Search and Analysis of Identical Reverse Octapeptides in Unrelated Proteins

For the past few decades, intensive studies have been carried out in an attempt to under- stand how the amino acid sequences of proteins encode their three dimensional structures to perform their specific functions. In order to understand the sequence-structure relationship of proteins, sev- eral sub-sequence search studies in non-redundant sequence-structure databases have been under- taken which have given some fruitful clues. In our earlier work, we analyzed a set of 3124 non- redundant protein sequences from the Protein Data Bank （PDB） and retrieved 30 identical octapep- tides having different secondary structures. These octapeptides were characterized by using different computational procedures. This prompted us to explore the presence of octapeptides with reverse sequences and to analyze whether these octapeptides would adopt similar structures as that of their parent octapeptides. Our identical reverse octapeptide search resulted in the finding of eight octapep- tide pairs （octapeptide and reverse octapeptide） with similar secondary structure and 23 octapeptide pairs with different secondary structures. In the present work, the geometrical and biophysical char- acteristics of identical reverse octapeptides were explored and compared with unrelated octapeptide pairs by using various computational tools. We thus conclude that proteins containing identical reverse octapeptides are not very abundant and residues in the octapeptide pairs do not contribute to the stability of the protein. Furthermore, compared to unrelated octapeptides, identical reverse octapeptides do not show certain biophysical and geometrical properties.

Numerical simulation of physiologically relevant pulsatile flow of blood with shear-rate-dependent viscosity in a stenosed blood vessel

Pulsatile flow of blood in a blood vessel having time-dependent shape (diameter) is investigated numerically in order to understand some important physiological phenomena in arteries. A smooth axi-symmetric cosine shaped constriction is considered. To mimic the realistic situation as far as possible, viscosity of blood is taken to be non-uniform, a shear-thinning viscosity model is considered and a physiologically relevant pulsatile flow is introduced. Taking advantage of axi-symmetry in the proposed problem, the stream function–vorticity formulation is used to solve the governing equations for blood flow. Effect of different parameters associated with the problem on the flow pattern has been investigated and disparities from the Newtonian case are discussed in detail.

Molecular survey on zoonotic tick—borne bacteria and chlamydiae in feral pigeons(Columba livia domestica)

Objective;To determine the presence of zoonotic tick-borne bacteria in feral pigeons(Columba lixia domestica) from urban ***:Spleen samples from 84 feral pigeons,found dead with traumatic injuries in urban areas,were examined by PCR to detect DNA of Anaplasma phagocytophilum,Bartonella spp.,Borrelia burgdorferi sensu *** *** spp.,and Chlamydnphila ***:Twenty(23.8%) pigeons were infected by tick-borne agents,in particular 2(2.38%) animals resulted positive for Bartonella spp.,5(5.95%) for Coxiella burnetii.5(5.95%) for Rickettsia spp.,13(15.47%) for Borrelia burgdorferi sensu *** birds scored negative for anaplasma ***,17(20.23%) pigeons were positive for Chlamydophila *** among them 10(11.9%) for Chlamydophila psittaci,Mixed infections by two or three agents were detected in 8(9.52%) ***:Feral pigeons living in urban and periurban areas are a hazard for the human health as source of several *** obtained results confirm pigeons as reservoirs of chlamydial agents and suggest that they may be involved in the epidemiology of zoonotic tick-borne infections too.

Lipid species dependent vesicles clustering caused by alpha-synuclein as revealed by single-vesicle imaging with total internal reflection fluorescence microscopy

Single-molecule methods have been applied to study the mechanisms of many biophysical systems that occur on the nanometer scale. To probe the dynamics of such systems including vesicle docking, tethering, fusion, trafficking, protein-membrane interactions, etc., and to obtain reproducible experimental data; proper methodology and framework are crucial. Here, we address this need by developing a protocol for immobilization of vesicles composed of synthetic lipids and measurement using total internal reflection fluorescence(TIRF) microscopy. Furthermore, we demonstrate applications including vesicle clustering mediated by proteins such as alpha-Synuclein(αSyn) and the influence of external ions by using TIRF microscopy. Moreover, we use this method to quantify the dependence of lipid composition and charge on vesicle clustering mediated by αSyn which is based on the methods previously reported.

Cooperative Sensor Anomaly Detection Using Global Information

Sensor networks are deployed in many application areas nowadays ranging from environment monitoring, industrial monitoring, and agriculture monitoring to military battlefield sensing. The accuracy of sensor readings is without a doubt one of the most important measures to evaluate the quality of a sensor and its network. Therefore, this work is motivated to propose approaches that can detect and repair erroneous （i.e., dirty） data caused by inevitable system problems involving various hardware and software components of sensor networks. As information about a single event of interest in a sensor network is usually reflected in multiple measurement points, the inconsistency among multiple sensor measurements serves as an indicator for data quality problem. The focus of this paper is thus to study methods that can effectively detect and identify erroneous data among inconsistent observations based on the inherent structure of various sensor measurement series from a group of sensors. Particularly, we present three models to characterize the inherent data structures among sensor measurement traces and then apply these models individually to guide the error detection of a sensor network. First, we propose a multivariate Gaussian model which explores the correlated data changes of a group of sensors. Second, we present a Principal Component Analysis （PCA） model which captures the sparse geometric relationship among sensors in a network. The PCA model is motivated by the fact that not all sensor networks have clustered sensor deployment and clear data correlation structure. Further, if the sensor data show non-linear characteristic, a traditional PCA model can not capture the data attributes properly. Therefore, we propose a third model which utilizes kernel functions to map the original data into a high dimensional feature space and then apply PCA model on the mapped linearized data. Effects of Organic Amendments on Soil Physical Attributes and Aggregate-Associated Phosphorus Under Long-Term Rice-Wheat Cropping

The quantification of phosphorus(P) in bulk soil and P distribution in different size fractions of water-stable aggregates(WSAs)are important for assessing potential P loss through runoff. We evaluated available and total P distribution within WSAs of a sitty clay to clay soil in a long-term fertility experiment of a rice-wheat cropping system in India. Surface soil samples were collected from seven plots amended with NPK fertilizers in combination with or without organic amendments, farmyard manure(FYM), green manure(GM), and paddy straw(PS). The plot with no NPK fertilizers or organic amendments was set as a control. The soil samples were separated by wet sieving into four soil aggregate size fractions: large macroaggregates(> 2.0 mm), small macroaggregates(0.25–2.0 mm), fine microaggregates(0.05–0.25 mm), and a silt + clay-sized fraction( small macroaggregates > fine microaggregates> large macroaggregates. Within a size class, aggregate-associated available and total P contents in the organically amended soil were in the following order: FYM > PS ≥ GM. The available P content of the microaggregates( 0.25 mm), and the total P content of the microaggregates was 4-to 5-times higher than that of the macroaggregates. Chemotherapy in non-small cell lung cancer: opportunities for advancement

Locally advanced non-small cell lung cancer(NSCLC) continues to be a challenging disease to treat. With high rates of both local and distant failures, there is signiicant interest in inding more biologically active chemotherapy regimens that can contribute to reduce both failures. The phase III PROCLAIM trial, recently published in the Journal of Clinical Oncology entitled "PROCLAIM: randomized phase III trial of pemetrexed–cisplatin or etoposide–cisplatin plus thoracic radiation therapy followed by consolidation chemotherapy in locally advanced nonsquamous non-small-cell lung cancer", compared two diferent chemotherapy regimens given concurrently with radiotherapy in patients with stage III non-squamous lung cancer: pemetrexed plus cisplatin versus cisplatin plus etoposide. Both groups received consolidation chemotherapy. After enrolling 598 of planned 600 patients, the study was stopped early due to futility as no diference was seen in the primary end-point of overall survival. Since PROCLAIM was designed as a superiority trial, these results suggest that pemetrexed regimens do not ofer a clinical advantage over standard cisplatin plus etoposide. There are some subpopulations who might still beneit from pemetrexed, especially if clinicians are concerned about myelosuppression-related adverse events. Future trials are needed to investigate novel biologic agents and irradiation techniques that can result in more durable local and distant disease control in locally advanced NSCLC.
