RNA in situ hybridization （ISH）, including chromoge.ic ISH （CISH） and fluore.ce.t ISH （FISH）, has be.ome.a powe.ful tool for re.e.ling the.spatial distribution ofge.e.transcripts in mode. organisms. Pre.iously, we.de.e.ope. a robust protocol for whole.ount RNA CISH in the.pe. aphid Acyrthosiphon pisum, an e.e.ging inse.t ge.omicmode.. In orde. to improve.the.re.olving capacity of ge.e.de.e.tion, we.compre.e.sive.y surve.e. curre.t protocols of whole.mount RNA-FISH and de.e.ope. protocols that allow,using confocal microscopy, cle.re. visualization of targe. me.se.ge. RNAs （mRNAs） - including those.subce.lularly localize. and those.with spatially ove.lapping e.pre.sion. We.ind that Fast dye.base. substrate.fluore.ce.ce.（SF）, tyramide.signal amplification （TSA）, and TSA Plus all e.able.ide.tifying ge.e.e.pre.sion thanks to multiple. amplificationof fluore.ce.t signals. By contrast, me.hods of dire.t fluore.ce.ce.（DF） do not allow visualizing signals. De.e.tion of a single.ge.e.targe. was achie.e. with SF and TSA Plusfor most mRNAs, whe.e.s TSA only allowe. visualization of abundant transcripts such as Apvasl andAppiwi2 in the.ge.m ce.ls.
