radix Et Rhizoma Rhei Palmati)-Taoren(Semen Persicae)(DT) drugs with different proportions. METHODS: Samples of different ratios of Dahuang(Radix et Rhizoma Rhei Palnati, DH) to Taoren(Semen Persicae, TR)(Group A 1∶1, B 2∶3, C 3∶2) were analyzed based on gas chromatography time-of-flight mass spectrometry untargeted metabolomics technique. RESULTS: A total of 240 primary metabolites were detected. Forty-one differential metabolites involved nine differential metabolic pathways, of which four were closely related to the efficacy of DT in the treatment of heat and blood stasis syndrome. These pathways included the biosynthesis of amino acid(phenylalanine tyrosine and tryptophan), flavonoids, unsaturated fatty acids, and the glycolysis/glycogenesis pathway. CONCLUSION: There are significant differences in the efficacy of different ratios of DT drugs, and their optimal ratio for the treatment of heat and blood stasis syndrome should be 1∶1.

Characteristics and genesis of tuffaceous shale oil lithofacies:A case study of Lucaogou Formation in Santanghu Basin

Lucaogou Formation in the Santanghu Basin is a special lacustrine fine-grained sedimentary deposits rich in volcanic debris and carbonate,with abundant shale oil resources.However,understanding of shale oil characteristics and genesis remains unclear.Lithofacies,sedimentary environment,and formation mechanisms of tuffaceous shale oil are investigated based on core and thin section observations,X-ray diffraction,field emission SEM and geochemical analysis.Results show that three mixed lithofacies types are developed in Lucaogou Formation:blocky tuff,laminated tuffaceous dolomite,and laminated dolomitic tuff.These lithofacies types are characterized by high content of felsic and dolostone,widespread organic matter,and low clay content.Formation of tuffaceous shale oil sweet spots is primarily influenced by four factors:inputting of volcanic ash as a high-quality source rocks and reservoirs provides good material basis;devitrification of volcanic glass,calcitization,and dissolution are crucial for formation of reservoirs;expulsion of source rocks with high-abundance organic matter expulsion facilitates migration and accumulation of hydrocarbon in adjacent reservoirs;fracture development improves reservoir permeability to form highly productive sweet spots.By analyzing characteristics and genesis of tuffaceous shale oil,the main controlling factors of reservoir physical property and oil saturation are clarified,which is of great significance for selection of shale oil exploration zones.

Heat stress adversely affects sows' performance, which can be improved by applying proper nutritional strategies. This study was conducted to investigate the interactive effects of dietary fiber levels and sources on sows' reproductive performance, metabolic response during gestation, and the carry-over influence on litter performance in the lactation period during heat stress(average room temperature of 27.1°C). Fifty-four multiparous sows(Landrace × Yorkshire; initial body weight of 236.3 ± 16 kg; 2, 3and 4 parities) at d 90 of gestation were assigned to a 2 × 3 factorial arrangement(9 sows/treatment),involving 2 dietary fiber levels(4.5% and 6% crude fiber) and 3 dietary fiber sources(wheat bran [WB],palm kernel meal [PK], and beet pulp [BP]). Sows fed the BP diet had highest(P < 0.01) feed intake and constipation index and lowest(P < 0.01) farrowing duration. Piglet weight(P = 0.041) and litter weight(P < 0.01) at weaning were higher in sows in the BP treatment compared to PK treatment. Sows in the BP treatment showed the greatest(P < 0.01) digestibility of crude protein and neutral detergent fiber. The fecal concentration of acetate was the lowest(P < 0.01) in the PK treatment. Total short-chain fatty acid production was increased in the WB and BP treatments compared with the PK. Sows in the BP treatment showed the lowest(P = 0.036) hair cortisol. The blood insulin concentration of sows was higher(P = 0.026) in the high fiber(6%) treatment compared with the low fiber(4.5%) treatment at 90 min and120 min after the meal. The concentration of phthalic acid, succinic acid, phenylethylamine, hydrocinnamic acid, iron, linoleic acid, glycerol, ketone, and formamide were increased(P < 0.05) in the BP treatment compared with the WB. The BP treatment with high soluble fiber content improved the constipation index, farrowing duration, and litter performance, while high insoluble fibers increased sows comfort and reduced stress factors including respiratory rate and rectal temperature. The mineralogical development and diagenetic sequence of lacustrine shales in the Chang 7 Member of the Yanchang Formation in the Ordos Basin are detailed studied. A model of their depositional system and a diagenetic diagram are proposed in this study. Through detailed petrographic, mineralogical, and elemental analyses, four distinct shale types are identified: argillaceous shale, siliceous shale, calcareous shale, and carbonate, clay, and silt-bearing shale. The main diagenetic process in argillaceous shale is the transformation of illite to smectite, negatively impacting shale porosity. Siliceous shale undergoes carbonate cementation and quartz dissolution, contributing to increased porosity, particularly in mesopores.Calcareous shale experiences diagenesis characterised by carbonate formation and dissolution, with a prevalence of siderite. In carbonate, clay, and silt-bearing shale, the dissolution of K-feldspar contributes to illitization of kaolinite. Argillaceous shale, characterised by more clay minerals and lower mesopore volume, is identified as a potential hydrocarbon seal. Siliceous shale, with the highest pore volume and abundant inter-mineral pores, emerges as a promising shale oil reservoir. These findings contribute to a comprehensive understanding of shale properties, aiding in the prediction of shale oil exploration potential in the studied area.
