Botryosphaeriales is an ecologically significant fungal order within the class Dothideomycetes of the phylum Ascomycota,exerting substantial economic and ecological *** order comprises hundreds of known species across 32 genera and six families,interacting with plant hosts through endophytic,saprophytic and pathogenic fungal *** its significance,the genomic landscape of Botryosphaeriales remains largely *** this study,we selected three representative species,Botryosphaeria dothidea,Neofusicoccum parvum,and Phyllosticta capitalensis,and de novo assembled reference-quality *** integrating available genome-wide data,we conducted a comprehensive pan-genomic analysis coupled with population-based genetic evolutionary *** approach allowed us to investigate genomic evolution dynamics among different strains within the same species,genomic divergences between species within the same genus,and the evolutionary relationships across various *** finding revealed a significant expansion in families of genes related to membrane transport in pathogenic fungi compared to *** pan-genomic and genetic evolutionary analyses indicated that Botryosphaeria dothidea exhibits higher genomic diversity than Neofusicoccum parvum,suggesting that the formation of distinct subgroups within the species may result from varying selective *** the genus level,the expansion of specific gene families and horizontal genome transfer were identified as key drivers of genome diversity and evolution among ***,we observed a high degree of synteny between species within different families of *** number of cytoplasmic effectors in various species was found to be approximately ten times that of apoplectic ***,the phylogenetic tree topology of putative effector proteins did not align with the results of species-wide genomic phylogenetic trees,indicating potential inconsistencies i
