Computation of kinetic isotope effects for enzymatic reactions

We describe a computational approach,incorporating quantum mechanics into enzyme kinetics modeling with a special emphasis on computation of kinetic isotope *** aspects are highlighted:(1) the potential energy surface is represented by a combined quantum mechanical and molecular mechanical(QM/MM) potential in which the bond forming and breaking processes are modeled by electronic structure theory,and(2) a free energy perturbation method in path integral simulation is used to determine both kinetic isotope effects(KIEs).In this approach,which is called the PI-FEP/UM method,a light(heavy) isotope is mutated into a heavy(light) counterpart in centroid path integral *** method is illustrated in the study of primary and secondary KIEs in two enzyme *** the case of nitroalkane oxidase,the enzymatic reaction exhibits enhanced quantum tunneling over that of the uncatalyzed process in *** the dopa delarboxylase reaction,there appears to be distinguishable primary carbon-13 and secondary deuterium KIEs when the internal proton tautomerism is in the N-protonated or in the O-protonated *** examples show that the incorporation of quantum mechanical effects in enzyme kinetics modeling offers an opportunity to accurately and reliably model the mechanisms and free energies of enzymatic reactions.

The anticancer effect of chemotherapy has been historically attributed to directly inducing proliferating cancer cell death.1 Accumulating evidence suggests that chemotherapy also engages the immune *** chemotherapies can induce immunogenic cell death,leading to tumor antigen uptake and presentation by dendritic cells to activate tumor-reactive T cells.2 A new study by Wang et *** another dimension to this paradigm by demonstrating that chemotherapy pretreatment of cancer cells can directly activate virtual memory(VM)CD8^(+)T cells to mediate tumor cytotoxicity in an antigen-independent manner.

Background:Public health guidelines have called for innovative and flexible physical activity(PA)intervention strategies to promote PA and health amid the coronavirus disease 2019(COVID-19)***,this study’s purpose was to examine the effects of a home-based,YouTube-delivered PA intervention grounded in self-determination theory on young adults’free-living PA,sedentary behavior,and sleep quality(NCT04499547).Methods:Sixty-four young adults(48 females;age=22.8±3.4 years,mean±SD;body mass index=23.1±2.6 kg/m^(2))were randomized(1:1)into the intervention group,which received weekly aerobic and muscle-strengthening PA videos,or control group,which received weekly general health education videos,for 12 *** primary outcome was free-living moderate-to-vigorous PA(MVPA)and our secondary outcomes were sedentary behavior,light PA,and sleep quality(measured using ActiGraph accelerometers)along with muscle-strengthening PA frequency,self-determination theory-related motivation(non-regulation,external regulation,introjected regulation,identified regulation,integrated regulation,and intrinsic regulation),and perceived PA barriers(assessed using validated questionnaires).Repeated measures analysis of variances(ANOVAs)examined between-group differences at an adjusted significance level of 0.004 and effect sizes as partial eta-squared(η;).Results:We observed statistically significant interaction effects for MVPA,sleep efficiency,muscle-strengthening PA frequency,non-regulation,integrated regulation,intrinsic regulation,and perceived PA barriers(F(1,62)=10.75-77.67,p<0.001-0.002,η_(p)^(2)=0.15-0.56)with all outcomes favoring the intervention *** observed no statistically significant differences in either group for sedentary behavior,light PA,sleep duration,or external,introjected,and identified regulations after 12 weeks(F(1,62)=1.11-3.64,p=0.06-0.61).Conclusion:With national COVID-19 restrictions still in place and uncertainty regarding post-pandemic PA envir

Despite their importance in the ocean environment,the key physical processes in wind-wave interactions are poorly *** a solver developed for undulatory boundaries,we perform numerical simulations of the wind-wave system under various sea conditions,including wind over monochromatic waves,early wind-wave generation,and wind over a broadband wave *** results show that the wave direction and wave age can significantly change the distribution of streamwise vorticity in the wind *** wave patterns are observed in the process of wind-wave *** a broadband wave field,the wave growth rate due to wind input is found to depend on the wave steepness.

The local environment of the geographical origin of plants shaped their genetic variations through environmental *** the characteristics of the local environment correlate with the genotypes and other genomic features of the plants,they can also be indicative of genotype-phenotype associations providing additional information relevant to environmental *** this study,we investigate how the geoclimatic features from the geographical origin of the Arabidopsis thaliana accessions can be integrated with genomic features for phenotype prediction and association analysis using advanced canonical correlation analysis(CCA).In particular,we propose a novel method called hierarchical canonical correlation analysis(HCCA)to combine mutations,gene expressions,and DNA methylations with geoclimatic features for informative coprojections of the *** uses a condition number of the cross-covariance between pairs of datasets to infer a hierarchical structure for applying CCA to combine the *** the experiments on Arabidopsis thaliana data from 1001 Genomes and 1001 Epigenomes projects and climatic,atmospheric,and soil environmental variables combined by CLIMtools,HCCA provided a joint representation of the genomic data and geoclimate data for better prediction of the special flowering time at 10°C(FT10)of Arabidopsis *** also extended HCCA with information from a protein-protein interaction(PPI)network to guide the feature learning by imposing network modules onto the genomic features,which are shown to be useful for identifying genes with more coherent functions correlated with the geoclimatic *** findings in this study suggest that environmental data comprise an important component in plant phenotype *** is a useful data integration technique for phenotype prediction,and a better understanding of the interactions between gene functions and environment as more useful functional information is introduced by coprojections of
