Unveiling an ancient whole-genome duplication event in Stentor,the model unicellular eukaryotes

Whole-genome duplication(WGD) events are widespread across eukaryotes and have played a significant role in moulding the genetic architectures of diverse organisms. In the present study, the newly sequenced genome of a giant ciliated protist, Stentor roeselii, provides an opportunity for the analysis of the collinearity and retention of reciprocal best-hit genes between two Stentor species. As a main result, we have unveiled a previously undetected ancient WGD event shaping the genome of its congener, Stentor coeruleus, a model protist used in cytological and evolutionary studies. Genomes of two congeners, S. coeruleus and S. roeselii, are compared and analyzed, revealing that:(i)the former exhibits a much higher retention rate of colinear-gene pairs(28%) than does S. roeselii, and in S. coeruleus, 75% of genes that have a RBH hit in S. roeselii, have paralogs with high amino-acid identity, consistent with a WGD event in the lineage leading to S. coeruleus;(ii) the S. roeselii genome possesses extremely short intergenic regions, implying that the lengths of intergenic regions are under strong selection;(iii) the unique characteristics of introns may have been shaped in the common ancestor of heterotrichs;(iv) gene families that play a role in activities of multiple protein kinases and voltage-gated ion channels expanded rapidly in the ancestor of both taxa, possibly relating to the remarkable regenerative ability in Stentor. This study offers new insights into the evolutionary dynamics of ciliate genomes,with implications for understanding of the processes underlying the evolution of genomic complexity.

A Comparative Analysis of Quantitative Metrics of Root Architecture

High throughput phenotyping is important to bridge the gap between genotype and *** methods used to describe the phenotype therefore should be robust to measurement errors,relatively stable over time,and most importantly,provide a reliable estimate of elementary phenotypic *** this study,we use functional-structural modeling to evaluate quantitative phenotypic metrics used to describe root architecture to determine how they fit these *** results show that phenes such as root number,root diameter,and lateral root branching density are stable,reliable measures and are not affected by imaging method or *** aggregating multiple phenes such as total length,total volume,convex hull volume,and bushiness index estimate different subsets of the constituent phenes;they however do not provide any information regarding the underlying phene *** of phene aggregates are not unique representations of underlying constituent phenes:multiple phenotypes having phenes in different states could have similar aggregate *** growth angle is an important phene which is susceptible to measurement errors when 2D projection methods are *** that aggregate phenes which are complex functions of root growth angle and other phenes are also subject to measurement errors when 2D projection methods are *** results support the hypothesis that estimates of phenes are more useful than metrics aggregating multiple phenes for phenotyping root *** propose that these concepts are broadly applicable in phenotyping and phenomics.

Sex determination(SD)involves mechanisms that determine whether an individual will develop into a male,female,or in rare cases,*** harbor extremely diverse SD systems,including hermaphroditism,environmental sex determination(ESD),genetic sex determination(GSD),and cytoplasmic sex determination(e.g.,Wolbachia controlled SD systems).Such diversity lays the groundwork for researching the evolution of SD in crustaceans,i.e.,transitions among different SD ***,most previous research has focused on understanding the mechanism of SD within a sin-gle lineage or species,overlooking the transition across different SD *** help bridge this gap,we summarize the understanding of SD in various clades of crustaceans,and discuss how different SD systems might evolve from one ***,we review the genetic basis for transitions between different SD systems(i.e.,Dmrt genes)and propose the microcrustacean Daphnia(clade Branchiopoda)as a model to study the transition from ESD to GSD.

Mutation is a primary source of genetic variation that is used to power *** studies,however,have shown that most mutations are deleterious and,as a result,extremely low mutation rates might be benefcial for *** a mutation accumulation experiment,an unbiased method for mutation study,we found an extremely low base-substitution mutation rate of 5.94×10^(-11) per nucleotide site per cell division(95%Poisson confdence intervals:4.65×10^(-11),7.48×10^(-11))and indel mutation rate of 8.25×10^(-12) per site per cell division(95%confdence intervals:3.96×10^(-12),1.52×10^(-11))in the bacterium Photorhabdus luminescens *** mutations are strongly A/T-biased with a mutation bias of 10.28 in the A/T *** has been hypothesized that the ability for selection to lower mutation rates is inversely proportional to the efective population size(drift-barrier hypothesis)and we found that the efective population size of this bacterium is signifcantly greater than most other *** fnding further decreases the lower-bounds of bacterial mutation rates and provides evidence that extreme levels of replication fdelity can evolve within organisms that maintain large efective population sizes.

The Chapman-Richards Distribution and its Relationship to the Generalized Beta

Background: The Chapman-Richards distribution is developed as a special case of the equilibrium solution to the McKendrick-Von Foerster equation. The Chapman-Richards distribution incorporates the vital rate assumptions of the Chapman-Richards growth function, constant mortality and recruitment into the mathematical form of the distribution. Therefore, unlike 'assumed' distribution models, it is intrinsically linked with the underlying vital rates for the forest area under consideration. Methods: It is shown that the Chapman-Richards distribution can be recast as a subset of the generalized beta distribution of the first kind, a rich family of assumed probability distribution models with known properties. These known properties for the generalized beta are then immediately available for the Chapman-Richards distribution, such as the form of the compatible basal area-size distribution. A simple two-stage procedure is proposed for the estimation of the model parameters and simulation experiments are conducted to validate the procedure for four different possible distribution shapes. Results: The simulations explore the efficacy of the two-stage estimation procedure;these cover the estimation of the growth equation and mortality-recruitment derives from the equilibrium assumption. The parameter estimates are shown to depend on both the sample size and the amount of noise imparted to the synthetic measurements. The results vary somewhat by distribution shape, with the smaller, noisier samples providing less reliable estimates of the vital rates and final distribution forms. Conclusions: The Chapman-Richards distribution in its original form, or recast as a generalized beta form, presents a potentially useful model integrating vital rates and stand diameters into a flexible family of resultant distributions shapes. The data requirements are modest, and parameter estimation is straightforward provided the minimal recommended sample sizes are obtained.

Combined influence of basal media and fibroblast growth factor on the expansion and differentiation capabilities of adipose-derived stem cells

Background: Interest in adipose-derived stem cells (ASCs) has increased in recent years due to their multi-linagedifferentiation capabilities. While much work has been done to optimize the differentiation media, few studies havefocused on examining the influence of different expansion media on cell behavior. In this study, three basal media(low glucose Dulbecco’s modified Eagle’s medium (DMEM), high glucose DMEM and DMEM-F12) supplementedwith or without fibroblast growth factor 2 (FGF) were examined to assess their suitability for expanding ***: Flow cytometry, colony-forming unit assays (CFU-Fs) and differentiation assays were utilized to study cellbehavior. High glucose media CFU-Fs produced fewest colonies while the addition of FGF increased colony *** passage 2, the majority of cells were positive for CD44, 45, 73, 90 and 105 and negative for CD14, 31 and 45,indicating a mesenchymal phenotype. A sub-population of CD34 positive cells was present among passage 2 cells;however, by passage 4 the cells were negative for CD34. FGF has a negative effective on passage 4 ASC adipogenesisand high glucose media plus FGF-enhanced osteogenic capacity of passage 4 ASCs. FGF supplemented basal mediawere most suitable for chondrogenesis. High glucose media plus FGF appeared to be the most beneficial for primingASCs to induce a keratocyte ***: These findings demonstrate the reciprocal effect FGF and basal media have on ASCs. This research hasimplications for those interested regenerating bone, cartilage, cornea or adipose tissues.

Effect of tetrandrine on cellular electrophysiology and calcium uptake of myocardium in guinea pigs and dogs

Objective To study the effects of tetrandrine, a Chinese herbal medicine, on the action potential (AP),contraction as well as sarcoplasmic reticulum (SR) calcium uptake of myocardium in guinea-pigs and *** Changes in AP, dV/dt, peak tension (PT) and dT/dt of myocardial cells were studied using the technique of glass electrode. Changes of the calcium uptake rate by sarcoplasmic reticulum and release of inorganic phosphate from sarcoplasmic reticulum were assessed with biochemical *** Tetrandrine exerts a concentration-dependent and frequency-dependent negative inotropic effect and shortens action potential duration. Tetrandrine depresses both dT(E)/dt and dT(L)/dt as well as the tension of myocardium, and reduces dV/dt and amplitude only in the slow action potential, thus implying that tetrandrine blocks the slow calcium channel. In addition, compared with thapsigargin, a specific inhibitor of Ca2+-ATPase on SR, tetrandrine more apparently suppresses the contraction of the *** Tetrandrine is a wide-range calcium antagonist of plant origin. Not only it blocks the voltageoperated calcium channels as other authors reported, but also may play an important role in affecting the function of Ca2+ -ATPase and calcium release channels on SR. From this study, we also suggest that the calcium channel appears to be more critical than SR for the contraction of my ocardium.
