Are Gene Expression Microarray Analyses Reliable? A Review of Studies of Retinoic Acid Responsive Genes

Microarray analyses of gene expression are widely used, but reports of the same analyses by different groups give widely divergent results, and raise questions regarding reproducibility and reliability. We take as an example recent published reports on microarray experiments that were designed to identify retinoic acid responsive genes. These reports show substantial differences in their results. In this article, we review the methodology, results, and potential causes of differences in these applications of microarrays. Finally, we suggest practices to improve the reliability and reproducibility of microarray experiments.

Surveillance for hepatocellular carcinoma in chronic liver disease:Evidence and controversies

Primary liver cancer is the sixth most common cancer in the world and the third cause of cancer-related *** carcinoma(HCC)represents more than90%of primary liver cancers and generally occurs in patients with underlying chronic liver disease such as viral hepatitis,hemochromatosis,primary biliary cirrhosis and non-alcoholic *** cirrhotic patients are at risk of HCC and regular surveillance could enable early detection and therapy,with potentially improved *** here summarize existing evidence for surveillance including ultrasound,other radiological modalities and various serum biomarkers,and current international guideline recommendations for *** andα-fetoprotein(alone or in combination)are most frequently used for surveillance,but their sensitivities and specificities are still far from perfect,and evidence for surveillance remains weak and *** other potential surveillance tools have been tested,including serum markers as des-carboxyprothrombin,lectin-boundα-fetoprotein,and(most recently)circulating TIE2-expressing monocytes,and radiological investigations such as computed tomographyscan or magnetic resonance *** early results appear promising,these tools have generally been tested in diagnostic rather than surveillance setting,and in most cases,no detailed information is available on their *** the near future,it remains important to define those patients with highest risk of HCC and most benefit from surveillance,and to restrict surveillance to these categories.

Linking the effect of localised pitting corrosion with mechanical integrity of a rare earth magnesium alloy for implant use

This study presents a computational framework that investigates the effect of localised surface-based corrosion on the mechanical performance of a magnesium-based alloy.A finite element-based phenomenological corrosion model was used to generate a wide range of corrosion profiles,with subsequent uniaxial tensile test simulations to predict the mechanical response to *** python-based detection framework PitScan provides detailed quantification of the spatial phenomenological features of corrosion,including a full geometric tracking of corroding *** this approach,this study is the first to quantitatively demonstrate that a surface-based non-uniform corrosion model can capture both the geometrical and mechanical features of a magne-sium alloy undergoing corrosion by comparing to experimental *** this verified corrosion modelling approach,a wide range of corrosion scenarios was evaluated and enabled quantitative relationships to be established between the mechanical integrity and key phenomenological corrosion *** particular,we demonstrated that the minimal cross-sectional area parameter was the strongest predictor of the remaining mechanical strength(R2=0.98),with this relationship being independent of the severity or spatial features of localised surface ***,our analysis demonstrated that parameters described in ASTM G46-94 showed weaker correlations to the mechanical integrity of corroding specimens,compared to parameters determined by *** study establishes new mechanistic insight into the performance of the magnesium-based materials undergoing corrosion.

Initial nucleation of amorphous Si–B–C–N ceramics derived from polymer-precursors

Nucleation behavior of amorphous Si–B–C–N ceramics derived from boron-modified polyvinylsilazane procusors was systematically investigated by transmission electron microscopy(TEM) combined with spatially-resolved electron energy-loss spectroscopy(EELS) analysis. The ceramics were pyrolyzed at1000℃ followed by further annealing in N2, and SiC nano-crystallites start to emerge at 1200℃ and dominate at 1500℃. Observed by high-angle annular dark-field imaging, bright and dark clusters were revealed as universal nano-structured features in ceramic matrices before and after nucleation, and the growth of cluster size saturated before reaching 5 nm at 1400℃. EELS analysis demonstrated the gradual development of bonding structures successively into SiC, graphetic BNCxand Si3N4 phases, as well as a constant presence of unexpected oxygen in the matrices. Furthermore, EELS profiling revealed the bright SiC clusters and less bright Si3N4-like clusters at 1200–1400℃. Since the amorphous matrix has already phase separated into SiCN and carbon clusters, another phase separation of SiCN into SiC and Si3N4-like clusters might occur by annealing to accompany their nucleation and growth, albeit one crystallized and another remained in amorphous structure. Hinderance of the cluster growth and further crystallization was owing to the formation of BNCxlayers that developed between SiC and Si3N4-like clusters as well as from the excessive oxygen to form the stable SiO2.

Effect of longwall-induced subsurface deformations on shale gas well casing stability under deep covers

This paper presents the results of a 2017 study conducted by the National Institute for Occupational Safety and Health(NIOSH), Pittsburgh Mining Research Division(PMRD), to evaluate the effects of longwall-induced subsurface deformations within a longwall abutment pillar under deep cover. The 2017 study was conducted in a southwestern Pennsylvania coal mine, which extracts 457 m-wide longwall panels under 361 m of cover. One 198 m-deep, in-place inclinometer monitoring well was drilled and installed over a 45 m by 84 m center abutment pillar. In addition to the monitoring well, surface subsidence measurements and underground coal pillar pressure measurements were conducted as the 457 m-wide longwall panel on the south side of the abutment pillar was being mined. Prior to the first longwall excavation, a number of simulations using FLAC3D^(TM) were conducted to estimate surface subsidence, increases in underground coal pillar pressure, and subsurface horizontal displacements in the monitoring well. Comparisons of the pre-mining FLAC3D simulation results and the surface, subsurface,and underground instrumentation results show that the measured in-place inclinometer casing deformations are in reasonable agreement with those predicted by the 3D finite difference models. The measured surface subsidence and pillar pressure are in excellent agreement with those predicted by the 3D *** from this 2017 research clearly indicate that, under deep cover, the measured horizontal displacements within the abutment pillar are approximately one order of magnitude smaller than those measured in a 2014 study under medium cover.

Automated bolting and meshing on a continuous miner for roadway development

Automated installation of primary roof support material can potentially increase productivity and operator safety in the roadway development process within underground coal mining. Although the broader manufacturing sector has benefited from automation, several challenges exist within the Australian underground coal industry which makes it difficult to fully exploit these technologies. At the University of Wollongong a series of reprogrammable electromechanical manipulators have been designed to overcome these challenges and automatically handle the installation of roof and rib containment consumables on a continuous miner. The automated manipulation removes personnel from hazards in the immediate face area, particularly those associated with working in a confined and unstable working environment in close proximity to rotating and moving equipment. In a series of above ground trials the automated system was successfully demonstrated without human intervention and proven to be capable of achieving cycle times at a rate of 10 m per operating hour, consistent with that required to support high capacity longwall mines. The trials also identified a number of refinements which could further improve both cycle times and system reliability when considering the technology for underground use. The results have concluded that conventional manual handling practices on a continuous miner can be eliminated, and that the prototypes have significantly reduced the technical risk in proceeding to a full underground trial.

Ground response to high horizontal stresses during longwall retreat and its implications for longwall headgate support

Roof falls in longwall headgate can occur when weak roof and high horizontal stress are present. To prevent roof falls in the headgate under high horizontal stress, it is important to understand the ground response to high horizontal stress in the longwall headgate and the requirements for supplemental roof support. In this study, a longwall headgate under high horizontal stress was instrumented to monitor stress change in the pillars, deformations in the roof, and load in the cable bolts. The conditions in the headgate were monitored for about six months as the longwall face passed by the instrumented *** roof behavior in the headgate near the face was carefully observed during longwall *** modeling was performed to correlate the modeling results with underground observation and instrumentation data and to quantify the effect of high horizontal stress on roof stability in the longwall headgate. This paper discusses roof support requirements in the longwall headgate under high horizontal stress in regard to the pattern of supplemental cable bolts and the critical locations where additional supplemental support is necessary.

Automated ex-situ detection of pitting corrosion and its effect on the mechanical integrity of rare earth magnesium alloy-WE43

This study develops a three-dimensional automated detection framework(PitScan)that systematically evaluates the severity and phenomenology of pitting *** framework uses a python-based algorithm to analyse microcomputer-tomography scans(μCT)of cylindrical specimens undergoing *** approach systematically identifies several surface-based corrosion features,enabling full spatial characterisation of pitting parameters,including pit density,pit size,pit depth as well as pitting factor according to ASTM ***,it is used to evaluate pitting formation in tensile specimens of a Rare Earth Magnesium alloy undergoing corrosion,and relationships between key pitting parameters and mechanical performance are *** demonstrated that several of the parameters described in ASTM G46-94,including pit number,pit density and pitting factor,showed little correlation to mechanical ***,this study did identify that other parameters showed strong correlations with the ultimate tensile strength and these tended to be directly linked to the reduction of the cross-sectional area of the ***,our results indicate,that parameters directly linked to the loss of the cross-sectional area(*** material width),are parameters that are most suited to provide an indication of a specimen’s mechanical *** automated detection framework developed in this study has the potential to provide a basis to standardise measurements of pitting corrosion across a range of metals and future prediction of mechanical strength over degradation time.
