Peach is one of the most widely grown fruit crops in China,and nectarine [Prunus persica（L.） Batsch ***（Suckow） ***.] is an important commercial variety of ***（miRNAs） are a class of non-coding RNAs that play important functions in posttranscriptional gene regulation in *** a number of miRNAs have been identified in peach trees,miRNAs in the different tissues of nectarine trees and in greenhouse-grown trees infected with various viruses or viroids have not been well *** this study,miRNAs and their target genes were identified and characterized by sequencing four small RNA libraries prepared from nectarine leaf and fruit tissues infected with different virus/viroid combinations using next-generation sequencing technology.A total of 116 known peach miRNAs belonging to 49 miRNA families were identified,and 303 putative novel miRNAs were *** of these miRNAs were found to be highly conserved,such as miR156,miR166,miR167,miR390,miR395,*** of the novel miRNAs were 24-nt in length and many of these miRNAs came from the MIR5271 and MIR7717 *** of potential targets of the differentially-expressed miRNAs showed that these miRNAs targeted 2,785 genes,including genes involved in transcriptional regulation and morphogenesis and biological processes and pathways such as metabolism,stress responses,and pathogen *** profiling revealed that 45 miRNAs belonging to 27 known miRNA families exhibited significant differential expression between leaf and fruit ***,the expression levels of these miRNAs were significantly affected in the two tissues despite the fact that the trees were infected by different virus/viroid combinations（infected by nectarine stem-pitting-associated virus and peach latent mosaic viroid or infected by nectarine stem-pitting-associated virus,peach latent mosaic viroid,apple chlorotic leaf spot virus,and asian prunus virus 2）;for example,miR167 a,miR172
