Conservation genomics of the critically endangered Chinese pangolin

The Chinese pangolin(Manis pentadactyla, MP) has been extensively exploited and is now on the brink of extinction, but its population structure, evolutionary history, and adaptive potential are unclear. Here, we analyzed 94 genomes from three subspecies of the Chinese pangolin and identified three distinct genetic clusters(MPA, MPB, and MPC), with MPB further divided into MPB1 and MPB2 subpopulations. The divergence of these populations was driven by past climate change. For MPB2 and MPC, recent human activities have caused dramatic population decline and small population size as well as increased inbreeding, but not decrease in genomic variation and increase in genetic load probably due to strong gene flow; therefore, it is crucial to strengthen in situ habitat management for these two populations. By contrast, although human activities have a milder impact on MPA, it is at high risk of extinction due to long-term contraction and isolation, and genetic rescue is urgently needed. MPB1 exhibited a relatively healthy population status and can potentially serve as a source population. Overall, our findings provide novel insights into the conservation of the Chinese pangolin and biogeography of the mammals of eastern Asia.

Appraising the potential of calcium sulfoaluminate cement-based grouts in simulated permafrost environments

The aim of this study is to appraise the potential of calcium sulfoaluminate(CSA)cement-based grouts in simulated permafrost environments.The hydration and performance of CSA cement-based grouts cured in cold environments(10,0,and−10℃)are investigated using a combination of tests,including temperature recording,X-ray diffraction(XRD)tests,thermogravimetric analysis(TGA),and unconfined compressive strength(UCS)tests.The recorded temperature shows a rapid increase in temperature at the early stage in all the samples.Meanwhile,results of the TGA and XRD tests show the generation of a significant quantity of hydration products,which indicates the rapid hydration of CSA cement-based grouts at the early stage at low temperatures.Consequently,the CSA cement-based grouts exhibit remarkably high early strength.The UCS values of the samples cured for 2 h at−10,0,and 10℃ are 6.5,12.0,and 12.3 MPa,respectively.The UCS of the grouts cured at−10,0,and 10℃ increases continuously with age and ultimately reached 14.9,19.0,and 30.6 MPa at 28 d,respectively.The findings show that the strength of grouts fabricated using CSA cement can develop rapidly in cold environments,thus rendering them promising for permafrost applications.

Global patterns of phylogenetic diversity and transmission of bat coronavirus

Bats are reservoirs for multiple coronaviruses(Co Vs).However,the phylogenetic diversity and transmission of global bat-borne Co Vs remain poorly understood.Here,we performed a Bayesian phylogeographic analysis based on 3,594 bat Co V Rd Rp gene sequences to study the phylogenetic diversity and transmission of bat-borne Co Vs and the underlying driving factors.We found that host-switching events occurred more frequently forα-Co Vs than forβ-Co Vs,and the latter was highly constrained by bat phylogeny.Bat species in the families Molossidae,Rhinolophidae,Miniopteridae,and Vespertilionidae had larger contributions to the cross-species transmission of bat Co Vs.Regions of eastern and southern Africa,southern South America,Western Europe,and Southeast Asia were more frequently involved in cross-region transmission events of bat Co Vs than other regions.Phylogenetic and geographic distances were the most important factors limiting Co V transmission.Bat taxa and global geographic hotspots associated with bat Co V phylogenetic diversity were identified,and bat species richness,mean annual temperature,global agricultural cropland,and human population density were strongly correlated with the phylogenetic diversity of bat Co Vs.These findings provide insight into bat Co Vevolution and ecological transmission among bat taxa.The identified hotspots of bat Co V evolution and transmission will guide early warnings of bat-borne Co V zoonotic diseases.

A machine learning model to predict unconfined compressive strength of alkali-activated slag-based cemented paste backfill

The unconfined compressive strength(UCS)of alkali-activated slag(AAS)-based cemented paste backfill(CPB)is influenced by multiple design parameters.However,the experimental methods are limited to understanding the relationships between a single design parameter and the UCS,independently of each other.Although machine learning(ML)methods have proven efficient in understanding relationships between multiple parameters and the UCS of ordinary Portland cement(OPC)-based CPB,there is a lack of ML research on AAS-based CPB.In this study,two ensemble ML methods,comprising gradient boosting regression(GBR)and random forest(RF),were built on a dataset collected from literature alongside two other single ML methods,support vector regression(SVR)and artificial neural network(ANN).The results revealed that the ensemble learning methods outperformed the single learning methods in predicting the UCS of AAS-based CPB.Relative importance analysis based on the bestperforming model(GBR)indicated that curing time and water-to-binder ratio were the most critical input parameters in the model.Finally,the GBR model with the highest accuracy was proposed for the UCS predictions of AAS-based CPB.

Metabolism is the basis for sustaining life and essential to the adaptive evolution of organisms.With the development of high-throughput sequencing technology,genetic mechanisms of adaptive evolution,including metabolic adaptation,have been extensively resolved by omics approaches,but a deep understanding of genetic and epigenetic metabolic adaptation is still lacking.Exploring metabolic adaptations from genetic and epigenetic perspectives in wild vertebrates is vital to understanding species evolution,especially for the early stages of adaptative evolution.Herein,we summarize the advances in our understanding of metabolic adaptations via omics approaches in wild vertebrates based on three types of cases:extreme environment,periodically changing environment,and changes of species characteristics.We conclude that the understanding of the formation of metabolic adaptations at the genetic level alone can well identify the adaptive genetic variation that has developed during evolution,but cannot resolve the potential impact of metabolic adaptations on the adaptative evolution in the future.Thus,it seems imperative to include epigenomics and metabolomics in the study of adaptation,and that in the future genomic and epigenetic data should be integrated to understand the formation of metabolic adaptation of wild vertebrate organisms.

Extending blending proportions of ordinary Portland cement and calcium sulfoaluminate cement blends:Its effects on setting,workability,and strength development

This study extended blending proportion range of ordinary Portland cement(OPC)and calcium sulfoaluminate(CSA)cement blends,and investigated effects of proportions on setting time,workability,and strength development of OPC-CSA blend-based mixtures.Thermogravimetric analysis(TGA)and X-ray diffraction(XRD)were conducted to help understand the performance of OPC-CSA blend-based mixtures.The setting time of the OPC-CSA blends was extended,and the workability was improved with increase of OPC content.Although the early-age strength decreased with increase of OPC content,the strength development was still very fast when the OPC content was lower than 60%due to the rapid formation and accumulation of ettringite.At 2 h,the OPC-CSA blend-based mortars with OPC contents of 0%,20%,40%,and 60%achieved the unconfined compressive strength(UCS)of 17.5,13.9,9.6,and 5.0 MPa,respectively.The OPC content had a negligible influence on long-term strength.At 90 d,the average UCS of the OPC-CSA blend-based mortars was 39.2±1.7 MPa.

Conservation metagenomics: a new branch of conservation biology

Multifaceted approaches are required to monitor wildlife populations and improve conservation efforts. In the last decade,increasing evidence suggests that metagenomic analysis offers valuable perspectives and tools for identifying microbial communities and functions. It has become clear that gut microbiome plays a critical role in health, nutrition, and physiology of wildlife, including numerous endangered animals in the wild and in captivity. In this review, we first introduce the human microbiome and metagenomics, highlighting the importance of microbiome for host fitness. Then, for the first time, we propose the concept of conservation metagenomics, an emerging subdiscipline of conservation biology, which aims to understand the roles of the microbiota in evolution and conservation of endangered animals. We define what conservation metagenomics is along with current approaches, main scientific issues and significant implications in the study of host evolution, physiology,nutrition, ecology and conservation. We also discuss future research directions of conservation metagenomics. Although there is still a long way to go, conservation metagenomics has already shown a significant potential for improving the conservation and management of wildlife.

Diet drives convergent evolution of gut microbiomes in bamboo-eating species

Gut microbiota plays a critical role in host physiology and health.The coevolution between the host and its gut microbes facilitates animal adaptation to its specific ecological niche.Multiple factors such as host diet and phylogeny modulate the structure and function of gut microbiota.However,the relative contribution of each factor in shaping the structure of gut microbiota remains unclear.The giant(Ailuropoda melanoleuca)and red(Ailurus styani)pandas belong to different families of order Carnivora.They have evolved as obligate bamboo-feeders and can be used as a model system for studying the gut microbiome convergent evolution.Here,we compare the structure and function of gut microbiota of the two pandas with their carnivorous relatives using 16S rRNA and metagenome sequencing.We found that both panda species share more similarities in their gut microbiota structure with each other than each species shares with its carnivorous relatives.This indicates that the specialized herbivorous diet rather than host phylogeny is the dominant driver of gut microbiome convergence within Arctoidea.Metagenomic analysis revealed that the symbiotic gut microbiota of both pandas possesses a high level of starch and sucrose metabolism and vitamin B12 biosynthesis.These findings suggest a diet-driven convergence of gut microbiomes and provide new insight into host-microbiota coevolution of these endangered species.

Development of a vivo rabbit ligated intestinal Loop Model for HCMV infection

Background： Human Cytomegalovirus（HCMV） infections can be found throughout the body, especially in epithelial tissue. Animal model was established by inoculation of HCMV（strain AD-169） or coinoculation with Hepatitis E virus（HEV） into the ligated sacculus rotundus and vermiform appendix in living rabbits. The specimens were collected from animals sacrificed 1 and a half hours after infection.Results： The virus was found to be capable of reproducing in these specimens through RT-PCR and Western-blot.Severe inflammation damage was found in HCMV-infected tissue. The viral protein could be detected in high amounts in the mucosal epithelium and lamina propria by immunohistochemistry and immunofluorescense.Moreover, there are strong positive signals in lymphocytes, macrophages, and lymphoid follicles. Quantitative statistics indicate that lymphocytes among epithlium cells increased significantly in viral infection groups.Conclusions： The results showed that HCMV or HEV ＋ HCMV can efficiently infect in rabbits by vivo ligated intestine loop inoculation. The present study successfully developed an infective model in vivo rabbit ligated intestinal Loop for HCMV pathogenesis study. This rabbit model can be helpful for understanding modulation of the gut immune system with HCMV infection.
