Development and Application of a Modified Genetic Algorithm for Estimating Parameters in GMA Models

In this work we introduce a modified version of the simple genetic algorithm (MGA) and will show the results of its application to two GMA power law models (a general theoretical branched pathway system and a mathematical model of the amplification and responsiveness of the JAK2/STAT5 pathway representing an actual, experimentally studied system). The two case studies serve to illustrate the utility and potentialities of the MGA method for concerning parameter estimation in complex models of biological significance. The analysis of the results obtained from the application of the MGA algorithm allows an evaluation of the potentialities and shortcomings of the proposed algorithm when compared with other parameter estimation algorithm such as the simple genetic algorithm (SGA) and the simulated annealing (SA). MGA shows better performance in both studied cases than SGA and SA, either in the presence or absence of noise. It is suggested that these advantages are due to the fact that the objective function definition in the MGA could include the experimental error as a weight factor, thus minimizing the distance between the data and the predicted value. Actually, MGA is slightly slower that the SGA and the SA, but this limitation is compensated by its greater efficiency in finding objective values closer to the global optimum. Finally, MGA can lead to an early local optimum, but this shortcoming may be prevented by providing a great population diversity through the insertion of different selection processes.

The Influence of Climate Variability on Holoplanktonic Polychaetes Populations of Ocean Sector of the Colombian Pacific Basin

Studies of holoplanktonic polychaetes in the Tropical Eastern Pacific have focused on their systematics and distribution however, population responses related to climate variability are non-existent. Therefore, the present work described for the first time the influence of the climatic variability 2004-2012 on the holoplanktonic polychaetes populations, as well as their relationship to environmental variables. Species of the Alciopidae, Lopadorrhynchidae and Iospilidae families were identified from 85 samples collected in the Pacific Basin of Colombia, contrasting them with the presence of ENSO, and correlating them with the environmental variables of temperature, salinity and chlorophyll-α concentration. Of the 14 species identified, only Lopadorrhynchus cf. henseni and L. cf. brevis increased their densities under El Niño and correlated positively with temperature. Rhynchonereella cf. petersii correlated negatively with temperature;while R. cf. gracilis and Pelagobia cf. longicirrata were positively correlated with chlorophyll-α concentration and salinity, respectively. Additionally, with the first description of the environmental ranges of the 14 species identified for the Colombian Pacific basin, it was found that the most commons species presented broader environmental ranges. The results from the current research are consistent with previous studies in other regions of the Pacific and latitudes. The responses of the organisms suggest trophic and mobility trends that were not known for tropical holoplanktonic polychaete species.

Phenol is an important commodity for the chemical industry, used for many processes and deemed to be a major pollutant due its xenobiotic nature and high toxicity. For the purpose of phenol bioremediation a biotechnological set up consisting of a continuous packed column bioreactor with Candida tropicalis adhered onto activated carbon beads has been previously described. In this work, we show how the integration of available experimental data of such a biotechnological set up into a mathematical model, can lead both to a better comprehension of the underlying physiological mechanisms operating in the cell culture, and to the identification of the system parameters optimum performance. The model so constructed describes the dynamics of phenol uptake and growth rates by the adhered and suspended biomass;the lethality rates;the adhered biomass removal into suspension or adherence onto carbon beads rates and the phenol and biomass (adhered and suspended) concentrations. It also serves to identify different physiological states for the adhered and the suspended biomass;its predictions being verified by comparing with experimental observations. Based on the model description, different optimization strategies are proposed, some of which have been experimentally tested, encompassing changes in bioreactor operation conditions, process development and strain development.

Reproductive Development of Lotus tenuis (Fabaceae) Crop Defoliated at Different Times and Intensities

Lotus tenuis forage yield has been quantified under defoliation conditions in pastures, grasslands and under dual-purpose production of both livestock forage and seeds. However, little is known about the effects of defoliation management on L. tenuis flower and pod production and subsequent seed yield. Two field experiments were conducted to study the response of L. tenuis to defoliation at different flowering stages and intensities. In Experiment 1, crops were defoliated at the beginning of the flowering (DBF), mid-flowering (DMF) or full flowering (DFF). In Experiment 2, defoliation was in vegetative stage at low (LDI) or high (HDI) intensities. Defoliation in Experiment 1 neither affected plant cover nor the photosynthetically active radiation intercepted by the crop during pod production. There were less umbels with dehiscent (shattered) pods in the DFF treatment than in Control, DBF and DMF treatments. Flower peak occurred first in the Control, DBF and DMF treatments, and eight days later in DFF plots, however, seed yield was not affected (1324 ± 32.8 kg·ha-1). Defoliation intensity did not affect seed yield (962 ± 25.9 kg·ha-1) because of self-compensation which increased harvest index in HDI (14.5% ± 0.6%) compared to the Control and LDI (12.0% ± 0.3%) treatments. Plant survival was not affected by defoliation treatments in any of the experiments. Flowering can be synchronized through defoliation. The blooming of large numbers of flowers in a short time was achieved, reducing the number of shattered pods. Compensatory responses through plant plasticity conferred L. tenuis the ability to overcome defoliation without affecting seed yield. Lotus tenuis defoliation as management tool will be considered in future researches because it is possible to harvest forage and to increase seed yield through a reduction of shattered pods.

AIM: To establish the diagnostic performance of sev-eral serological tests, individually and in combination, for diagnosing celiac disease (CD) in patients with different pretest probabilities, and to explore potential se- rological algorithms to reduce the necessity for biopsy. METHODS: We prospectively performed duodenal biopsy and serology in 679 adults who had either high risk (n = 161) or low risk (n = 518) for CD. Blood samples were tested using six assays (enzyme-linked immunosorbent assay) that detected antibodies to tissue transglutaminase (tTG) and deamidated gliadin peptide (DGP). RESULTS: CD prevalence was 39.1% in the high-risk population and 3.3% in the low-risk group. In high-risk patients, all individual assays had a high diagnostic efficacy [area under receiving operator characteristic curves (AU ROC): 0.968 to 0.999]. In contrast, assays had a lower diagnostic efficacy (AU ROC: 0.835 to 0.972) in the low-risk group. Using assay combinations, it would be possible to reach or rule out diagnosis of CD without biopsy in 92% of cases in both pretest populations. We observed that the new DGP/tTG Screen assay resulted in a surplus compared to more conventional assays in any clinical situation. CONCLUSION: The DGP/tTG Screen assay could be considered as the best initial test for CD. Combinations of two tests, including a DGP/tTG Screen, might be able to diagnose CD accurately in different clinical scenarios making biopsy avoidable in a high proportion of subjects.

Identification and Expression of Some Plant Cell Wall-Degrading Enzymes Present in Three Ontogenetics Stages of Thecaphora frezii, a Peanut (<i>Arachis hypogaea</i>L.) Pathogenic Fungus

Peanuts can be affected by the presence of pathogenic microorganisms. The fungus Thecaphora frezii (T. frezii), which belongs to the taxonomic class Ustilaginomycetes, is the causal agent of the disease known as “peanut smut”. The life cycle of this fungus includes three stages, namely teliospores, basidiospores and hyphae. In the hyphae stage, infection occurs in the peanut plant, which requires the involvement of some enzymes secreted by the fungus. These include the Plant Cell Wall-Degrading Enzymes (PCWDEs), which degrade various polysaccharides. This study aimed to identify the presence of transcript for enzymes belonging to the PCWDEs from three stages of T. frezii. For this, total RNA was extracted from the three ontogenetic stages of T. frezii. These samples were analyzed using an RNA-Seq approach and some transcripts were quantified using Real Time PCR. The analysis of the data provided by the RNA-Seq of the three T. frezii stages, it was possible to identify some transcripts that could encode enzymes compatible with polysaccharides degradation that are part of the plant cell wall. In T. frezii transcriptome, 40 deduced proteins would be enzymes with functions of PCWDEs were identified. They were divided into 27 glycoside hydrolases;two polysaccharide lyases;three carbohydrate esterases and eight enzymes with auxiliary activities. In addition, the fungal SNF1 gene was identified whose activity could be affected by high glucose level, and indirectly influence the levels of some PCWDEs. The analysis of the PCWDEs could help to understand part of the fungal infection process and possibly find substances that can control its development.
