Enzyme annotation for orphan reactions and its applications in biomanufacturing

There are lots of biochemical reactions in the biosynthetic pathway without associated enzymes.Reactions predicted by retro-biosynthetic tools are not assigned gene sequences.Besides,non-natural reactions designed with novel functions also lack suitable enzymes.All these reactions can be categorized as orphan reactions.The absence of protein-encoding genes in these orphan reactions limits their direct experimental implementation.Computational tools have been developed to find candidate enzymes for these orphan reactions.Herein,we discuss recent advances in these computational tools,including reaction similarity-based methods for calculating the substructural similarity between orphan reactions and known enzymatic reactions;sequence-based tools combine metabolic knowledge base and phenotypic information with genomic,transcriptomic,and metabolomic data to mine appropriate enzymes for orphan reactions;and approaches based on the creation of enzyme variants for orphan reactions as enzyme engineering modifications and de novo design of enzymes.We believe that our review will greatly facilitate the design of microbial cell factories and contribute to the development of the biomanufacturing field.

Severe acute respiratory syndrome coronavirus 2(SARSCoV-2)infection has been extensively shown to cause many neurological sequelae,and cognitive deficits(known as“brain fog”)may particularly and widely occur even in individuals with mild symptoms[1].Peripheral hyperinflammation as well as central nervous system(CNS)local immune responses may synergistically contribute to brain autoimmune injury.In addition to the direct neuroinvasion of SARS-CoV-2 and nonimmune effects such as severe systemic hypoxemia and vascular thrombosis,the central mechanism by which SARSCoV-2 accelerates cognitive-related symptoms may be related to immune effects[2].However,the precise neuroinflammatory mechanisms of SARS-CoV-2 infection have not been fully established.Fernández-Casta-da et al.[3]provided direct evidence and unique insights into the potential mechanism of cognitive impairment in mild respiratory coronavirus disease 2019(COVID-19)cases.

Shock is the clinical manifestation of acute circulatory failure,which results in inadequate utilization of cellular oxygen.It is a common condition with high mortality rates in intensive care units.The intravenous administration of Shenfu Injection(SFI)may attenuate inflammation,regulate hemodynamics and oxygen metabolism;inhibit ischemia-reperfusion responses;and have adaptogenic and antiapoptotic effects.In this review,we have discussed the clinical applications and antishock pharmacological effects of SFI.Further in-depth and large-scale multicenter clinical studies are warranted to determine the therapeutic effects of SFI on shock.

The acceleration of LMXB 4U 1820-30 derived from its orbital-period derivative P_(b)was supposed to be the evidence for an Intermediate-mass black hole(IMBH)in the Galactic globular cluster(GC)NGC 6624.However,we find that the anomalous P_(b)is mainly due to the gravitational wave emission,rather than the acceleration in cluster potential.Using the standard structure models of GCs,we simulate acceleration distributions for pulsars in the central region of the cluster.By fitting the acceleration of J1823-3021 A with the simulated distribution profiles(maximum values),it is suggested that an IMBH with mass M■950_(-350)^(+550)M_(⊙) may reside in the cluster center.We further show that the second period derivative P of J1823-3021 A is probably due to the gravitational perturbation of a nearby star.

Increasing volumes of of non-traditional stable isotope data have brought new opportunities to gain important insights into geochemical and planetary processes.However,there is a worrysome trend that the isotopic data are interpreted in a fashion that its statistical approaches are chosen subjectively.This communication summarizes the rules regarding calculating the mean,standard deviation and relative standard deviation of a population,as well as error propagation and significant digits.These rules should be used when reporting geochemical data,especially for isotope ratios.Using two examples,I show that statistics matters in isotopic data interpretation.

The stability of platform structure is the paramount guarantee of the safe operation of the offshore floating wind turbine. The NREL 5MW floating wind turbine is established based on the OC3-Hywind Spar Buoy platform with the supplement of helical strakes for the purpose to analyze the impact of helical strakes on the dynamic response of the floating wind turbine Spar platform. The dynamic response of floating wind turbine Spar platform under wind, wave and current loading from the impact of number, height and pitch ratio of the helical strakes is analysed by the radiation and diffraction theory, the finite element method and orthogonal design method. The result reveals that the helical strakes can effectively inhibit the dynamic response of the platform but enlarge the wave exciting force; the best parameter combination is two pieces of helical strakes with the height of 15%D （D is the diameter of the platform） and the pitch ratio of 5; the height of the helical strake and its pitch ratio have significant influence on pitch response.

High-precision seismic imaging is the core task of seismic exploration,guaranteeing the accuracy of geophysical and geological interpretation.With the development of seismic exploration,the targets become more and more complex.Imaging on complex media such as subsalt,small-scale,steeply dipping and surface topography structures brings a great challenge to imaging techniques.Therefore,the seismic imaging methods range from stacking-to migration-to inversion-based imaging,and the imaging accuracy is becoming increasingly high.This review paper includes:summarizing the development of the seismic imaging;overviewing the principles of three typical imaging methods,including common reflection surface(CRS)stack,migration-based Gaussian-beam migration(GBM)and reverse-time migration(RTM),and inversion-based least-squares reverse-time migration(LSRTM);analyzing the imaging capability of GBM,RTM and LSRTM to the special structures on three typical models and a land data set;outlooking the future perspectives of imaging methods.The main challenge of seismic imaging is to produce high-precision images for low-quality data,extremely deep reservoirs,and dual-complex structures.

In this article,the problem of event-triggered adaptive fuzzy finite time control of nonstrict feedback fractional order nonlinear systems is investigated.By using the property of fuzzy basis function,the obstacle caused by algebraic loop problems is successfully circumvented.Moreover,a new adaptive event-triggered scheme is designed under the unified framework of backstepping control method,which can largely reduce the amount of communications.The stability of the closed-loop system is ensured through fractional Lyapunov stability analysis.Finally,the effectiveness of the proposed scheme is verified by simulation examples.
