A fast and colorimetric sensor array for the discrimination of ribonucleotides in human urine samples by gold nanorods

ribonucleotides are usually functioned as biomarkers to diagnose diseases and monitor the life activities in living organisms,and their discrimination is of great significance but challenging.Taking advantage of the unique characteristics of gold nanorods(AuNRs),herein,a colorimetric sensor array for discrimination of twelve ribonucleotides was developed based on the chemical etching of AuNRs with controllable aspect ratios.During the etching process,AuNRs were preferentially shortened and eventually turned into Au(Ⅲ) state by Fenton's reaction.The morphological change of AuNRs led to the significant color change and blue shift in the corresponding extinction spectrum.However,when Fe^(2+)bound with ribonucleotides,the Fenton's reaction was prevented and the ability to etch AuNRs was weakened or disappeared.Due to the different structures of nucleotides,the binding ability of them with Fe^(2+) was distinct,resulting in the discrepancy in the chemical etching of AuNRs,which could be developed for distinguishing ribonucleotides.Moreover,the proposed sensor array was successfully explored to distinguish ribonucleotides in complex human urine samples.

MTBSTFA derivatization-LC-MS/MS approach for the quantitative analysis of endogenous nucleotides in human colorectal carcinoma cells

Endogenous ribonucleotides(RNs)and deoxyribonucleotides(dRNs)are important metabolites related to the pathogenesis of many diseases.In light of their physiological and pathological significances,a novel and sensitive pre-column derivatization method with N-(t-butyldimethylsilyl)-N-methyltrifluoroacetamide(MTBSTFA)was developed to determine RNs and dRNs in human cells using high-performance liquid chromatography tandem mass spectrometry(HPLC-MS/MS).A one-step extraction of cells with 85%methanol followed by a simple derivatization reaction within 5 min at room temperature contributed to shortened analysis time.The derivatives of 22 nucleoside mono-,di-and tri-phosphates were retained on the typical C;column and eluted by ammonium acetate and acetonitrile in 9 min.Under these optimal conditions,good linearity was achieved in the tested calibration ranges.The lower limit of quantitation(LLOQ)was determined to be 0.1-0.4μM for the tested RNs and 0.001-0.1μM for dRNs.In addition,the precision(CV)was<15%and the RSD of stability was lower than 10.4%.Furthermore,this method was applied to quantify the endogenous nucleotides in human colorectal carcinoma cell lines HCT 116 exposed to 10-hydroxycamptothecin.In conclusion,our method has proven to be simple,rapid,sensitive,and reliable.It may be used for specific expanded studies on intracellular pharmacology in vitro.

ribonucleotides can be incorporated into DNA through many different cellular processes. Embedded ribonucleotides lead to genomic instability through spontaneous ribonucleotide cleavage via internal transesterification. ribonucleotides misincorporated in genomic DNA can be removed by RNase HII through the ribonucleotide excision repair(RER) pathway.[1] Herein, based on in vitro reconstituted nucleosome core particles(NCPs) containing a single ribonucleotide at different positions, we studied the kinetics of ribonucleotide cleavage via the internal transesterification reaction and repair of the ribonucleotides by RNase HII in NCPs. Our results show that ribonucleotide cleavage via the internal transesterification in NCPs is suppressed compared to that in free DNA. Ribonucleotide repair by RNase HII in NCPs exhibits a strong correlation between the translational and rotational positions of the ribonucleotides.[2-3] Hence, misincorporated ribonucleotides in NCPs exhibit decreased transesterification rates and repair efficiency, which may result in numerous and persistent ribonucleotides in genomic DNA, and thus exert other deleterious effects on DNA.

Character of Frontier Orbitals of Antiviral Drugs: Candidate Drugs against Covid-19

We performed density functional theory (DFT) calculations for ribonucleotides and active triphosphate metabolites of candidate drugs against Coronavirus disease 2019 (Covid-19). Frontier orbitals (highest occupied molecular orbital and lowest unoccupied molecular orbital) at optimized structure of each molecule were obtained. T-705RTP (active triphosphate metabolite of favipiravir) and cytidine triphosphate (CTP) have similar shapes of frontier orbitals. We also obtained similar shapes of frontier orbitals among dihydroxy GS-441524 triphosphate (GS-441524 is an active triphosphate metabolite of remdesivir) and adenosine triphosphate (ATP). From a theoretical viewpoint, we suggest T-705RTP is a CTP analogue and dihydroxy GS-441524 triphosphate is an ATP analogue.
