Glyptostrobus pensilis (Staunt.) Koch is a critically endangered and endemic species in southern China. We investigated genetic variation within and among populations of different size in G pensilis with inter-simple sequence repeat (ISSR-PCR). We sampled 178 individuals in 20 populations of six regions in Southern and Southeastern China. There was significant genetic variation between plants . from the six regions (16.60%, analysis of molecular variance [AMOVA], p<0.002), among populations within regions (29.82%, P<0.0002), and among individual within populations (53.57%, P<0.0002). Our results showed a low genetic diversity level (at population level:P = 7.28%, Ae =1.0496, HE =0.0324 and Hpop =0.0412;at species level: P =26.67%, Ae =1.1390, HT=0.0773 and Hsp =0.1214).
