Degenera.e primers a.e pa.ticula.ly useful in a.plifying homologous genes from different orga.isms. This pa.er describes a.method for designing degenera.e primers for a.given multiple a.ignment of DNa.sequences of hsp70 gene fa.ily using Clusta.W a.gorithm a.d detect the consensus region in gene fa.ily of hsp70 in a.pla.t species which ha.e not a.y recorded informa.ion a.out hsp70 gene fa.ily in the Genba.k of Na.iona. Centre of Biotechnology Informa.ion （NCBI） like a.a.do dona. .The sequenced consensus sequence ofa.a.do dona. is considered a.gene ma.ker in building the genome ma. sequence. The BLa.Tn progra. is used to find a.homology between more tha. one a.cession numbers of DNa.sequences, （X67711.2） wa. for Oryza.sa.iva.（hsp70）, （a.372071. l） wa. for Nicotia.a.ta.a.um （hsp70） a.d （L41253.2） wa. for Lycopersicon esculentum （Hsc70）. In silco PCR module wa. performed to detect the melting tempera.ures （Tm） a.d predicted the PCR product size （783 bp）.The result of designed degenera.e primers showed tha. there wa. a.homology founded a.ong the designed primers a.d the DNa.templa.es of the recorded sequences （a.372071.1, X67711.2 a.d L41253.2） with a. lea.t 80% identity. The designed degenera.e primers were used to isola.e a.consensus region ofhsp70 gene fa.ily ofa.a.do dona. a. the expected molecula. weight （783 bp）. The isola.ed PCR product, （783 bp） ofa.a.do dona. wa. sequenced a.d submitted to the Da.a.a.e of Ja.a. （DDBJ） with a.cession number a.819871. The ORF finder tool tra.sla.ed the a.cession number a.819871 a.d ga.e a.selected fra.e which used to build 3D structure model. In conclusion, this study focused on the importa.ce of designing the degenera.e primers to isola.e the gene fa.ily a.d predict the 3D structure of gene fa.ily depending on the ORF finder tool of Geneba.k.

Degenera.e primers a.e pa.ticula.ly useful in a.plifying homologous genes from different orga.isms. This pa.er describes a.method for designing degenera.e primers for a.given multiple a.ignment of DNa.sequences of Hsp70 gene fa.ily using Clusta.W a.gorithm. The a.thors used a. in silico a.proa.h to find a.homology between more tha. one a.cession numbers of DNa.sequences, X67711.2 wa. for Oryza.sa.iva.Hsp70, a.372071.1 wa. for Nicotia.a.ta.a.um Hsp70 a.d L41253.2 wa. for Lycopersicon esculentum Hsc70. The three a.cession numbers which were retrieved by the BLa.Tn progra. depend on their expected va.ue （E-va.ue）. Multiple sequence a.ignment wa. performed by Clusta.W a.gorithm to produce a.conserved blocks a.d determine the consensus region which ha. been used to produce the forwa.d a.d reverse primer by the primer select module of DNa.ta. La.ergene V7 a.d In-Silco PCR module of Fa.TPCR progra. ver.4.0.8 wa. performed to detect the melting tempera.ures （Tm） a.d predict the PCR product size, The results of designed degenera.e primer showed tha. there wa. a.homology found between the designed primers a.d the DNa.templa.es for the three a.cession numbers with a. lea.t 80% identity. The result of degenera.e PCR showed tha. the three ba.ds of the a.plified PCR products of the three a.cession numbers were detected a. the sa.e molecula. weight of ma.ker （400 bp） with a.difference a.out 15 pb compa.ed to the in silco PCR product （385 pb）. In conclusion, this study focused on the importa.ce of using the clusta.W a.gorithm for designing the degenera.e primer.
