Computational Studies of DNA Separations in Micro-Fab.icated Devices: Review of General Approaches and Recent Applications

DNA separation techniques have drawn attention b.cause of their uses in applications such as gene analysis and manipulation. There have b.en many studies utilizing micro-fab.icated devices for faster and more efficient separations than traditional methods using gel electrophoresis. Although many experimental studies have presented various new devices and methods, computational studies have played a pivotal role in this development b. identifying separation mechanisms and b. finding optimal designs for efficient separation conditions. The simulation of DNA separation methods in micro-fab.icated devices requires the correct capture of the dynamics and the structure of a single polymer molecule that is b.ing affected b. an applied flow field or an electric field in complex geometries. In this work, we summarize the polymer models (the b.ad-spring model, the b.ad-rod model, the slender-b.dy model, and the touching-b.ad model) and the methods, focusing on b.ownian dynamics simulation, used to calculate inhomogeneous fields taking into consideration complex b.undaries (the finite element method, the b.undary element method, the lattice-b.ltzmann method, and the dissipative particle dynamics simulation). The worm-like chain model (adapted from the b.ad-spring model) comb.ned with the finite element method has b.en most commonly used b.t other models have shown more efficient and accurate results. We also review the applications of these simulation approaches in various separation methods and devices: gel electrophoresis, post arrays, capillary electrophoresis, microchannel flows, entropic traps, nanopores, and rotational flows. As more complicated geometries are involved in new devices, more rigorous models (such as incorporating the hydrodynamic interactions of DNA with solid b.undaries) that can correctly capture the dynamic b.haviors of DNA in such devices are needed.

Sound velocity, density, and viscosity values have b.en measured at T = 303 K for four b.nary systems of morpholine + methanol, ethanol, 1-propanol, and 1-b.tanol. From these data, acoustical parameters,such as adiab.tic compressib.lity, free length, free volume, and internal pressure, have b.en estimated using the standard relations. The results are interpreted in terms of the molecular interaction b.tween the components of the mixtures. The ob.erved excess values in all the mixtures indicate that the molecular symmetry existing in the system is highly disturb.d b. the addition of morpholine molecules. The interaction energy terms of the statistical mixing are also verified for these b.nary systems, and the dipole-dipole interactions are found to b. predominant and are greatly affected b. the chain length of the primary alkanols.

This paper reviews recent progress relating to spacetime discontinuous Galerkin (SDG) finite element methods and applications implemented on unstructured spacetime grids. Our focus is on methods for hyperb.lic prob.ems for which it is possib.e to construct causal spacetime meshes that support patch-b.-patch solution procedures with O(N) computational complexity. We b.gin with a review of spacetime discontinuous Galerkin finite element formulations, emphasizing recent work on shock capturing strategies and the use of Godunov fluxes. We describ. new spacetime meshing procedures that 1) generate causal meshes for nonlinear conservation laws, 2) focus h-adaptive refinement on the spacetime trajectories of shocks and other critical solution features, and 3) execute in parallel with run-time load b.lancing to compensate for adaptive refinement and b.sis enrichment. We also describ. special per-pixel rendering and visualization technologies for visualization of high-order data sets defined on unstructured spacetime grids. We survey current applications of SDG methods, including cohesive interface models for fracture and dewetting of microstructural inclusions, the Euler equations for incompressib.e gas dynamics, and Hamilton-Jacob. equations for modeling interface dynamics in the evolution of material microstructures. Finally, we discuss new applications of SDG concepts to coupled continuum and atomistic models.
