Exploring geometry of genome space via Grassmann manifolds

It is important to understand the geometry of genome space in *** transforming genome sequences into frequency matrices of the chaos game representation(FCGR),we regard a genome sequence as a point in a suitable Grassmann manifold by analyzing the column space of the corresponding *** assess the sequence similarity,we employ the generalized Grassmannian distance,an intrinsic geometric distance that differs from the traditional Euclidean distance used in the classical k-mer frequency-based *** this method,we constructed phylogenetic trees for various genome datasets,including influenza A virus hemagglutinin gene,Orthocoronavirinae genome,and SARS-CoV-2 complete genome *** comparative analysis with multiple sequence alignment and alignment-free methods for large-scale sequences revealed that our method,which employs the subspace distance between the column spaces of different FCGRs(FCGR-SD),outperformed its competitors in terms of both speed and *** addition,we used low-dimensional visualization of the SARS-CoV-2 genome sequences and spike protein nucleotide sequences with our methods,resulting in some intriguing *** not only propose a novel and efficient algorithm for comparing genome sequences but also demonstrate that genome data have some intrinsic manifold structures,providing a new geometric perspective for molecular biology studies.

Quasi-coherent micro-instabilities is one of the key topics of magnetic confinement fusion. this work focuses on the quasi-coherent spectra of ion temperature gradient(ItG) and trapped-electron-mode instabilities using newly developed far-forward collective scattering measurements within ohmic plasmas in the j-tEXt *** ItG mode is characterized by frequencies ranging from 30 to 100 k Hz and wavenumbers(k_(θρs)) less than 0.3. Beyond a critical plasma density threshold, the ItG mode undergoes a bifurcation, which is marked by a reduction in frequency and an enhancement in amplitude. Concurrently, enhancements in ion energy loss and degradation in confinement are observed. this ground-breaking discovery represents the first instance of direct experimental evidence that establishes a clear link between ItG instability and ion thermal transport.

Metabolic syndrome and the urinary microbiome of patients undergoing percutaneous nephrolithotomy

Objective:to identify possible stone-promoting microbes,we compared the profiles of microbes grown from stones of patients with and without metabolic syndrome(MetS).the association between MetS and urinary stone disease is well established,but the exact pathophysiologic relationship remains *** evidence suggests urinary tract dysbiosis may lead to increased nephrolithiasis ***:At the time of percutaneous nephrolithotomy,bladder urine and stone fragments were collected from patients with and without *** sample types were subjected to expanded quantitative urine culture(EQUC)and 16 S ribosomal RNA gene ***:Fifty-seven patients included 12 controls(21.1%)and 45 MetS patients(78.9%).Both cohorts were similar with respect to demographics and non-MetS *** controls had uric acid stone *** EQUC,bacteria were detected more frequently in MetS stones(42.2%)compared to controls(8.3%)(p=0.041).Bacteria also were more abundant in stones of MetS patients compared to *** validate our EQUC results,we performed 16 S ribosomal RNA gene *** 12/16(75.0%)sequence-positive stones,EQUC reliably isolated at least one species of the sequenced *** were detected in both“infectious”and“non-infectious”stone ***:Bacteria are more common and more abundant in MetS stones than control *** findings support a role for bacteria in urinary stone disease for patients with MetS regardless of stone composition.

the study of the propagation of infectious diseases in urban centers finds a close connection with their population's social characteristics and *** work performs a spatial analysis of dengue cases in urban centers based on the basic reproduction numbers,R0,and incidence by planning areas(PAs),as well as their correlations with the Human Development Index(HDI)and the number of *** analyzed dengue epidemics in 2002 at two Brazilian urban centers,Belo Horizonte(BH)and Rio de janeiro(Rj),using PAs as spatial *** results reveal heterogeneous spatial scenarios for both cities,with very weak correlations between R0 and both the number of trips and the HDI;in BH,the values of R0 show a less spatial heterogeneous pattern than in *** BH,there are moderate correlations between incidence and both the number of trips and the HDI;meanwhile,they weakly correlate for ***,the absence of strong correlations between the considered measures indicates that the transmission process should be treated considering the city as a whole.

Rapid Green Synthesis of Silver Nanoparticles by Reishi and their Antibacterial Activity and Mechanisms

Nanotechnology is a rapidly growing field in biomedical engineering with references to efficiency, safety, and cost-effective approaches. Herein, the objective of this study was to examine an innovative approach to rapidly synthesis silver nanoparticles from an aqueous extract of medicinal mushroom Ganoderma lucidum (also known as reishi). the structural and dimensional dispersion of the biosynthesized silver nanoparticles from reishi was confirmed by UV-Vis spectrophotometer (UV-Vis) and Scanning Electron Microscopy (SEM) analysis. Additionally, the biosynthesized silver nanoparticles from resihi were used to explore their potential antimicrobial activity against Staphylococcus aureus and Micrococcus luteus and Escherichia coli and Klebsiella pneumoniae. the results from this study revealed that the silver nanoparticles mediated by reishi adopted a spherical shape morphology with sizes, less than 100 nm and revealed strong absorption plasmon band at 440 nm. Furthermore, the biosynthesized silver nanoparticles from reishi exhibited antibacterial activity against the tested S. aureus and M. luteus and E. coli and K. pneumoniae by altering their morphology which signifies their biomedical potential.

Eco-toxicity and health risk assessment of polycyclic aromatic hydrocarbons in surface sediments of Burullus Lake in Egypt

Polycyclic aromatic hydrocarbons(PAHs)are ubiquitous environmental contaminants of growing concern due to their potential ecological and human health *** study presents a comprehensive assessment of PAHs contamination in the surface sediments of Burullus Lake,a vital and second largest delta lake in *** aim was to evaluate the eco-toxicity and potential health risks associated with the presence of these *** seven sediment samples were collected from various drains in the southern part of Burullus *** extraction method was employed to extract PAHs(16PAHs)from the sediment ***,target compounds were located using *** results showed that samples contained PAHs levels ranging from 0.038×10^(-6)to 0.459×10^(-6),which is considered heavily polluted by the European standard for PAHs ***,there was no apparent source of PAHs in the ElKhashah drain or the Brinbal Canal,as HPLC found none of the *** most prevalent compound in sediment samples along the study area was *** diagnostic indices in the present study indicated that the hydrocarbons in the region originated from pyrolytic and man-made sources along the drains of Burullus *** principal component analysis(PCA)and diagnostic ratios revealed that coal combustion and pyrolytic sources were responsible for the PAHs contamination in the surface *** non-carcinogenic risk(HI),which is the product of the HQs for the adult and child populations,respectively,was *** values under 1,therefore,demonstrated that they had no carcinogenic effects on human *** and MEQs in the sediments of Burullus Lake do not have a cancer-causing impact on *** the safety of nearby wildlife,aquatic life,and people,all activities that raise petroleum hydrocarbon levels in Burullus Lake must be adequately regulated and *** to the ecological risk assessment,there is little chance that PAHs will be found

Numerous scientific fields are facing a replication crisis,where the results of a study often cannot be replicated when a new study uses independent *** issue has been particularly emphasized in psychology,health,and medicine,as incorrect results in these fields could have serious consequences,where lives might be at *** other fields have also highlighted significant replication problems,the Earth Sciences seem to be an *** paucity of Earth Science research aimed at understanding the replication crisis prompted this ***,this work aims to fill that gap by seeking to replicate geological results involving various types of *** identify and discuss 11 key variables for replicating U-Pb age distributions:independent data,global sampling,proxy data,data quality,disproportionate non-random sampling,stratigraphic bias,potential filtering bias,accuracy and precision,correlating time-series segments,testing assumptions and divergent analytical methods,and analytical *** while this work primarily focuses on U-Pb age distributions,most of these factors(or variations of them)also apply to other geoscience ***,some of the discussions involve time-series consisting ofεHf,δ18O-zircon,14C,10Be,marineδ13C,and marineδ*** then provide specific recommendations for minimizing adverse effects related to these factors,and in the process enhancing prospects for replicating geological results.

Underground hydrogen storage is critical for renewable energy integration and *** aquifers and depleted oil and gas reservoirs represent viable large-scale hydrogen storage solutions due to their capacity and *** paper provides a comparative analysis of the current status of hydrogen storage in various ***,it assesses the geological compatibility,capacity,and security of these storage environments with minimal leakage and *** in-depth analysis was also conducted on the economic and environmental issues that impact the hydrogen *** addition,the capacity of these structures was also clarified,and it is similar to storing carbon dioxide,except for the cushion gas that is injected with hydrogen to provide pressure when withdrawing from the store to increase *** research also discusses the pros and cons of hydrogen storage in saline aquifers and depleted oil and gas *** include numerous storage sites,compatibility with existing infrastructure,and the possibility to repurpose declining oil and gas ***,it was identified that depleted gas reservoirs are better for hydrogen gas storage than depleted oil reservoirs because hydrogen gas may interact with the *** saline aquifers rank third because of uncertainty,limited capacity,construction and injection *** properties that affect the hydrogen injection process were also discussed in terms of solid,fluid,and solid-fluid *** all structures,successful implementation requires characterizing sites,monitoring and managing risks,and designing efficient storage *** findings expand hydrogen storage technology and enable a renewable energy-based energy system.
