We investigated the forensic efficacy of the 30 insertion/deletion(Indel)markers included in the Qiagen Investigator■DIPplex kit in 529 Pakistani individuals from five major subpopulations in Pakistan(Punjabi,Pashtun,Sindhi,Saraiki,and Baloch).In the Sindhi population,the distribution of HLD81 and HLD97 alleles deviated from Hardy-Weinberg equilibrium after Bonferroni *** combined match probability ranged from 2.0E-12(Pashtun and Baloch)to 1.0E-12(Sindhi),and the mean paternity exclusion power varied from 0.995(Punjabi,Sindhi,and Saraiki)to 0.996(Pashtun and Baloch).The high combined power of discrimination(0.99999999999997)and low combined match probability(1.7E-12)for all subpopulations studied support the utility of the 30 Indel markers for forensic identification in the studied *** allele frequencies of the Indel markers in the Pakistani subpopulations were compared with those from 18 other *** results show that the populations clustered according to *** subpopulations investigated in this work showed a close genetic relationship with others from Pakistan,as well as with South Central Asian and Middle Eastern *** results suggest that the Investigator■DIPplex kit can be useful as a supplementary tool for human identification in the five Pakistani subpopulations investigated in this study.

Transcriptome analysis based on high-throughput sequencing of a cDNA library has been widely applied to functional genomic ***,the cDNA dependence of most RNA sequencing techniques constrains their ability to detect base modifications on RNA,which is an important element for the post-transcriptional regulation of gene *** comprehensively profile the N^(6)-methyladenosine(m^(6)A)and N^(5)-methylcytosine(m5 C)modifications on RNA,direct RNA sequencing(DRS)using the latest Oxford Nanopore Technology was applied to analyze the transcriptome of six tissues in *** 94 million reads were generated,with an average length ranging from 619 nt to 1013 nt,and a total of 45,707 transcripts across 34,763 genes were *** profiles of transcripts at the isoform level were quantified among ***-wide mapping of m^(6)A and m5 C demonstrated that both modifications exhibited tissue-specific *** transcripts with m^(6)A modifications tended to be modified by m5 C,and the transcripts with modifications presented higher expression levels along with shorter poly(A)tails than transcripts without modifications,suggesting the complexity of gene expression *** Ontology analysis demonstrated that m^(6)A-and m5 C-modified transcripts were involved in central metabolic pathways related to the life cycle,with modifications on the target genes selected in a tissue-specific ***,most modified sites were located within quantitative trait loci that control important agronomic traits,highlighting the value of cloning functional *** results provide new insights into the expression regulation complexity and data resource of the transcriptome and epitranscriptome,improving our understanding of the rice genome.

Plant virus infections are known to alter host plant attractiveness and suitability for insect *** study was conducted to determine how cucumber mosaic virus (CMV)-infected chilli plants affect the fitness and settling preferences ofnonvector whitefly,Bemisia tabaci adults under dual-choice conditions with volatile organic compounds analyzed using solid phase microextraction coupled with gas chromatography-mass spectrometry (GC-MS).Results showed that the presence of CIVIV in chilli plants substantially affects the settling preferences of the ***,which preferred to settle on noninfected *** of the egg stage and the longevity and fecundity of adult *** on CMV-infected chilli plants were not markedly different from those on noninfected chilli *** contrast,the developmental time from egg to adult was significantly reduced in CMV-infected chilli plants compared to the noninfected *** results also showed that CMV-infected chilli plants released significantly more linalool and phenylacetaldehyde than noninfected ***,it was suggested that the behavioral response of *** might be modified by CMV-infected plants,which alter the release of specific headspace *** on these results,the modification of plant volatile profiles may help in enhancing the effectiveness of biological control and the protection of crop plants against ***.

Whole genome phylogeny of Gallus: introgression and data-type effects

Background: Previous phylogenetic studies that include the four recognized species of Gallus have resulted in a number of distinct topologies, with little agreement. Several factors could lead to the failure to converge on a consistent topology, including introgression, incomplete lineage sorting, different data types, or insufficient ***: We generated three novel whole genome assemblies for Gallus species, which we combined with data from the published genomes of Gallus gallus and Bambusicola thoracicus(a member of the sister genus to Gallus). To determine why previous studies have failed to converge on a single topology, we extracted large numbers of orthologous exons, introns, ultra-conserved elements, and conserved non-exonic elements from the genome assemblies. This provided more than 32 million base pairs of data that we used for concatenated maximum likelihood and multispecies coalescent analyses of ***: All of our analyses, regardless of data type, yielded a single, well-supported topology. We found some evidence for ancient introgression involving specific Gallus lineages as well as modest data type effects that had an impact on support and branch length estimates in specific analyses. However, the estimated gene tree spectra for all data types had a relatively good fit to their expectation given the multispecies ***: Overall, our data suggest that conflicts among previous studies probably reflect the use of smaller datasets(both in terms of number of sites and of loci) in those analyses. Our results demonstrate the importance of sampling large numbers of loci, each of which has a sufficient number of sites to provide robust estimates of gene trees. Low-coverage whole genome sequencing, as we did here, represents a cost-effective means to generate the very large data sets that include multiple data types that enabled us to obtain a robust estimate of Gallus phylogeny.

Background Kaposiform hemangioendothelioma (KHE) is a rare vascular tumor affecting infants and young children. Although benign, it can be associated with an aggressive locally growing tumor and/or a life-threatening Kasabach–Merritt phenomenon (KMP). To date, only reviews of limited cases have been performed. We, therefore, conducted a comprehensive literature search to collect relevant data and make recommendations for future treatment trials. Methods Review of the available literature between 1993 and 2017 revealed a total of 105 publications involving 215 patients of less than 21 years of age. To this, we added 12 from our department and 4 from the Cooperative Weichteilsarkomstudie database. Results We found that KMP was present in 79% of the infants, in 47% of the 1–5-year olds, in 43% of the 6–12-year olds, and in 10% of the 13–21-year-old patients. KMP was present in nearly all (94%) patients with retroperitoneal tumors and in all patients with extra-regional tumors. The median size of a KHE without KMP was 12 cm2 as compared to 49 cm2 when associated with a KMP. With complete (not further classifiable if R0 or R1) resection, all patients were cured. If inoperable, response regarding KMP/regression of tumor size was seen in 29/28% with steroid-, 47/39% with vincristine-, 44/43% with interferon alpha-, 65/61% with anti-platelet agents-, and in 97/100% with sirolimus-containing therapies. Conclusions Patients with progressive KHE should undergo resection whenever it is considered a safe option. If inoperable, sirolimus should be the first choice for treating KMP and reducing tumor size.
