Genome-wide analysis reveals signatures of complex introgressive gene flow in macaques(genus Macaca)

The genus Macaca serves as an ideal research model for speciation and introgressive gene flow due to its short period of diversification(about five million years ago)and rapid radiation of constituent *** understand evolutionary gene flow in macaques,we sequenced four whole genomes(two *** and two ***)and combined them with publicly available macaque genome data for genome-wide *** analyzed 14 individuals from nine Macaca species covering all Asian macaque species groups and detected extensive gene flow signals,with the strongest signals between the fascicularis and silenus species ***,we detected bidirectional gene flow between *** and *** estimated proportion of the genome inherited via gene flow between the two species was 6.19%.However,the introgression signals found among studied island species,such as Sulawesi macaques and ***,and other species were largely attributed to the genomic similarity of closely related species or ancestral ***,gene flow signals varied in individuals of the same species(***,***,***,*** and ***),suggesting very recent gene flow after the populations *** sequentially Markovian coalescence(PSMC)analysis showed all macaques experienced a bottleneck five million years ago,after which different species exhibited different fluctuations in demographic history trajectories,implying they have experienced complicated environmental variation and climate *** results should help improve our understanding of the complicated evolutionary history of macaques,particularly introgressive gene flow.

Social networking sites (SNSs) are immensely popular and allow for display of personal information, including references to depression. Evaluating displayed content on a SNS for research purposes requires a systematic approach and a precise data collection instrument. The purpose of this paper is to describe one approach to the development of a research codebook for depression so that others may develop and test their own codebooks for use in SNS research. The depression SNS research codebook was grounded in ethics, theory and clinical *** key elements in the codebook developmental process included an iterative team approach to develop variables of interest and data collection sheet layout. Training protocols involve coding practice and reliability assessments. Interrater reliability remains a critical assessment tool. Codebook successes include consistently high interrater reliability. Challenges include time investment in coder training, SNS server changes, and social or cultural norms regarding public displays of mental health. We provide detailed information about a systematic approach to codebook development so that other researchers may use this structure to develop and test their own codebooks for use in SNS research. Future directions for the codebook include expanding areas of interest such as anxiety or other depression evaluation criteria, and expansion to other SNSs such as Twitter.

Mucosal healing(MH)is vital in maintaining homeostasis within the gut and protecting against injury and *** factors and signaling pathways contribute in a dynamic and coordinated manner to maintain intestinal homeostasis and mucosal regeneration/***,when intestinal homeostasis becomes chronically disturbed and an inflammatory immune response is constitutively active due to impairment of the intestinal epithelial barrier autoimmune disease results,particularly inflammatory bowel disease(IBD).Many proteins and signaling pathways become dysregulated or impaired during these pathological conditions,with the mechanisms of regulation just beginning to be ***,there remains a relative lack of broadly effective therapeutics that can restore MH due to the complexity of both the disease and healing processes,so tissue damage in the gastrointestinal tract of patients,even those in clinical remission,*** increased understanding of the molecular mechanisms of IBD and MH,tissue damage from autoimmune disease may in the future be ameliorated by developing therapeutics that enhance the body’s own healing *** this review,we introduce the concept of mucosal healing and its relevance in IBD as well as discuss the mechanisms of IBD and potential strategies for altering these processes and inducing MH.

Due to their complementary activity,the use of DNA damage repair(DDR)inhibitors during radiotherapy(RT)has yielded promising ***,this approach is often hindered by toxicity and poor in vivo stability of the DDR in *** scale metal-organic frameworks(nMOFs)represent an emerging class of crystalline materials which exhibit advantageous properties over traditional nanomaterials and demonstrate great potential in ***,a unique,synergistic treatment strategy for enhancing the therapeutic efficacy of RT vianMOF-mediated drug delivery and RT enhancement was evaluated.A nMOF containing the high-Zelement Hf and the ligand 1,4-dicarboxybenzene(Hf-BDC)was synthesized and loaded with the two DDR inhibitor drugs,talazoparib and buparlisib(TB@Hf-BDC-PEG).TB@Hf-BDC-PEGaugmented RT by increasing reactive oxygen species generation and thus DNA damage of which repair was inhibited *** enhancement was demonstrated in vivo where the combination of concurrent radiation with in travenous TB@Hf-BDC-PEG administration resulted in improved tumor control and increased ***,no apparent toxicity was observed with nMOF treatment,supporting its potential as an attractive candidate over traditional nano *** work provides the first report of nMOFs employed to enhance thetherapeutic response to RT through DDR inhibitor delivery and physical radiation dose enhancement.

Background: Identifying associations between genetic markers and traits of economic importance will provide practical benefits for the dairy goat industry, enabling genomic prediction of the breeding value of individuals, and facilitating discovery of the underlying genes and mutations. Genome-wide association studies were implemented to detect genetic regions that are significantly associated with effects on lactation yields of milk(MY), fat(FY),protein(PY) and somatic cell score(SCS) in New Zealand dairy ***: A total of 4,840 goats were genotyped with the Caprine 50 K SNP chip(Illumina Inc., San Diego, CA).After quality filtering, 3,732 animals and 41,989 SNPs were analysed assuming an additive linear model. Four GWAS models were performed, a single-SNP additive linear model and three multi-SNP Bayes C models. For the single-SNP GWAS, SNPs were fitted individually as fixed covariates, while the Bayes C models fit all SNPs simultaneously as random effects. A cluster of significant SNPs were used to define a haplotype block whose alleles were fitted as covariates in a Bayesian model. The corresponding diplotypes of the haplotype block were then fit as class variables in another Bayesian ***: Across all four traits, a total of 43 genome-wide significant SNPs were detected from the SNP GWAS. At a genome-wide significance level, the single-SNP analysis identified a cluster of variants on chromosome 19 associated with MY, FY, PY, and another cluster on chromosome 29 associated with SCS. Significant SNPs mapped in introns of candidate genes(45%), in intergenic regions(36%), were 0–5 kb upstream or downstream of the closest gene(14%) or were synonymous substitutions(5%). In humans, specific patterns of killer immunoglobulin-like receptors （KIRs） expressed by uterine natural killer （uNK） cells are linked through HLA-C with pregnancy complications （infertility, recurrent spontaneous abortion, intrauterine growth restriction and preeclampsia）. To identify mechanisms underpinning the associations between NK cell activation and pregnancy success, pregnancies were studied in mice with genetic knockdown （KD） of the MHC-activated Ly49 receptor gene family. ***49KD pregnancies were compared to normal control ***49z29 and C57BL/6 （B6） pregnancies. At mid-pregnancy （gestation day （gd9.5））, overall uNK cell （TCRI^-CD122＋DBA＋DX5- （DBA＋DX5-）） and TCRIβ-CD122＋DBA-DX5＋（DBA-DX5＋）） frequencies in pregnant uterus were similar between genotypes. Ly49KD lowered the normal frequencies of Ly49＋ uNK cells from 90.3% to 47.8% in DBA-DX5＋ and 78.8% to 6.3% in DBA＋DX5- uNK cell subtypes. ***49KD matings frequently resulted in expanded blastocysts that did not implant （subfertility）. ***49KD mice that established pregnancy had gestational lengths and litter sizes similar to controls. ***49KD neonates, however, were heavier than controls. ***49KD implantation sites lagged in early （gd6.5） decidual angiogenesis and were deficient in mid-pregnancy （gd 10.5） spiral arterial remodelling. Ultrastructural analyses revealed that ***49KD uNK cells had impaired granulogenesis, while immunocytochemistry revealed deficient vascular endothelial cell growth factor （VEGFA） production. Perforin and IFNG expression were normal in ***49KD uNK cells. Thus, in normal mouse pregnancies, Ly49 receptor signaling must promote implantation, early decidual angiogenesis and mid-pregnancy vascular remodelling. Disturbances in these functions may underlie the reported genetic associations between human pregnancy complications and the inability of specific conceptus MHCs to engage activating KIR on uNK cells.
