The design of DNA sequence plays an important role in improving the reliability of DNA computation. Proper constrained terms that DNA sequence should satisfy are selected, and then the evaluation formulas of each DNA individual corresponding to the selected constrained terms are proposed. The heuristic improved genetic algorithm (GA)/simulated annealing (SA) algorithm is presented to solve the multi-objective optimize problem, and the DNA sequence design system is developed. Furthermore, an example is illustrated to show the efficiency of our method given here.

Kupffer cells, expressing toll-like receptor 4 (TLR4), play a central role in hepatic ischemia/reperfusion (I/R) injury. Hyaluronic acid (HA) fragments, degradative products of high-molecular-weight HA (HMW-HA), acquire the ability to activate immune cells under inflammatory conditions. Here we inves- tigated whether HA fragments could activate Kupffer cells and analyzed the underlying mechanism. Kupffer cells were isolated from wild-type mice (WT, C3H/HeN) and TLR4 mutant mice (C3H/HeJ) and HA fragments were produced by the methods of enzyme digestion and chromatography. Then Kupffer cells were stimulated by HA fragments or other control stimuli. The activation of Kupffer cells was estimated as the release of pro-inflammatory cytokines. The activation of p38 MAPK pathway of Kupffer cells was checked and blocking experiments were done as well. The results indicated that HA fragments acquired the ability to activate Kupffer cells in vitro, which was TLR4 dependent and not due to contamination of lipopolysaccharide. Experiments of p38 MAPK kinase inhibition by SB-203580 verified p38 MAPK was required in HA fragments induced Kupffer cells activation. This suggests that HA fragments, degradative products of one of the major glycosaminoglycans of the extracellular matrix, play critical roles in Kupffer cell activation mediated by TLR4 signaling pathway, which is, at least partially, de- pendent on p38 MAPK activation.

DNA computing is a new vista of computation, which is of biochemical type. Since each piece of information is encoded in biological sequences, their design is crucial for successful DNA computation. DNA sequence design is involved with a number of design criteria, which is difficult to be solved by the traditional optimization methods. In this paper, the multi-objective carrier chaotic evolution algorithm (MCCEA) is introduced to solve the DNA sequence design problem. By merging the chaotic search base on power function carrier, a set of good DNA sequences are generated. Furthermore, the simulation results show the efficiency of our method.

A Method for Identification of Selenoprotein Genes in Archaeal Genomes

The genetic codon UGA has a dual function: serving as a terminator and encoding selenocysteine. However, most popular gene annotation programs only take it as a stop signal, resulting in misannotation or completely missing selenoprotein genes. We developed a computational method named Asec-Prediction that is specific for the prediction of archaeal selenoprotein genes. To evaluate its effectiveness, we first applied it to 14 archaeal genomes with previously known selenoprotein genes, and Asec-Prediction identified all reported selenoprotein genes without redundant results. When we applied it to 12 archaeal genomes that had not been researched for selenoprotein genes, Asec-Prediction detected a novel selenoprotein gene in Methanosarcina acetivorans. Further evidence was also collected to support that the predicted gene should be a real selenoprotein gene. The result shows that Asec-Prediction is effective for the prediction of archaeal selenoprotein genes.

The foamed aluminum alloys with different densities were fabricated by melt foaming technique. The compressive properties and energy absorption of the foamed aluminum alloy with different densities were analyzed. The results reveal that the compressive stress-strain curves follow the typical behavior of cellu- lar foams with three deformation stages. Under the same strain, the energy absorption capability decreases with the decrease of density. However, with increasing the strain, the energy absorption efficiency of foamed metal increases initially and then decreases. The lower the density, the longer the plateau region, within the range of high strain, the energy absorption efficiency is always high.

This paper proposes second-order consensus protocols with time-delays and gives the measure of the robustness of the protocols to the time-delay existing in the network of agents with second-order dynamics. By employing a frequency domain method, it is proven that the information states and their time derivatives of all the agents in the network achieve consensus asymptotically, respectively, for appropriate communication timedelay if the topology of weighted network is connected. Particularly, a tight upper bound on the communication time-delay that can be tolerated in the dynamic network is found. The consensus protocols are distributed in the sense that each agent only needs information from its neighboring agents, which reduces the complexity of connections between neighboring agents significantly. Numerical simulation results are provided to demonstrate the effectiveness and the sharpness of the theoretical results for second-order consensus in networks in the presence of communication time-delays.

The pittings of five carbon steels have been studied by using anodic polarization test and microscope observation. The results show that pitting susceptibilities are related to the types and shapes of inclusions which are the sites of pitting initiation. The pitting initiating at inclusion needs a potential which is defined as pitting potential and the pitting potential is determined by the type and shape of inclusion. The influence of oxygen content in steel on pitting potential is also discussed.
