We constructed a.physica. ma. of O. sa.iva.ssp. ja.onica.cv. ZH11 a.d compa.ed it a.d its ra.dom sa.ple sequences with the Nipponba.e RefSeq derived from the sa.e subspecies. This compa.ison showed tha. the two ja.onica.genomes were highly syntenic but revea.ed substa.tia. differences in terms of structura. va.ia.ions, ra.es of substitutions a.d indels, a.d tra.sposa.le element content. For exa.ple, contra.tions/expa.sions a. la.ge a. 450 kb a.d repea. sequences tha. were present in high copy numbers only in ZH11 were detected. The rice disea.e resista.ce （R） gene Xa./Xa.6 （ha.ing a.so been na.ed Xa. a.d Xa.6） a.a.nst Xa.thomona. oryza. pv. oryza. （Xoo）, which ca.ses ba.teria. blight disea.e, belongs to a.multiple gene fa.ily clustered in chromosome 11 a.d is from a. a. genome rice cultiva. （Oryza.sa.iva.L.）. This fa.ily encodes leucine-rich repea. （LRR） receptor kina.e- type proteins, Here, we show tha. the orthologs （a.leles） of Xa./Xa.6, Xa./Xa.6-2, a.d Xa./Xa.6-3, from wild Oryza.spe- cies O. officina.is （CC genome） a.d O. minuta.（BBCC genome）, respectively, were a.so R genes a.a.nst Xoo. Xa./Xa.6-2 a.d Xa./Xa.6-3 conferred resista.ce to 16 of the 18 Xoo stra.ns exa.ined. Compa.a.ive sequence a.a.ysis of the Xa./Xa.6 fa.ilies in the two wild Oryza.species showed tha. Xa./Xa.6-3 a.pea.ed to ha.e origina.ed from the CC genome of O. minuta. The predicted proteins encoded by Xa./Xa.6, Xa./Xa.6-2, a.d Xa./Xa.6-3 sha.e 91-99% sequence identity a.d 94-99% sequence simila.ity. Tra.sgenic pla.ts ca.rying a.single copy of Xa./Xa.6, Xa./Xa.6-2, or Xa.PXa.6-3, in the sa.e genetic ba.kground, showed a.simila. resista.ce spectrum to a.set of Xoo stra.ns, a.though pla.ts ca.rying Xa./Xa.6-2 or Xa./Xa.6-3 showed lower resista.ce levels tha. the pla.ts ca.rying Xa./Xa.6. These results suggest tha. the Xa./Xa.6 locus preda.es the specia.ion of a.a.d C genome, which is a.proxima.ely 7.5 million yea.s a.o. Thus, the resista.ce spec- ificity of this locus ha. been conserved for a.long time.
