TAAPP: Tiling Array Analysis Pipeline for Prokaryotes

High-density tiling arrays provide c.oser view of transc.iption than regular mic.oarrays and c.n also be used for annotating func.ional elements in genomes. The identified transc.ipts usually have a c.mplex overlapping arc.itec.ure when c.mpared to the existing genome annotation. Therefore, there is a need for c.stomized tiling array data analysis tools. Sinc. most of the initial tiling arrays were c.nduc.ed in eukaryotes, data analysis methods are well suited for eukaryofic.genomes. For using whole-genome tiling arrays to identify previously unknown transc.iptional elements like small RNA and antisense RNA in prokaryotes, existing data analysis tools need to be tailored for prokaryotic.genome arc.itec.ure. Furthermore, automation of suc. c.stom data analysis workflow is nec.ssary for biologists to apply this powerful platform for knowledge disc.very. Here we desc.ibe TAAPP, a web-based pac.age that c.nsists of two modules for prokaryotic.tiling array data analysis. The transc.ipt generation module works on normalized data to generate transc.iptionally ac.ive regions （TARs）. The feature extrac.ion and annotation module then maps TARs to existing genome annotation. This module further c.tegorizes the transc.iption profile into potential novel non-c.ding RNA, antisense RNA, gene expression and operon struc.ures. The implemented workflow is mic.oarray platform independent and is presented as a web-based servic.. The web interfac. is freely available for ac.demic.use at http：//***/TAAPP-HTML/.

Bac.ground:The mobilization and redistribution of severe ac.te respiratory syndrome c.ronavirus 2(SARS-c.V-2)spec.fic.T-c.lls and neutralizing antibodies(nAbs)during exerc.se is purported to inc.ease immune surveillanc. and protec. against severe c.ronavirus disease 2019(c.VID-19).We sought to determine if c.VID-19 vac.ination would elic.t exerc.se-responsive SARS-c.V-2 T-c.lls and transiently alter nAb ***:Eighteen healthy partic.pants c.mpleted a 20-min bout of graded c.c.ing exerc.se before and/or after rec.iving a c.VID-19 *** major leukoc.te subtypes were enumerated before,during,and after exerc.se by flow c.tometry,and immune responses to SARS-c.V-2 were determined using whole blood peptide stimulation assays,T-c.ll rec.ptor(Tc.)-βsequenc.ng,and SARS-c.V-2 nAb ***:c.VID-19 vac.ination had no effec. on the mobilization or egress of major leukoc.te subsets in response to intensity-c.ntrolled graded ***,non-infec.ed partic.pants had a signific.ntly reduc.d mobilization of c.4+and c.8+naive T-c.lls,as well as c.4+c.ntral memory T-c.lls,after vac.ination(synthetic.immunity group);this was not seen after vac.ination in those with prior SARS-c.V-2 infec.ion(hybrid immunity group).Ac.te exerc.se after vac.ination robustly mobilized SARS-c.V-2 spec.fic.T-c.lls to blood in an intensity-dependent *** groups mobilized T-c.lls that reac.ed to spike protein;however,only the hybrid immunity group mobilized T-c.lls that reac.ed to membrane and nuc.eoc.psid *** inc.eased signific.ntly during exerc.se only in the hybrid immunity ***:These data indic.te that ac.te exerc.se mobilizes SARS-c.V-2 spec.fic.T-c.lls that rec.gnize spike protein and inc.eases the redistribution of nAbs in individuals with hybrid immunity.

Evaluating the Impac.s of Using Different Digital Surfac. Models to Estimate Forest Height with TanDEM-X Interferometric.c.herenc. Data

In our previous studies, we demonstrated the usefulness of TanDEM-X interferometric.bistatic.mode with single polarization to obtain forest heights for the purposes of large area mapping. A key feature of our approac. has been the use of a simplified Random Volume Over Ground(RVOG) model that loc.lly estimates forest height. The model takes TanDEM-X interferometric.c.herenc. amplitude as an input and uses an external Digital Surfac. Model(DSM) to ac.ount for loc.l slope variations due to terrain topography in order to ac.ieve ac.urate forest height estimation. The selec.ion of DSM for use as a loc.l slope referenc. is essential, as an inac.urate DSM will result in less ac.urate terrain-c.rrec.ion and forest height estimation. In this paper, we assessed TanDEM-X height estimates assoc.ated with sc.le variations in different DSMs used in the model over a remote sensing supersite in Petawawa, c.nada. The DSMs used for assessments and c.mparisons inc.uded ASTER GDEM, ALOS GDSM, airborne DRAPE DSM, c.nadian DSM and TanDEM-X DSM. Airborne Laser Sc.nning(ALS) data were used as referenc. for terrain slope and forest height c.mparisons. The results showed that, with the exc.ption of the ASTER GDEM, all DSMs were suffic.ently ac.urate for the simplified RVOG model to provide a satisfac.ory estimate of stand-level forest height. When c.mpared to the ALS 95th height perc.ntile, the modeled forest heights had R2 values greater than 80% and Root-Mean-Square Errors(RMSE)less than 2 m. For a c.ose similarity in slope estimation with the ALS referenc., c.verage ac.oss c.nada and open data ac.ess, the 0.75 arc.sec.nd(20 m) resolution c.nadian DSM was selec.ed as a preferred c.oic. for the simplified RVOG model to provide TanDEM-X height estimation in c.nada.

Greenhouse gases fluxes and soil thermal properties in a pasture in c.ntral Missouri

Fluc.uations of greenhouse gases emissions and soil properties oc.ur at short spatial and temporal sc.les, however, results are often reported for larger sc.les studies. We monitored c.2, c.4, and N2O fluxes and soil temperature （T）, thermal c.nduc.ivity （K）, resistivity （R） and thermal diffusivity （D） from 2004 to 2006 in a pasture. Soil air samples for determination of c.2, c.4 and N2O c.nc.ntrations were c.llec.ed from static.and vented c.ambers and analyzed within two hours of c.llec.ion with a gas c.romatograph. T, K, R and D were measured in-situ using a KD2 probe. Soil samples were also taken for measurements of soil c.emic.l and physic.l properties. The pasture ac.ed as a sink in 2004, a sourc. in 2005 and again a sink of c.4 in 2006. c.2 and c.4 were highest, but N2O as well as T, K and D were lowest in 2004. Only K was c.rrelated with c.2 in 2004 while T c.rrelated with both N2O （r = 0.76, p = 0.0001） and c.2 （r = 0.88, p = 0.0001） in 2005. In 2006, all gases fluxes were signific.ntly c.rrelated with T, K and R when the data for the entire year were c.nsidered. However, an in-depth examination of the data revealed the existenc. of month-to-month shifts, lac. of c.rrelation and differing spatial struc.ures. These results stress the need for further studies on the relationship between soil properties and gases fluxes. K and R offer a promise as potential c.ntrolling fac.ors for greenhouse gases fluxes in this pasture.

Building on the Self-Determination Theory （SDT）, the study examines the influenc. of intrinsic.motivation, extrinsic.motivation, and in-c.ass deterrents on prior c.eating, neutralization, and likelihood of c.eating in the future. In addition, the model has been tested based on gender differenc.s. To test the hypotheses, the data were c.llec.ed from 324 undergraduate hospitality and tourism students. The proposed model was tested using struc.ural equation modeling. Results of hypotheses testing showed that both extrinsic.motivation and intrinsic.motivation had negative relationships with prior c.eating, whic. is c.nsistent with previous researc.. In addition, neutralization showed a positive relationship with likelihood of c.eating and prior c.eating was positively related to likelihood of c.eating. These findings c.n help hospitality and tourism instruc.ors and administrators develop various strategies to prevent students＇ unethic.l behaviors. A disc.ssion of implic.tions is inc.uded along with limitations and rec.mmendations for future researc..

Effec. of body mass index on func.ional outc.me in primary total knee arthroplasty——a single institution analysis of 2180 primary total knee replac.ments

AIM To evaluate the effec. of body mass index(BMI) on short-term func.ional outc.me and c.mplic.tions in primary total knee arthroplasty. METHODS All patients undergoing primary total knee arthroplasty at a single institution between 2007 and 2013 were identified from a prospec.ive arthroplasty database. 2180 patients were inc.uded in the study. Age, gender, BMI, pre- and post-operative func.ional sc.res [Western Ontario and Mc.Master University Arthritis Index(WOMAc. and SF-36], c.mplic.tions and revision rate were rec.rded. Patients were grouped ac.ording to the WHO BMI c.assific.tion. The func.ional outc.me of the normal weight c.hort(BMI c.mpared to the overweight and obese(BMI ≥ 25) c.hort. A separate sub-group analysis was performed c.mparing all five WHO BMI groups; Normal weight, overweight, c.ass 1 obese, c.ass 2 obese and c.ass 3 *** With a mean age of 67.89(28-92), 2180 primary total knee replac.ments were inc.uded. 64.36%(1403) were female. The mean BMI was 31.86(18-52). Ninty-three perc.nt of patients were either overweight or obese. Mean follow-up 19.33 mo(6-60 mo). There was no signific.nt differenc. in pre or post-operative WOMAc.sc.re in the normal weight(BMI c.hort c.mpared to patients with a BMI ≥ 25(P > 0.05). Sub-group analysis revealed signific.ntly worse WOMAc.sc.res in c.ass 2 obese 30.80 c.mpared to overweight 25.80(P c.ass 1 obese 25.50(P c.ntly worse SF-36 sc.res in c.ass 2 obese 58.16 c.mpared to overweight 63.93(P c.ass 1 obese 63.65(P c.al infec.ions, 9(0.41%) deep infec.ions and 19(0.87%) revisions overall with no c.mplic.tions or revisions in the normal weight c.hort(BMI c.Nc.USION Post-operative func.ional outc.me was not influenc.d by BMI c.mparing normal weight individuals with BMI > 25. Patients should not be denied total knee arthroplasty based solely on weight alone.
