Inva.ive hybridiza.ion a.d introgression pose a.serious threa. to the persistence of ma.y na.ive species. Understa.ding the effects of hybridiza.ion on na.ive popula.ions (e.g., fitness consequences) requires numerous species-dia.nostic loci distributed genome-wide. Here we used Ra. sequencing to discover thousa.ds of single-nucleotide polymorphisms (SNPs) tha. a.e dia.nostic between ra.nbow trout (RBT,Oncorhynchus mykiss), the world’s most widely introduced fish, a.d na.ive westslope cutthroa. trout (WCT,O. cla.kii lewisi) in the northern Rocky Mounta.ns, USa. We a.va.ced previous work tha. identified 4,914 species-dia.nostic loci by using longer sequence rea.s (100 bpvs. 60 bp) a.d a.la.ger set of individua.s (n =84). We sequenced Ra. libra.ies for individua.s from diverse sa.pling sources, including na.ive popula.ions of WCT a.d ha.chery broodstocks of WCT a.d RBT. We a.so took a.va.ta.e of a.newly relea.ed reference genome a.sembly for RBT to a.ign our Ra. loci. In tota., we discovered 16,788 puta.ively dia.nostic SNPs, 10,267 of which we ma.ped to a.chored chromosome loca.ions on the RBT genome. a.sma.l portion of previously discovered puta.ive dia.nostic loci (325 of 4,914) were no longer dia.nostic (i.e., fixed between species) ba.ed on our wider survey of non-hybridized RBT a.d WCT individua.s. Our study suggests tha. Ra. loci ma.ped to a.dra.t genome a.sembly could provide the ma.ker density required to identify genes a.d chromosoma. regions influencing selection in a.mixed popula.ions of conserva.ion concern a.d evolutiona.y interest.
