scHi-CSim:a flexible simulator that generates high-fidelity single-cell Hi-C data for benchmarking

In this paper, the tracking control problem is considered for general Multi-input multi-output（MIMO） motion systems with internal uncertainty and external disturbance. The extended state observer is used not only to estimate and compensate the"total disturbance", but also to force the closed-loop systems to have desired characteristics. The size of control input gain matrix uncertainty dealt with by ADRC is quantitatively given. It is proven that the tracking error can be small enough by tuning the bandwidth of the ESO. The simulation results demonstrate that the desired performance of the control system can be achieved despite external disturbance and nonlinear uncertainties.

Single-cell Hi-C technology provides an unprecedented opportunity to reveal chromatin structure in individual ***,high sequencing cost impedes the generation of biological Hi-C data with high sequencing depths and multiple replicates for downstream ***,we developed a single-cell Hi-C simulator(scHi-CSim)that generates high-fidelity data for ***-CSim merges neighboring cells to overcome the sparseness of data,samples interactions in distance-stratified chromosomes to maintain the heterogeneity of single cells,and estimates the empirical distribution of restriction fragments to generate simulated *** demonstrated that scHi-CSim can generate high-fidelity data by comparing the performance of single-cell clustering and detection of chromosomal high-order structures with raw ***,scHi-CSim is flexible to change sequencing depth and the number of simulated *** showed that increasing sequencing depth could improve the accuracy of detecting topologically associating *** also used scHi-CSim to generate a series of simulated datasets with different sequencing depths to benchmark scHi-C clustering methods.

The paper is concerned with time-asymptotic behavior of solution near a local Maxwellian with rarefaction wave to a fluid-particle model described by the Vlasov-Fokker-Planck equation coupled with the compressible and inviscid fluid by Euler-Poisson equations through the relaxation drag frictions,Vlasov forces between the macroscopic and microscopic momentums and the electrostatic potential ***,based on a new micro-macro decomposition around the local Maxwellian to the kinetic part of the fluid-particle coupled system,which was first developed in[16],we show the time-asymptotically nonlinear stability of rarefaction wave to the one-dimensional compressible inviscid Euler equations coupled with both the Vlasov-Fokker-Planck equation and Poisson equation.

单细胞染色质开放性测序技术(single-cell ATAC-seq)使得分析细胞的表观异质性成为可能.该数据具有高维、稀疏和近似二值化特点,这对于有效的数据解析和表示造成了很大的挑战.本文提出一种网络化的生物信息学建模方法scAND,利用二部图来表征二值化数据,并采用一种简单且快速的网络扩散算法来减少数据稀疏性的影响,提升数据的表示能力.通过大规模的比较分析, scAND在聚类精度、鲁棒性和可拓展性等方面显示出明显的优势.更重要的是, scAND可同时获得peak的低维表示,进而可以利用该表示实现不同批次数据的有效整合. scAND为日益增加的超大规模单细胞染色质开放性数据提供了高效的快速解析手段.

The rumen is the hallmark organ of ruminants and hosts a diverse ecosystem of microorganisms that facilitates efficient digestion of plant *** analyzed 897 transcriptomes from three Cetartiodactyla lineages:ruminants,camels and cetaceans,as well as data from ruminant comparative genomics and functional assays to explore the genetic basis of rumen functional *** identified genes with relatively high expression in the rumen,of which many appeared to be recruited from other *** genes show functional enrichment in ketone body metabolism,regulation of microbial community,and epithelium absorption,which are the most prominent biological processes involved in rumen *** modes of genetic change underlying rumen functional innovations were uncovered,including coding mutations,genes newly evolved,and changes of regulatory *** validated that the key ketogenesis rate-limiting gene(HMGCS2)with five ruminant-specific mutations was under positive selection and exhibits higher synthesis activity than those of other *** newly evolved genes(LYZ1 and DEFB1)are resistant to Gram-positive bacteria and thereby may regulate microbial community ***,we confirmed that the changes of regulatory elements accounted for the majority of rumen gene *** results greatly improve our understanding of rumen evolution and organ evo-devo in general.
