A Convolutional Deep Neural Network Approach for miRNA Clustering

The regulatory role of the Micro-RNAs (miRNAs) in the messenger RNAs (mRNAs) gene expression is well understood by the biologists since some decades, even though the delving into specific aspects is in progress. Clustering is a cornerstone in bioinformatics research, offering a potent computational tool for analyzing diverse types of data encountered in genomics and related fields. MiRNA clustering plays a pivotal role in deciphering the intricate regulatory roles of miRNAs in biological systems. It uncovers novel biomarkers for disease diagnosis and prognosis and advances our understanding of gene regulatory networks and pathways implicated in health and disease, as well as drug discovery. Namely, we have implemented clustering procedure to find interrelations among miRNAs within clusters, and their relations to diseases. Deep clustering (DC) algorithms signify a departure from traditional clustering methods towards more sophisticated techniques, that can uncover intricate patterns and relationships within gene expression data. Deep learning (DL) models have shown remarkable success in various domains, and their application in genomics, especially for tasks like clustering, holding immense promise. The deep convolutional clustering procedure used is different from other traditional methods, demonstrating unbiased clustering results. In the paper, we implement the procedure on a Multiple Myeloma miRNA dataset publicly available on GEO platform, as a template of a cancer instance analysis, and hazard some biological issues.

Vitamin D Deficiency and Pseudofractures in Child-Bearing Egyptian Women: Successful Medical Treatment Helps to Avoid Fractures and Surgical Interference

Background: Recent evidence for the effects of vitamin D and recognition of the high prevalence of its deficiency has increased the interest in it. Vitamin D-sub nutrition may contribute to the risk of a wide range of disorders. Methods: The females in the child-bearing period attending the endocrinology and orthopedic out-patient clinics complaining of pain and/or tenderness at the groin were evaluated. Patients with chronic metabolic or skeletal illness, primary hyperparathyroidism, and patients receiving drugs that interfere with bone mineral metabolisms were excluded. One hundred accepted and consented to participation in the study. All the participants were subjected to full history taking, clinical evaluation, laboratory investigations including serum Ca, Ph, PTH, ALP, TSH, F T4, F T3, Cortisol level, and 25(OH)D level. Plain X-ray was done for the regions of bony tenderness. The subjects were divided into 2 groups based on the presence or absence of pseudo-fractures (looser zones). They were treated and followed up till normalization of the laboratory parameters and healing of the looser zones. Results: The mean age for patients was 30.45 ± 5.8, their mean 25(OH) vitamin D level was 14.7 ± 5.9 ng/ml, the mean PTH was 195.7 ± 162.6, and looser zones were evident in the X-rays of 34 patients. The serum 25(OH)D showed significant negative correlations with veiling, parity, localized hip pain, and tenderness, ALP, PTH, but, a significant positive correlation with sun exposure, dairy products consumption, vitamin D supplementation, and serum calcium levels. The independent factors associated with hypovitaminosis D were the lack of sun exposure, lack of vitamin D supplementation, and the presence of pseudo- fracture (p ≤ 0.009, 0.038, and 0.001 respectively). No surgery was required in any of our patients. Conclusions: Vitamin D deficiency is common in our region. Development and Assessment of Quality Control Phantom for Linearity and Uniformity

Abstract: The aim of this study was to develop a cheap, locally made and friendly applicable phantom for gamma camera quality control and to test its validity relative to standard results (intrinsic and extrinsic spatial linearity and intrinsic and extrinsic uniformity) of gamma camera SPECT. And the significance of this experimental study was to introduce a multi-purpose phantom for gamma camera which could overcome the risk accompanied by quality control test procedure such as detector crystal damage and the appearance of moiré patterns. The results of the developed phantom showed an average count difference of 0.7% relative to the standard phantom and about 4% in X- to Y-axis directions relative to the standard phantom. Also, the measured absolute linearity was 0.63 mm in X direction and 0.64 mm in Y direction for the UFOV compare with 0.70 mm value of acceptance test. And the I.U. and D.U. of the developed phantom were 3.18% and 2.27% respectively for the UFOV relative to the standard phantom I.U. and D.U. (2.0% and 1.5%) for the UFOV respectively.

Ultrasonographic Characteristics of Diabetes Impacts in Kidneys’ Morphology

A total sample size consisting of 150 Diabetic male patients has been investigated by ultrasound system General Electric using gray-scale B-mode imaging with curvilinear transducer 3 MHz to assess the impact of diabetes in kidney morphology and it is distributed in Sudan. The collected data were the patient age, height, weight, kidneys size, ultrasound findings of involved kidneys, and duration of diabetes and residence region. The analyzed data show that the diabetes has been as endemic disease in central Sudan (Khartoum & Jazeera) representing 55% and in the west of Sudan representing 38%. The BMI of diabetic patients has been significantly (R2 = 0.6) decreasing following aging. The kidney size increases significantly as R2 = 0.75 and 0.6 for left and right kidney respectively. Their correlation is fitted in the following equations: y = 3.95x + 27.26 and y = 2.41x + 35.12 for the left and right kidney respectively. The impact of duration was a reduction in size significantly as R2 = 0.61 and 0.55 with a correlation fitted in the following equations: y = –2.22x + 139.9 and y = –1.51x + 96.59 for the left and right kidney respectively. The mean kidney length was (14.5 cm) and the renal cortex in the range of 2 - 2.3 cm, the kidneys size were so enlarged as 92.4 ± 11.7 and 121 ± 17.1 for the right and left kidney respectively while in late case of Diabetes, the kidney is more echogenic, atrophied size with loss of corticomedullary differentiation.

BACKGROUND Pancreatic cystic lesions(PCLs) are common in clinical practice. The accurate classification and diagnosis of these lesions are crucial to avoid unnecessary treatment of benign lesions and missed opportunities for early treatment of potentially malignant *** To evaluate the role of cyst fluid analysis of different tumor markers such as cancer antigens [e.g., cancer antigen(CA)19-9, CA72-4], carcinoembryonic antigen(CEA), serine protease inhibitor Kazal-type 1(SPINK1), interleukin 1 beta(IL1-β), vascular endothelial growth factor A(VEGF-A), and prostaglandin E2(PGE2)], amylase, and mucin stain in diagnosing pancreatic cysts and differentiating malignant from benign *** This study included 76 patients diagnosed with PCLs using different imaging modalities. All patients underwent endoscopic ultrasound(EUS) and EUS-fine needle aspiration(EUS-FNA) for characterization and sampling of different *** The mean age of studied patients was 47.4 ± 11.4 years, with a slight female predominance(59.2%). Mucin stain showed high statistical significance in predicting malignancy with a sensitivity of 87.1% and specificity of 95.56%. It also showed a positive predictive value and negative predictive value of 93.1% and 91.49%, respectively(P alignancy in PCLs showed a statistically significant positive correlation with mural nodules, lymph nodes, cyst diameter, mucin stain, and cyst fluid CEA.
